Project description:Falsification of reports on Japanese catches of sperm whales (Physeter macrocephalus) is known to have occurred at both land whaling stations and in North Pacific factory fleets. Here, we conduct an analysis of pelagic sperm whale catches in the Southern Hemisphere: we compare true Soviet length data from the Yuri Dolgorukiy factory fleet during 1960-1975 to data for the same period reported to the International Whaling Commission (IWC) by Japan. Prior to implementation of the International Observer Scheme (IOS) in 1972, the Soviet fleet killed 5536 females, of which only 153 (2.8%) were at or above the minimum legal length of 11.6?m. During the same period, Japan killed 5799 females and reported that 5686 (98.5%) were of legal size, with 88.5% of the entire length distribution reported as being between 11.6 and 12.0?m. This unrealistic distribution, together with the fact that Japanese fleets were supposedly able to catch 37 times the number of legal-sized females as the Soviet fleet, indicates extensive falsification of catch data by Japan. Further evidence of misreporting is that females?>11.5?m dropped to 9.1% of the Japanese catch after 1971, when the IOS made cheating much more difficult. That 99.6% of 10?433 males in the pre-IOS catch were also reported to be of legal size, indicates that illegal catches were not confined to females. We caution that the Japanese sperm whale data in the IWC Catch Database are unreliable and should not be used in population assessments. The ease with which illegal catches were apparently made underscores the past failures of the IWC to effectively regulate whaling.

Project description:Complete mitochondrial genome sequence of Rivularia auriculata has a circular genome of 16,552 bp, which is comprised 13 protein-coding genes, 2 rRNA genes, and 22 tRNA genes. The nucleotide composition of the light strand is 43.16% of A, 26.78% of T, 20.18% of C, and 9.88% of G. All genes are encoded on the heavy strand except seven tRNA genes (Met, Tyr, Cys, Trp, Gln, Gly, and Glu) on the light strand. All the protein-coding genes start with ATC initiation codon except ND4 starts with GTG, and two types of inferred termination codons are TAA and TAG. There are 26 intergenic spacers and 4 gene overlaps. It is indicated that R. auriculata has closer genetic relationship with Viviparus chui (88.64% nucleotide sequence identity between them) than the other snail species.

Project description:Current evidence of phenological responses to recent climate change is substantially biased towards northern hemisphere temperate regions. Given regional differences in climate change, shifts in phenology will not be uniform across the globe, and conclusions drawn from temperate systems in the northern hemisphere might not be applicable to other regions on the planet. We conduct the largest meta-analysis to date of phenological drivers and trends among southern hemisphere species, assessing 1208 long-term datasets from 89 studies on 347 species. Data were mostly from Australasia (Australia and New Zealand), South America and the Antarctic/subantarctic, and focused primarily on plants and birds. This meta-analysis shows an advance in the timing of spring events (with a strong Australian data bias), although substantial differences in trends were apparent among taxonomic groups and regions. When only statistically significant trends were considered, 82% of terrestrial datasets and 42% of marine datasets demonstrated an advance in phenology. Temperature was most frequently identified as the primary driver of phenological changes; however, in many studies it was the only climate variable considered. When precipitation was examined, it often played a key role but, in contrast with temperature, the direction of phenological shifts in response to precipitation variation was difficult to predict a priori. We discuss how phenological information can inform the adaptive capacity of species, their resilience, and constraints on autonomous adaptation. We also highlight serious weaknesses in past and current data collection and analyses at large regional scales (with very few studies in the tropics or from Africa) and dramatic taxonomic biases. If accurate predictions regarding the general effects of climate change on the biology of organisms are to be made, data collection policies focussing on targeting data-deficient regions and taxa need to be financially and logistically supported.

Project description:The complete mitochondrial genome of the Littorina brevicula was determined in this study. The complete mitogenome (mtDNA) is 16,356 base pairs (bp) in length and contains 13 protein-coding genes, two rRNA genes, and 22 tRNA genes. The control region was divided into two parts. The overall base composition of the genome in descending order was 35.33%-T, 28.41%-A, 20.43%-C, and 15.81%-G. In 13 protein-coding genes, 12 genes start with ATG, except nad5 starts with ATT. For the stop codon, seven genes end with TAA, atp6, nad41, and nad3 end with TAG. Phylogenetic analysis indicated that L. brevicula is close to Naticidea family. This study first determined the complete mitochondrial genome of L. brevicula. It would be a supplement for the genetic analysis of L. brevicula and promote the phylogenetic of Littorinidea.

