Project description:Over recent years, several alternative relaxed clock models have been proposed in the context of Bayesian dating. These models fall in two distinct categories: uncorrelated and autocorrelated across branches. The choice between these two classes of relaxed clocks is still an open question. More fundamentally, the true process of rate variation may have both long-term trends and short-term fluctuations, suggesting that more sophisticated clock models unfolding over multiple time scales should ultimately be developed. Here, a mixed relaxed clock model is introduced, which can be mechanistically interpreted as a rate variation process undergoing short-term fluctuations on the top of Brownian long-term trends. Statistically, this mixed clock represents an alternative solution to the problem of choosing between autocorrelated and uncorrelated relaxed clocks, by proposing instead to combine their respective merits. Fitting this model on a dataset of 105 placental mammals, using both node-dating and tip-dating approaches, suggests that the two pure clocks, Brownian and white noise, are rejected in favour of a mixed model with approximately equal contributions for its uncorrelated and autocorrelated components. The tip-dating analysis is particularly sensitive to the choice of the relaxed clock model. In this context, the classical pure Brownian relaxed clock appears to be overly rigid, leading to biases in divergence time estimation. By contrast, the use of a mixed clock leads to more recent and more reasonable estimates for the crown ages of placental orders and superorders. Altogether, the mixed clock introduced here represents a first step towards empirically more adequate models of the patterns of rate variation across phylogenetic trees.This article is part of the themed issue 'Dating species divergences using rocks and clocks'.

Project description:Among different stochastic user equilibrium (SUE) traffic assignment models, the Logit-based stochastic user equilibrium (SUE) is extensively investigated by researchers. It is constantly formulated as the low-level problem to describe the drivers' route choice behavior in bi-level problems such as network design, toll optimization et al. The Probit-based SUE model receives far less attention compared with Logit-based model albeit the assignment result is more consistent with drivers' behavior. It is well-known that due to the identical and irrelevant alternative (IIA) assumption, the Logit-based SUE model is incapable to deal with route overlapping problem and cannot account for perception variance with respect to trips. This paper aims to explore the network capacity with Probit-based traffic assignment model and investigate the differences of it is with Logit-based SUE traffic assignment models. The network capacity is formulated as a bi-level programming where the up-level program is to maximize the network capacity through optimizing input parameters (O-D multiplies and signal splits) while the low-level program is the Logit-based or Probit-based SUE problem formulated to model the drivers' route choice. A heuristic algorithm based on sensitivity analysis of SUE problem is detailed presented to solve the proposed bi-level program. Three numerical example networks are used to discuss the differences of network capacity between Logit-based SUE constraint and Probit-based SUE constraint. This study finds that while the network capacity show different results between Probit-based SUE and Logit-based SUE constraints, the variation pattern of network capacity with respect to increased level of travelers' information for general network under the two type of SUE problems is the same, and with certain level of travelers' information, both of them can achieve the same maximum network capacity.

Project description:Generalized linear mixed models (GLMMs) continue to grow in popularity due to their ability to directly acknowledge multiple levels of dependency and model different data types. For small sample sizes especially, likelihood-based inference can be unreliable with variance components being particularly difficult to estimate. A Bayesian approach is appealing but has been hampered by the lack of a fast implementation, and the difficulty in specifying prior distributions with variance components again being particularly problematic. Here, we briefly review previous approaches to computation in Bayesian implementations of GLMMs and illustrate in detail, the use of integrated nested Laplace approximations in this context. We consider a number of examples, carefully specifying prior distributions on meaningful quantities in each case. The examples cover a wide range of data types including those requiring smoothing over time and a relatively complicated spline model for which we examine our prior specification in terms of the implied degrees of freedom. We conclude that Bayesian inference is now practically feasible for GLMMs and provides an attractive alternative to likelihood-based approaches such as penalized quasi-likelihood. As with likelihood-based approaches, great care is required in the analysis of clustered binary data since approximation strategies may be less accurate for such data.

