Project description:Link prediction (LP) permits to infer missing or future connections in a network. The network organization defines how information spreads through the nodes. In turn, the spreading may induce changes in the connections and speed up the network evolution. Although many LP methods have been reported in the literature, as well some methodologies to evaluate them as a classification task or ranking problem, none have systematically investigated the effects on spreading and the structural network evolution. Here, we systematic analyze LP algorithms in a framework concerning: (1) different diffusion process - Epidemics, Information, and Rumor models; (2) which LP method most improve the spreading on the network by the addition of new links; (3) the structural properties of the LP-evolved networks. From extensive numerical simulations with representative existing LP methods on different datasets, we show that spreading improve in evolved scale-free networks with lower shortest-path and structural holes. We also find that properties like triangles, modularity, assortativity, or coreness may not increase the propagation. This work contributes as an overview of LP methods and network evolution and can be used as a practical guide of LP methods selection and evaluation in terms of computational cost, spreading capacity and network structure.

Project description:Various structural features of networks have been applied to develop link prediction methods. However, because different features highlight different aspects of network structural properties, it is very difficult to benefit from all of the features that might be available. In this paper, we investigate the role of network topology in predicting missing links from the perspective of information theory. In this way, the contributions of different structural features to link prediction are measured in terms of their values of information. Then, an information-theoretic model is proposed that is applicable to multiple structural features. Furthermore, we design a novel link prediction index, called Neighbor Set Information (NSI), based on the information-theoretic model. According to our experimental results, the NSI index performs well in real-world networks, compared with other typical proximity indices.

Project description:BackgroundRNA-protein interactions are important for a wide range of biological processes. Current computational methods to predict interacting residues in RNA-protein interfaces predominately rely on sequence data. It is, however, known that interface residue propensity is closely correlated with structural properties. In this paper we systematically study information obtained from sequences and structures and compare their contributions in this prediction problem. Particularly, different geometrical and network topological properties of protein structures are evaluated to improve interface residue prediction accuracy.ResultsWe have quantified the impact of structural information on the prediction accuracy in comparison to the purely sequence based approach using two machine learning techniques: Naïve Bayes classifiers and Support Vector Machines. The highest AUC of 0.83 was achieved by a Support Vector Machine, exploiting PSI-BLAST profile, accessible surface area, betweenness-centrality and retention coefficient as input features. Taking into account that our results are based on a larger non-redundant data set, the prediction accuracy is considerably higher than reported in previous, comparable studies. A protein-RNA interface predictor (PRIP) and the data set have been made available at http://www.qfab.org/PRIP.ConclusionGraph-theoretic properties of residue contact maps derived from protein structures such as betweenness-centrality can supplement sequence or structure features to improve the prediction accuracy for binding residues in RNA-protein interactions. While Support Vector Machines perform better on this task, Naïve Bayes classifiers also have been found to achieve good prediction accuracies but require much less training time and are an attractive choice for large scale predictions.

Project description:The study of network disintegration has attracted much attention due to its wide applications, including suppressing the epidemic spreading, destabilizing terrorist network, preventing financial contagion, controlling the rumor diffusion and perturbing cancer networks. The crux of this matter is to find the critical nodes whose removal will lead to network collapse. This paper studies the disintegration of networks with incomplete link information. An effective method is proposed to find the critical nodes by the assistance of link prediction techniques. Extensive experiments in both synthetic and real networks suggest that, by using link prediction method to recover partial missing links in advance, the method can largely improve the network disintegration performance. Besides, to our surprise, we find that when the size of missing information is relatively small, our method even outperforms than the results based on complete information. We refer to this phenomenon as the "comic effect" of link prediction, which means that the network is reshaped through the addition of some links that identified by link prediction algorithms, and the reshaped network is like an exaggerated but characteristic comic of the original one, where the important parts are emphasized.

Project description:Discovering drug-target (protein) interactions (DTIs) is of great significance for researching and developing novel drugs, having a tremendous advantage to pharmaceutical industries and patients. However, the prediction of DTIs using wet-lab experimental methods is generally expensive and time-consuming. Therefore, different machine learning-based methods have been developed for this purpose, but there are still substantial unknown interactions needed to discover. Furthermore, data imbalance and feature dimensionality problems are a critical challenge in drug-target datasets, which can decrease the classifier performances that have not been significantly addressed yet. This paper proposed a novel drug-target interaction prediction method called PreDTIs. First, the feature vectors of the protein sequence are extracted by the pseudo-position-specific scoring matrix (PsePSSM), dipeptide composition (DC) and pseudo amino acid composition (PseAAC); and the drug is encoded with MACCS substructure fingerings. Besides, we propose a FastUS algorithm to handle the class imbalance problem and also develop a MoIFS algorithm to remove the irrelevant and redundant features for getting the best optimal features. Finally, balanced and optimal features are provided to the LightGBM Classifier to identify DTIs, and the 5-fold CV validation test method was applied to evaluate the prediction ability of the proposed method. Prediction results indicate that the proposed model PreDTIs is significantly superior to other existing methods in predicting DTIs, and our model could be used to discover new drugs for unknown disorders or infections, such as for the coronavirus disease 2019 using existing drugs compounds and severe acute respiratory syndrome coronavirus 2 protein sequences.

