Project description:Embryonic development involves diffusion and proliferation of cells, as well as diffusion and reaction of molecules, within growing tissues. Mathematical models of these processes often involve reaction-diffusion equations on growing domains that have been primarily studied using approximate numerical solutions. Recently, we have shown how to obtain an exact solution to a single, uncoupled, linear reaction-diffusion equation on a growing domain, 0 < x < L(t), where L(t) is the domain length. The present work is an extension of our previous study, and we illustrate how to solve a system of coupled reaction-diffusion equations on a growing domain. This system of equations can be used to study the spatial and temporal distributions of different generations of cells within a population that diffuses and proliferates within a growing tissue. The exact solution is obtained by applying an uncoupling transformation, and the uncoupled equations are solved separately before applying the inverse uncoupling transformation to give the coupled solution. We present several example calculations to illustrate different types of behaviour. The first example calculation corresponds to a situation where the initially-confined population diffuses sufficiently slowly that it is unable to reach the moving boundary at x = L(t). In contrast, the second example calculation corresponds to a situation where the initially-confined population is able to overcome the domain growth and reach the moving boundary at x = L(t). In its basic format, the uncoupling transformation at first appears to be restricted to deal only with the case where each generation of cells has a distinct proliferation rate. However, we also demonstrate how the uncoupling transformation can be used when each generation has the same proliferation rate by evaluating the exact solutions as an appropriate limit.

Project description:Motivation: The need of identifying genetic determinants that disclose the heritability of complex traits as well as pinpoint causative genetic effects in some complex diseases has propelled large-scale, systematic fashion bred epigenome-wide studies. With the very dynamic nature of epigenome and much reduced cost in microarray and sequencing experiments, more and more researchers are now studying epigenomic at multiple time points, i.e. multiple measurement and/or longitudinal study design. However, the popular site-by-site multiple testing as commonly used in genome-wide studies may impair the value of multiple measurements because it leads to underpowered analyses by ignoring the inherent dependent structure, which has called for new methods to address the statistical challenges. Results: We have proposed a penalized regression model incorporating with grid search method (PGS), for analyzing epigenome-wide multiple measurement data. The development of this analytical framework was motivated by a real-world micro RNA dataset. Comparisons between PGS and the site-by-site testing approach reveal that PGS provides smaller phenotype prediction errors and higher enrichment of phenotype-related biological pathway than the site-by-site testing approach. Our approach is also useful for epigenome-wide data of DNA methylation and histone modifications.

Project description:We employ the complex method to obtain all meromorphic exact solutions of complex (2+1)-dimensional Boiti-Leon-Pempinelli equations (BLP system of equations). The idea introduced in this paper can be applied to other nonlinear evolution equations. Our results show that all rational and simply periodic traveling wave exact solutions of the equations (BLP) are solitary wave solutions, the complex method is simpler than other methods, and there exist some rational solutions ur,2 (z) and simply periodic solutions us,2-6(z) which are not only new but also not degenerated successively by the elliptic function solutions. We believe that this method should play an important role for finding exact solutions in the mathematical physics. For these new traveling wave solutions, we give some computer simulations to illustrate our main results.

Project description:Sexual selection is an intense evolutionary force, which operates through competition for the access to breeding resources. There are many cases where male copulatory success is highly asymmetric, and few males are able to sire most females. Two main hypotheses were proposed to explain this asymmetry: "female choice" and "male dominance". The literature reports contrasting results. This variability may reflect actual differences among studied populations, but it may also be generated by methodological differences and statistical shortcomings in data analysis. A review of the statistical methods used so far in lek studies, shows a prevalence of Linear Models (LM) and Generalized Linear Models (GLM) which may be affected by problems in inferring cause-effect relationships; multi-collinearity among explanatory variables and erroneous handling of non-normal and non-continuous distributions of the response variable. In lek breeding, selective pressure is maximal, because large numbers of males and females congregate in small arenas. We used a dataset on lekking fallow deer (Dama dama), to contrast the methods and procedures employed so far, and we propose a novel approach based on Generalized Structural Equations Models (GSEMs). GSEMs combine the power and flexibility of both SEM and GLM in a unified modeling framework. We showed that LMs fail to identify several important predictors of male copulatory success and yields very imprecise parameter estimates. Minor variations in data transformation yield wide changes in results and the method appears unreliable. GLMs improved the analysis, but GSEMs provided better results, because the use of latent variables decreases the impact of measurement errors. Using GSEMs, we were able to test contrasting hypotheses and calculate both direct and indirect effects, and we reached a high precision of the estimates, which implies a high predictive ability. In synthesis, we recommend the use of GSEMs in studies on lekking behaviour, and we provide guidelines to implement these models.

