Project description:The recent boom in microfluidics and combinatorial indexing strategies, combined with low sequencing costs, has empowered single-cell sequencing technology. Thousands-or even millions-of cells analyzed in a single experiment amount to a data revolution in single-cell biology and pose unique data science problems. Here, we outline eleven challenges that will be central to bringing this emerging field of single-cell data science forward. For each challenge, we highlight motivating research questions, review prior work, and formulate open problems. This compendium is for established researchers, newcomers, and students alike, highlighting interesting and rewarding problems for the coming years.

Project description:Mental, neurological and substance-use (MNS) disorders comprise approximately 13% of the global burden of disease. The Grand Challenges in Global Mental Health Initiative has recently identified research priorities for the next decade to address prevention and treatment of MNS disorders. One main research priority is to identify the root causes, risks and protective factors associated with global mental health. Recent advances in cultural neuroscience have identified theoretical, methodological, and empirical methods of identifying biomarkers associated with mental health disorders across nations. Here we review empirical research in cultural neuroscience that address meeting the grand challenges in global mental health.

Project description:Highlights • Complex socio-technical challenges lack a method for their holistic framing.• Existent problem-framing methods are biased in favor of expert opinion.• CSFA provides a pattern-based ontological frame for complex problems.• System user data can be valuably mined to aid experts with problem-framing.• CSFA yields frames with improved coverage of plurality, abstraction, context and scope. Complex socio-technical challenges, often referred to as grand challenges or wicked problems, lack a robust method for their holistic framing. Current approaches to framing fall into two primary categories. On one hand, models grounded in reductionist perspectives tend to oversimplify the problems and thus fall short of capturing the true complexity that must be understood to make tangible progress. On the other, notable attempts to achieve holism are more effective at incorporating contextual nuance, but still lack systematicity to identify and drive effective inclusion of critical issues, and also tend to suffer from the inherent bias of select expert input. In this article, we report on an extension of holistic problem framing techniques called comprehensive success factor analysis (CSFA) that makes-sense of web-mined information reflective of both expert and general population perspectives as well as pattern-informed ontological knowledge organization structure, to yield ‘richer pictures’ of grand challenges. This method has been developed and refined over a seven-year period by application to a variety of distinct socio-technical challenges, and emphasizes that framing complex problems requires one to embrace multiple levels of abstraction, a plurality of perspectives, careful contextualization, and an overarching system view. The CSFA method results in ‘success factor trees’ that are more comprehensive than seen otherwise and present a holistic view of the essential factors that need to be considered when engaging in large scale socio-technical problems. The success factor trees provide common grounds for meaningful collaboration and discourse on grand challenges, facilitate more informed resource allocation decisions, and provide guidance for designing solutions through careful consideration of system factors that are not always apparent. The paper illustrates CSFA applied to the challenge of ‘food security for a nation in a low- to middle-income country context’ to ascertain the value of the approach and finds that it results in a robust view of the challenge that greatly exceeds perspectives arrived at in the literature using current framing methods, on dimensions of scope, levels of abstraction, plurality, and context detail. Project description:Metal-organic frameworks (MOFs) allow compositional and structural diversity beyond conventional solid-state materials. Continued interest in the field is justified by potential applications of exceptional breadth, ranging from gas storage and separation, which takes advantage of the inherent pores and their volume, to electronic applications, which requires precise control of electronic structure. In this Outlook we present some of the pertinent challenges that MOFs face in their conventional implementations, as well as opportunities in less traditional areas. Here the aim is to discuss select design concepts and future research goals that emphasize nuances relevant to this class of materials as a whole. Particular emphasis is placed on synthetic aspects, as they influence the potential for MOFs in gas separation, electrical conductivity, and catalytic applications.