The B. zonalis mitochondrial genome is 15748 bp in length, comprising 13 protein-coding genes, 22 transfer RNA genes, and two ribosomal RNA genes. The nucleotide composition for B. zonalis is 17.71% of C, 16.74% of G, 34.99% of T, and 30.3% of A. In 13 protein-coding genes, all genes start with ATG. For the stop codon, the cox2 gene stops with TTC, the cytb, nad1, nad2 genes stop with TAG, the other nine genes are with TAA. Of these 37 genes identified, nine protein-coding genes and six transfer RNA genes are encoded on the heavy strand and the other genes on the light strand. The phylogenetic tree was constructed based on 13 protein-coding genes of the B. zonalis and other 19 Gastropoda species, Sepia latimanus as outgroup using the Neighbour-joining method. The result showed that B. zonalis is most closely related to the Tylomelania sarasinorum in Cerithioidea. We believe that this result will be helpful for the study of population genetic and phylogenetic analysis of the family Batillariidae.

The complete genome is 18,067 bp and contained 13 protein-coding genes, two rRNA genes and 22 tRNA genes. The overall base composition is 33.48% (A), 33.52% (T), 15.58% (G) and 17.42% (C). The all start codon for 13 protein-coding genes is ATG and the most common termination codon is TAA. The phylogenetic tree showed that O. rusticus is most closely related to the Tectus pyramis. We suggest that this result will further supplement the genome information in mitochondria of the family Tegulidae and facilitate the study on population genetics.

Project description:The reliability of molecular phylogenies is strongly dependent on the quality of the assembled datasets. In the case of eukaryotes, the selection of only one protein isoform per genomic locus is mandatory to avoid biases linked to redundancy. Here, we present IsoSel, a tool devoted to the selection of alternative isoforms in the context of phylogenetic reconstruction. It provides a better alternative to the widely used approach consisting in the selection of the longest isoforms and it performs better than Guidance, its only available counterpart. Project description:UnlabelledMagnetotactic bacteria (MTB) comprise a phylogenetically diverse group of prokaryotes capable of orienting and navigating along magnetic field lines. Under oxic conditions, MTB in natural environments in the Northern Hemisphere generally display north-seeking (NS) polarity, swimming parallel to the Earth's magnetic field lines, while those in the Southern Hemisphere generally swim antiparallel to magnetic field lines (south-seeking [SS] polarity). Here, we report a population of an uncultured, monotrichously flagellated, and vibrioid MTB collected from a brackish lagoon in Brazil in the Southern Hemisphere that consistently exhibits NS polarity. Cells of this organism were mainly located below the oxic-anoxic interface (OAI), suggesting it is capable of some type of anaerobic metabolism. Magnetosome crystalline habit and composition were consistent with elongated prismatic magnetite (Fe3O4) particles. Phylogenetic analysis based on 16S rRNA gene sequencing indicated that this organism belongs to a distinct clade of the Gammaproteobacteria class. The presence of NS MTB in the Southern Hemisphere and the previously reported finding of SS MTB in the Northern Hemisphere reinforce the idea that magnetotaxis is more complex than we currently understand and may be modulated by factors other than O2 concentration and redox gradients in sediments and water columns.ImportanceMagnetotaxis is a navigational mechanism used by magnetotactic bacteria to move along geomagnetic field lines and find an optimal position in chemically stratified sediments. For that, magnetotactic bacteria swim parallel to the geomagnetic field lines under oxic conditions in the Northern Hemisphere, whereas those in the Southern Hemisphere swim antiparallel to magnetic field lines. A population of uncultured vibrioid magnetotactic bacteria was discovered in a brackish lagoon in the Southern Hemisphere that consistently swim northward, i.e., the opposite of the overwhelming majority of other Southern Hemisphere magnetotactic bacteria. This finding supports the idea that magnetotaxis is more complex than previously thought.