Project description:In game theory, Parrondo's paradox describes the possibility of achieving winning outcomes by alternating between losing strategies. The framework had been conceptualized from a physical phenomenon termed flashing Brownian ratchets, but has since been useful in understanding a broad range of phenomena in the physical and life sciences, including the behavior of ecological systems and evolutionary trends. A minimal representation of the paradox is that of a pair of games played in random order; unfortunately, closed-form solutions general in all parameters remain elusive. Here, we present explicit solutions for capital statistics and outcome conditions for a generalized game pair. The methodology is general and can be applied to the development of analytical methods across ratchet-type models, and of Parrondo's paradox in general, which have wide-ranging applications across physical and biological systems.

Project description:Longitudinal neuroimaging studies are becoming increasingly prevalent, where brain images are collected on multiple subjects at multiple time points. Analyses of such data are scientifically important, but also challenging. Brain images are in the form of multidimensional arrays, or tensors, which are characterized by both ultrahigh dimensionality and a complex structure. Longitudinally repeated images and induced temporal correlations add a further layer of complexity. Despite some recent efforts, there exist very few solutions for longitudinal imaging analyses. In response to the increasing need to analyze longitudinal imaging data, we propose several tensor generalized estimating equations (GEEs). The proposed GEE approach accounts for intra-subject correlation, and an imposed low-rank structure on the coefficient tensor effectively reduces the dimensionality. We also propose a scalable estimation algorithm, establish the asymptotic properties of the solution to the tensor GEEs, and investigate sparsity regularization for the purpose of region selection. We demonstrate the proposed method using simulations and by analyzing a real data set from the Alzheimer's Disease Neuroimaging Initiative.

Project description:A new and more general approach to diffusion problems with the inclusion of reactivity among different coupled diffusional states is rationalized and presented. The integration of our previous developments in such a field [Phys. Chem. Chem. Phys., 2015, 17, 17362-17374; J. Chem. Theory Comput., 2016, 12, 3482-3490] are implemented in a software package tool allowing the generic user to set up and run diffusional calculations with very low efforts. We show the applicability of the whole framework to a generic diffusional case of chemical interest that is the study case of (N,N-dimethylamino)benzonitrile (DMABN) fluorescence, whose excited state undergoes twisted intramolecular charge transfer (TICT) relaxation. The population dynamics of the excited state coupled to the ground state is followed, and a fluorescence decay spectrum is calculated. The theoretical and numerical background here presented is robust and general enough to complement a wide number of diffusional problems of current interest.

Project description:In food webs, many interacting species coexist despite the restrictions imposed by the competitive exclusion principle and apparent competition. For the generalized Lotka-Volterra equations, sustainable coexistence necessitates nonzero determinant of the interaction matrix. Here we show that this requirement is equivalent to demanding that each species be part of a non-overlapping pairing, which substantially constrains the food web structure. We demonstrate that a stable food web can always be obtained if a non-overlapping pairing exists. If it does not, the matrix rank can be used to quantify the lack of niches, corresponding to unpaired species. For the species richness at each trophic level, we derive the food web assembly rules, which specify sustainable combinations. In neighboring levels, these rules allow the higher level to avert competitive exclusion at the lower, thereby incorporating apparent competition. In agreement with data, the assembly rules predict high species numbers at intermediate levels and thinning at the top and bottom. Using comprehensive food web data, we demonstrate how omnivores or parasites with hosts at multiple trophic levels can loosen the constraints and help obtain coexistence in food webs. Hence, omnivory may be the glue that keeps communities intact even under extinction or ecological release of species.

Project description:The question of finite-time blowup of the 3D incompressible Euler equations is numerically investigated in a periodic cylinder with solid boundaries. Using rotational symmetry, the equations are discretized in the (2D) meridian plane on an adaptive (moving) mesh and is integrated in time with adaptively chosen time steps. The vorticity is observed to develop a ring-singularity on the solid boundary with a growth proportional to ∼(ts - t)(-2.46), where ts ∼ 0.0035056 is the estimated singularity time. A local analysis also suggests the existence of a self-similar blowup. The simulations stop at τ(2) = 0.003505 at which time the vorticity amplifies by more than (3 × 10(8))-fold and the maximum mesh resolution exceeds (3 × 10(12))(2). The vorticity vector is observed to maintain four significant digits throughout the computations.