Project description:The goal of virtual screening is to generate a substantially reduced and enriched subset of compounds from a large virtual chemistry space. Critical in these efforts are methods to properly rank the binding affinity of compounds. Prospective evaluations of ranking strategies in the D3R grand challenges show that for targets with deep pockets the best correlations (Spearman ??~?0.5) were obtained by our submissions that docked compounds to the holo-receptors with the most chemically similar ligand. On the other hand, for targets with open pockets using multiple receptor structures is not a good strategy. Instead, docking to a single optimal receptor led to the best correlations (Spearman ??~?0.5), and overall performs better than any other method. Yet, choosing a suboptimal receptor for crossdocking can significantly undermine the affinity rankings. Our submissions that evaluated the free energy of congeneric compounds were also among the best in the community experiment. Error bars of around 1 kcal/mol are still too large to significantly improve the overall rankings. Collectively, our top of the line predictions show that automated virtual screening with rigid receptors perform better than flexible docking and other more complex methods.

Project description:BackgroundWe undertook a Grand Challenges in Global Eye Health prioritisation exercise to identify the key issues that must be addressed to improve eye health in the context of an ageing population, to eliminate persistent inequities in health-care access, and to mitigate widespread resource limitations.MethodsDrawing on methods used in previous Grand Challenges studies, we used a multi-step recruitment strategy to assemble a diverse panel of individuals from a range of disciplines relevant to global eye health from all regions globally to participate in a three-round, online, Delphi-like, prioritisation process to nominate and rank challenges in global eye health. Through this process, we developed both global and regional priority lists.FindingsBetween Sept 1 and Dec 12, 2019, 470 individuals complete round 1 of the process, of whom 336 completed all three rounds (round 2 between Feb 26 and March 18, 2020, and round 3 between April 2 and April 25, 2020) 156 (46%) of 336 were women, 180 (54%) were men. The proportion of participants who worked in each region ranged from 104 (31%) in sub-Saharan Africa to 21 (6%) in central Europe, eastern Europe, and in central Asia. Of 85 unique challenges identified after round 1, 16 challenges were prioritised at the global level; six focused on detection and treatment of conditions (cataract, refractive error, glaucoma, diabetic retinopathy, services for children and screening for early detection), two focused on addressing shortages in human resource capacity, five on other health service and policy factors (including strengthening policies, integration, health information systems, and budget allocation), and three on improving access to care and promoting equity.InterpretationThis list of Grand Challenges serves as a starting point for immediate action by funders to guide investment in research and innovation in eye health. Project description:This article analyzes the concept of "grand challenges" as part of a shift in how scientists and policymakers frame and communicate their respective agendas. The history of the grand challenges discourse helps to understand how identity work in science and science policy has been transformed in recent decades. Furthermore, the question is raised whether this discourse is only an indicator, or also a factor in this transformation. Building on conceptual history and historical semantics, the two parts of the article reconstruct two discursive shifts. First, the observation that in scientific communication references to "problems" are increasingly substituted by references to "challenges" indicates a broader cultural trend of how attitudes towards what is problematic have shifted in the last decades. Second, as the grand challenges discourse is rooted in the sphere of sports and competition, it introduces a specific new set of societal values and practices into the spheres of science and technology. The article concludes that this process can be characterized as the sportification of science, which contributes to self-mobilization and, ultimately, to self-optimization of the participating scientists, engineers, and policymakers.

Project description:Advanced mathematics, such as multiscale weighted colored subgraph and element specific persistent homology, and machine learning including deep neural networks were integrated to construct mathematical deep learning models for pose and binding affinity prediction and ranking in the last two D3R Grand Challenges in computer-aided drug design and discovery. D3R Grand Challenge 2 focused on the pose prediction, binding affinity ranking and free energy prediction for Farnesoid X receptor ligands. Our models obtained the top place in absolute free energy prediction for free energy set 1 in stage 2. The latest competition, D3R Grand Challenge 3 (GC3), is considered as the most difficult challenge so far. It has five subchallenges involving Cathepsin S and five other kinase targets, namely VEGFR2, JAK2, p38-?, TIE2, and ABL1. There is a total of 26 official competitive tasks for GC3. Our predictions were ranked 1st in 10 out of these 26 tasks.