Project description:Epitope-based vaccines have revolutionized vaccine research in the last decades. Due to their complex nature, bioinformatics plays a pivotal role in their development. However, existing algorithms address only specific parts of the design process or are unable to provide formal guarantees on the quality of the solution. We present a unifying formalism of the general epitope vaccine design problem that tackles all phases of the design process simultaneously and combines all prevalent design principles. We then demonstrate how to formulate the developed formalism as an integer linear program, which guarantees optimality of the designs. This makes it possible to explore new regions of the vaccine design space, analyze the trade-offs between the design phases, and balance the many requirements of vaccines.

Project description:Eigenvalue problems are ubiquitous in computer vision, covering a very broad spectrum of applications ranging from estimation problems in multi-view geometry to image segmentation. Few other linear algebra problems have a more mature set of numerical routines available and many computer vision libraries leverage such tools extensively. However, the ability to call the underlying solver only as a "black box" can often become restrictive. Many 'human in the loop' settings in vision frequently exploit supervision from an expert, to the extent that the user can be considered a subroutine in the overall system. In other cases, there is additional domain knowledge, side or even partial information that one may want to incorporate within the formulation. In general, regularizing a (generalized) eigenvalue problem with such side information remains difficult. Motivated by these needs, this paper presents an optimization scheme to solve generalized eigenvalue problems (GEP) involving a (nonsmooth) regularizer. We start from an alternative formulation of GEP where the feasibility set of the model involves the Stiefel manifold. The core of this paper presents an end to end stochastic optimization scheme for the resultant problem. We show how this general algorithm enables improved statistical analysis of brain imaging data where the regularizer is derived from other 'views' of the disease pathology, involving clinical measurements and other image-derived representations.

Project description:A new generalized linear mixed quantile model for panel data is proposed. This proposed approach applies GEE with smoothed estimating functions, which leads to asymptotically equivalent estimation of the regression coefficients. Random effects are predicted by using the best linear unbiased predictors (BLUP) based on the Tweedie exponential dispersion distributions which cover a wide range of distributions, including those widely used ones, such as the normal distribution, Poisson distribution and gamma distribution. A Taylor expansion of the quantile estimating function is used to linearize the random effects in the quantile process. The parameter estimation is based on the Newton-Raphson iteration method. Our proposed quantile mixed model gives consistent estimates that have asymptotic normal distributions. Simulation studies are carried out to investigate the small sample performance of the proposed approach. As an illustration, the proposed method is applied to analyze the epilepsy data.

