microRNA profiling by array of human cancer cell lines placed in hypoxia for 0, 6, 16 and 24 hours

Project description:Hypoxia in the tumor microenvironment plays a crucial role in the evasion of immune surveillance by tumor cells. In this study, we aimed to identify the miRs regulated by hypoxia in NSCLC and melanoma and their putative involvement in the regulation of tumor susceptibility to antigen-specific cytotoxic T lymphocyte (CTL)-mediated killing. MicroRNA-210 (miR-210) was significantly induced in a hypoxia inducible factor 1 alpha (HIF-1_) dependent manner in NSCLC and melanoma cells. We show for the first time that miR-210 was expressed in hypoxic zones of human NSCLC tissues. Transfection of anti-miR-210 in both hypoxic NSCLC and melanoma cells resulted in a significant restoration of their susceptibility to autologous CTL-mediated lysis, independent of tumor cell recognition and CTL reactivity. A comprehensive approach using transcriptome analysis and argonaute protein immunoprecipitation indicated that PTPN, HOXA1and TP53I11 were regulated by miR-210 in hypoxic IGR-Heu cells. Simultaneous silencing of PTPN, HOXA1 and TP53I11 resulted in a dramatic decrease in target susceptibility to CTL-mediated lysis. This is the first report showing that hypoxia-induced miR-210 regulates tumor cell susceptibility to CTL-mediated lysis in part by suppressing PTPN, HOXA1 and TP53I11 expression. These studies suggest that miR-210 plays a potential role in the regulation of anti-tumor immune responses. The experience consists in 16 hybridizations on human miRNA Agilent arrays in one color, with 2 types of cell lines (HeuN and Na8) and 3 time of hypoxy induction (1% O2) (6, 16 and 24 hours) in comparison with normoxy (21% O2) at t=0. The hybridizations are made in replicates.

Transcription profiling of human estrogen-responsive breast cancer cell lines treated with 17beta-estradiol for 1 to 32 hours

Project description:Human estrogen-responsive breast cancer cell lines ZR-75-1 and MCF-7 were treated with 10nM of 17beta-estradiol. Gene expression was analyzed on total RNA extracted before or after 1, 2, 4, 6, 8, 12, 16, 20, 24, 28 and 32 hours hormonal stimulation. For each condition 2 technical replicates were performed, except the reference sample (before stimulation - 0h) which was in respectively in quadruplicate and quintuplicate.

24 hours in the life of HIV-1 in a T cell line.

Project description:HIV-1 infects CD4+ T cells and completes its replication cycle in approximately 24 hours. We employed repeated measurements in a standardized cell system and rigorous mathematical modeling to characterize the emergence of the viral replication intermediates and their impact on the cellular transcriptional response with high temporal resolution. We observed 7,991 (73%) of the 10,958 expressed genes to be modulated in concordance with key steps of viral replication. Fifty-two percent of the overall variability in the host transcriptome was explained by linear regression on the viral life cycle. This profound perturbation of cellular physiology was investigated in the light of several regulatory mechanisms, including transcription factors, miRNAs, host-pathogen interaction, and proviral integration. Key features were validated in primary CD4+ T cells, and with viral constructs using alternative entry strategies. We propose a model of early massive cellular shutdown and progressive upregulation of the cellular machinery to complete the viral life cycle.

Epigenetic and genetic features of 24 colon cancer cell lines.

Project description:Cell lines are invaluable biomedical research tools, and recent literature has emphasized the importance of genotype authentication and characterization. In the present study, 24 out of 27 cell line identities were confirmed by short tandem repeat profiling. The molecular phenotypes of the 24 colon cancer cell lines were examined, and microsatellite instability (MSI) and CpG island methylator phenotype (CIMP) were determined, using the Bethesda panel mononucleotide repeat loci and two epimarker panels, respectively. Furthermore, the BRAF, KRAS and PIK3CA oncogenes were analyzed for mutations in known hotspots, while the entire coding sequences of the PTEN and TP53 tumor suppressors were investigated. Nine cell lines showed MSI. Thirteen and nine cell lines were found to be CIMP positive, using the Issa panel and the Weisenberger et al. panel, respectively. The latter was found to be superior for CIMP classification of colon cancer cell lines. Seventeen cell lines harbored disrupting TP53 mutations. Altogether, 20/24 cell lines had the mitogen-activated protein kinase pathway activating mutually exclusive KRAS or BRAF mutations. PIK3CA and PTEN mutations leading to hyperactivation of the phosphoinositide 3-kinase/AKT pathway were observed in 13/24 cell lines. Interestingly, in four cell lines there were no mutations in neither BRAF, KRAS, PIK3CA nor in PTEN. In conclusion, this study presents molecular features of a large number of colon cancer cell lines to aid the selection of suitable in vitro models for descriptive and functional research.

Perceptually relevant remapping of human somatotopy in 24 hours.

Project description:Experience-dependent reorganisation of functional maps in the cerebral cortex is well described in the primary sensory cortices. However, there is relatively little evidence for such cortical reorganisation over the short-term. Using human somatosensory cortex as a model, we investigated the effects of a 24 hr gluing manipulation in which the right index and right middle fingers (digits 2 and 3) were adjoined with surgical glue. Somatotopic representations, assessed with two 7 tesla fMRI protocols, revealed rapid off-target reorganisation in the non-manipulated fingers following gluing, with the representation of the ring finger (digit 4) shifted towards the little finger (digit 5) and away from the middle finger (digit 3). These shifts were also evident in two behavioural tasks conducted in an independent cohort, showing reduced sensitivity for discriminating the temporal order of stimuli to the ring and little fingers, and increased substitution errors across this pair on a speeded reaction time task.