Project description:Multimorbidity, frequently associated with aging, can be operationally defined as the presence of two or more chronic conditions. Predicting the likelihood of a patient with multimorbidity to develop a further particular disease in the future is one of the key challenges in multimorbidity research. In this paper we are using a network-based approach to analyze multimorbidity data and develop methods for predicting diseases that a patient is likely to develop. The multimorbidity data is represented using a temporal bipartite network whose nodes represent patients and diseases and a link between these nodes indicates that the patient has been diagnosed with the disease. Disease prediction then is reduced to a problem of predicting those missing links in the network that are likely to appear in the future. We develop a novel link prediction method for static bipartite network and validate the performance of the method on benchmark datasets. By using a probabilistic framework, we then report on the development of a method for predicting future links in the network, where links are labelled with a time-stamp. We apply the proposed method to three different multimorbidity datasets and report its performance measured by different performance metrics including AUC, Precision, Recall, and F-Score.

Project description:Many link prediction methods have been developed to infer unobserved links or predict missing links based on the observed network structure that is always incomplete and subject to interfering noise. Thus, the performance of existing methods is usually limited in that their computation depends only on input graph structures, and they do not consider external information. The effects of social influence and homophily suggest that both network structure and node attribute information should help to resolve the task of link prediction. This work proposes SASNMF, a link prediction unified framework based on non-negative matrix factorization that considers not only graph structure but also the internal and external auxiliary information, which refers to both the node attributes and the structural latent feature information extracted from the network. Furthermore, three different combinations of internal and external information are proposed and input into the framework to solve the link prediction problem. Extensive experimental results on thirteen real networks, five node attribute networks and eight non-attribute networks show that the proposed framework has competitive performance compared with benchmark methods and state-of-the-art methods, indicating the superiority of the presented algorithm.

Project description:Drug response prediction is a well-studied problem in which the molecular profile of a given sample is used to predict the effect of a given drug on that sample. Effective solutions to this problem hold the key for precision medicine. In cancer research, genomic data from cell lines are often utilized as features to develop machine learning models predictive of drug response. Molecular networks provide a functional context for the integration of genomic features, thereby resulting in robust and reproducible predictive models. However, inclusion of network data increases dimensionality and poses additional challenges for common machine learning tasks. To overcome these challenges, we here formulate drug response prediction as a link prediction problem. For this purpose, we represent drug response data for a large cohort of cell lines as a heterogeneous network. Using this network, we compute "network profiles" for cell lines and drugs. We then use the associations between these profiles to predict links between drugs and cell lines. Through leave-one-out cross validation and cross-classification on independent datasets, we show that this approach leads to accurate and reproducible classification of sensitive and resistant cell line-drug pairs, with 85% accuracy. We also examine the biological relevance of the network profiles.

Project description:With over 300 million active users, Twitter is among the largest online news and social networking services in existence today. Open access to information on Twitter makes it a valuable source of data for research on social interactions, sentiment analysis, content diffusion, link prediction, and the dynamics behind human collective behaviour in general. Here we use Twitter data to construct co-occurrence language networks based on hashtags and based on all the words in tweets, and we use these networks to study link prediction by means of different methods and evaluation metrics. In addition to using five known methods, we propose two effective weighted similarity measures, and we compare the obtained outcomes in dependence on the selected semantic context of topics on Twitter. We find that hashtag networks yield to a large degree equal results as all-word networks, thus supporting the claim that hashtags alone robustly capture the semantic context of tweets, and as such are useful and suitable for studying the content and categorization. We also introduce ranking diagrams as an efficient tool for the comparison of the performance of different link prediction algorithms across multiple datasets. Our research indicates that successful link prediction algorithms work well in correctly foretelling highly probable links even if the information about a network structure is incomplete, and they do so even if the semantic context is rationalized to hashtags.

Project description:Diffusion of information in complex networks largely depends on the network structure. Recent studies have mainly addressed information diffusion in homogeneous networks where there is only a single type of nodes and edges. However, some real-world networks consist of heterogeneous types of nodes and edges. In this manuscript, we model information diffusion in heterogeneous information networks, and use interactions of different meta-paths to predict the diffusion process. A meta-path is a path between nodes across different layers of a heterogeneous network. As its most important feature the proposed method is capable of determining the influence of all meta-paths on the diffusion process. A conditional probability is used assuming interdependent relations between the nodes to calculate the activation probability of each node. As independent cascade models, we consider linear threshold and independent cascade models. Applying the proposed method on two real heterogeneous networks reveals its effectiveness and superior performance over state-of-the-art methods.