Project description:In this article, we propose generalized Bayesian dynamic factor models for jointly modeling mixed-measurement time series. The framework allows mixed-scale measurements associated with each time series, with different measurements having different distributions in the exponential family conditionally on time-varying latent factor(s). Efficient Bayesian computational algorithms are developed for posterior inference on both the latent factors and model parameters, based on a Metropolis Hastings algorithm with adaptive proposals. The algorithm relies on a Greedy Density Kernel Approximation (GDKA) and parameter expansion with latent factor normalization. We tested the framework and algorithms in simulated studies and applied them to the analysis of intertwined credit and recovery risk for Moody's rated firms from 1982-2008, illustrating the importance of jointly modeling mixed-measurement time series. Project description:AimsInteratrial shunting (IAS) reduces left atrial pressure in patients with heart failure. Several clinical trials reported that IAS improved the New York Heart Association score and exercise capacity. However, its effects on haemodynamics vary depending on shunt size, cardiovascular properties, and stressed blood volume. To maximize the benefit of IAS, quantitative prediction of haemodynamics under IAS in individual patients is essential. The generalized circulatory equilibrium framework determines circulatory equilibrium as the intersection of the cardiac output curve and the venous return surface. By incorporating IAS into the framework, we predict the impact of IAS on haemodynamics.Methods and resultsIn seven mongrel dogs, we ligated the left anterior descending artery and created impaired cardiac function with elevated left atrial pressure (baseline: 7.8 ± 1.0 vs. impaired: 11.9 ± 3.2 mmHg). We established extracorporeal left-to-right atrial shunting with a centrifugal pump. After recording pre-IAS haemodynamics, we changed IAS flow stepwise to various levels and measured haemodynamics under IAS. To predict the impact of IAS on haemodynamics, we modelled the fluid mechanics of IAS by Newton's second law and incorporated IAS into the generalized circulatory equilibrium framework. Using pre-IAS haemodynamic data obtained from the dogs, we predicted the impact of IAS flow on haemodynamics under IAS condition using a set of equations. We compared the predicted haemodynamic data with those measured. The predicted pulmonary flow [r2 = 0.88, root mean squared error (RMSE) 11.4 mL/min/kg, P < 0.001), systemic flow (r2 = 0.92, RMSE 11.2 mL/min/kg, P < 0.001), right atrial pressure (r2 = 0.92, RMSE 0.71 mmHg, P < 0.001), and left atrial pressure (r2 = 0.83, RMSE 0.95 mmHg, P < 0.001) matched well with those measured under normal and impaired cardiac function. Using this framework, we further performed a simulation study to examine the haemodynamic benefit of IAS in heart failure with preserved ejection fraction. We simulated the IAS haemodynamics under volume loading and exercise conditions. Volume loading and exercise markedly increased left atrial pressure. IAS size-dependently attenuated the increase in left atrial pressure in both volume loading and exercise. These results indicate that IAS improves volume and exercise intolerance.ConclusionsThe framework developed in this study quantitatively predicts the haemodynamic impact of IAS. Simulation study elucidates how IAS improve haemodynamics under volume loading and exercise conditions. Quantitative prediction of IAS haemodynamics would contribute to maximizing the benefit of IAS in patients with heart failure.

Project description:This paper proposes an optimization algorithm, the dimension-down iterative algorithm (DDIA), for solving a mixed transportation network design problem (MNDP), which is generally expressed as a mathematical programming with equilibrium constraint (MPEC). The upper level of the MNDP aims to optimize the network performance via both the expansion of the existing links and the addition of new candidate links, whereas the lower level is a traditional Wardrop user equilibrium (UE) problem. The idea of the proposed solution algorithm (DDIA) is to reduce the dimensions of the problem. A group of variables (discrete/continuous) is fixed to optimize another group of variables (continuous/discrete) alternately; then, the problem is transformed into solving a series of CNDPs (continuous network design problems) and DNDPs (discrete network design problems) repeatedly until the problem converges to the optimal solution. The advantage of the proposed algorithm is that its solution process is very simple and easy to apply. Numerical examples show that for the MNDP without budget constraint, the optimal solution can be found within a few iterations with DDIA. For the MNDP with budget constraint, however, the result depends on the selection of initial values, which leads to different optimal solutions (i.e., different local optimal solutions). Some thoughts are given on how to derive meaningful initial values, such as by considering the budgets of new and reconstruction projects separately.

Project description:Epidemiologic research often involves meta-analyses of proportions. Conventional two-step methods first transform each study's proportion and subsequently perform a meta-analysis on the transformed scale. They suffer from several important limitations: the log and logit transformations impractically treat within-study variances as fixed, known values and require ad hoc corrections for zero counts; the results from arcsine-based transformations may lack interpretability. Generalized linear mixed models (GLMMs) have been recommended in meta-analyses as a one-step approach to fully accounting for within-study uncertainties. However, they are seldom used in current practice to synthesize proportions. This article summarizes various methods for meta-analyses of proportions, illustrates their implementations, and explores their performance using real and simulated datasets. In general, GLMMs led to smaller biases and mean squared errors and higher coverage probabilities than two-step methods. Many software programs are readily available to implement these methods.
