Project description:This data article describes datasets of plant community composition, dendrometric measurements, quantity and quality of snags of humid boreal stands (Quebec, Canada) from an experiment comparing silviculture scenarios of increasing intensity: (i) careful logging around advance growth (CLAAG); (ii) CLAAG followed by pre-commercial thinning; (iii) plantation followed by mechanical release; and (iv) plantation followed by chemical release and within five naturally disturbed sites. These data enable researchers to examine vegetation biodiversity recovery, ecosystem variables such as dead wood, and boreal stand productivity 20 years following the start of increasing-intensity silviculture scenarios. As a result, these data can be used to investigate the trade-off between keeping important ecosystem aspects of natural forests and maintaining and/or growing merchantable wood production at the stand level. This trade-off is the paradigm of forest ecosystem-based management, which aims to reduce the ecological distance between natural and managed forests in order to balance ecological challenges with the provision of socioeconomic services.

Project description:Climate warming is likely to shift the range margins of species poleward, but fine-scale temperature differences near the ground (microclimates) may modify these range shifts. For example, cold-adapted species may survive in microrefugia when the climate gets warmer. However, it is still largely unknown to what extent cold microclimates govern the local persistence of populations at their warm range margin. We located 99 microrefugia, defined as sites with edge populations of 12 widespread boreal forest understory species (vascular plants, mosses, liverworts and lichens) in an area of ca. 24,000 km2 along the species' southern range margin in central Sweden. Within each population, a logger measured temperature eight times per day during one full year. Using univariate and multivariate analyses, we examined the differences of the populations' microclimates with the mean and range of microclimates in the landscape, and identified the typical climate, vegetation and topographic features of these habitats. Comparison sites were drawn from another logger data set (n = 110), and from high-resolution microclimate maps. The microrefugia were mainly places characterized by lower summer and autumn maximum temperatures, late snow melt dates and high climate stability. Microrefugia also had higher forest basal area and lower solar radiation in spring and autumn than the landscape average. Although there were common trends across northern species in how microrefugia differed from the landscape average, there were also interspecific differences and some species contributed more than others to the overall results. Our findings provide biologically meaningful criteria to locate and spatially predict potential climate microrefugia in the boreal forest. This opens up the opportunity to protect valuable sites, and adapt forest management, for example, by keeping old-growth forests at topographically shaded sites. These measures may help to mitigate the loss of genetic and species diversity caused by rear-edge contractions in a warmer climate.

Project description:BACKGROUND:We propose a new method for supervised learning from gene expression data. We call it 'tree harvesting'. This technique starts with a hierarchical clustering of genes, then models the outcome variable as a sum of the average expression profiles of chosen clusters and their products. It can be applied to many different kinds of outcome measures such as censored survival times, or a response falling in two or more classes (for example, cancer classes). The method can discover genes that have strong effects on their own, and genes that interact with other genes. RESULTS:We illustrate the method on data from a lymphoma study, and on a dataset containing samples from eight different cancers. It identified some potentially interesting gene clusters. In simulation studies we found that the procedure may require a large number of experimental samples to successfully discover interactions. CONCLUSIONS:Tree harvesting is a potentially useful tool for exploration of gene expression data and identification of interesting clusters of genes worthy of further investigation.

Project description:Global levels of reactive nitrogen are predicted to rise in the coming decades as a result of increased deposition from the burning of fossil fuels and the large-scale conversion of nitrogen into a useable form for agriculture. Many plant communities respond strongly to increases in soil nitrogen, particularly in northern ecosystems where nitrogen levels are naturally very low. An experiment in northern Canada that was initiated in 1990 has been investigating the effects of long-term nutrient enrichment (fertilizer added annually) on a boreal forest understory community. We used this experiment to investigate why some species increase in abundance under nutrient enrichment whereas others decline. We focused on four species that differed in their responses to fertilization: Mertensia paniculata and Epilobium angustifolium increased in abundance, Achillea millefolium remained relatively constant and Festuca altaica declined. We hypothesized that the two species that were successful in the new high-nutrient, light-limited environment would be taller, have higher specific leaf area, change phenology by growing earlier in the season and be more morphologically plastic than their less successful counterparts. We compared plant height, specific leaf area, growth spurt date and allocation to leaves in plants grown in control and fertilized plots. We demonstrated that each of the two species that came to dominate fertilized plots has a different combination of traits and responses that likely gave them a competitive advantage; M. paniculata has the highest specific leaf area of the four species whereas E. angustifolium is tallest and exhibits morphological plasticity when fertilized by increasing biomass allocation to leaves. These results indicate that rather than one strategy determining success when nutrients become available, a variety of traits and responses may contribute to a species' ability to persist in a nutrient-enriched boreal forest understory.

Project description:Information on understory composition and its relationships with the overstory tree canopy, especially leaf area index (LAI), is crucially needed in, e.g., modeling land-atmosphere interactions and productivity of forests. There are also several global LAI products produced from satellite data which need to be validated with ground reference data. However, to date, only scarce field data on simultaneous structural properties of under- and overstory vegetation, and tree canopy LAI, have been available in boreal forests. This paper shows how understory composition and fractional cover of different species types varies in a boreal forest site, and how it is linked to structural properties of the tree layer. The study is based on 301 understory plots collected in an area of ∼16 km2 around Hyytiälä forestry field station, Finland (61°50'N, 24°17'E) in a southern boreal forest site. Forest understory plot data was accompanied with measurements of both standard forest inventory variables and optically-based canopy light transmittance data. Clear differences in average species composition between different site fertility types were observed, but also large variation within each site fertility type was noted. Forest understory composition was better correlated with structural forest canopy measures (e.g., tree canopy LAI, canopy cover, canopy openness) than with traditional forest inventory variables such as tree height or diameter. Forest canopy LAI and the fractional cover of understory were strongly related, especially in more fertile sites. Our results highlight the role of tree canopy structural metrics as modifiers of the understory light climate and growing conditions, also, in boreal forests.

Project description:Northern mires (fens and bogs) have significant climate feedbacks and contribute to biodiversity, providing habitats to specialized biota. Many studies have found drying and degradation of bogs in response to climate change, while northern fens have received less attention. Rich fens are particularly important to biodiversity, but subject to global climate change, fen ecosystems may change via direct response of vegetation or indirectly by hydrological changes. With repeated sampling over the past 20 years, we aim to reveal trends in hydrology and vegetation in a pristine boreal fen with gradient from rich to poor fen and bog vegetation. We resampled 203 semi-permanent plots and compared water-table depth (WTD), pH, concentrations of mineral elements, and dissolved organic carbon (DOC), plant species occurrences, community structure, and vegetation types between 1998 and 2018. In the study area, the annual mean temperature rose by 1.0°C and precipitation by 46 mm, in 20-year periods prior to sampling occasions. We found that wet fen vegetation decreased, while bog and poor fen vegetation increased significantly. This reflected a trend of increasing abundance of common, generalist hummock species at the expense of fen specialist species. Changes were the most pronounced in high pH plots, where Sphagnum mosses had significantly increased in plot frequency, cover, and species richness. Changes of water chemistry were mainly insignificant in concentration levels and spatial patterns. Although indications toward drier conditions were found in vegetation, WTD had not consistently increased, instead, our results revealed complex dynamics of WTD as depending on vegetation changes. Overall, we found significant trend in vegetation, conforming to common succession pattern from rich to poor fen and bog vegetation. Our results suggest that responses intrinsic to vegetation, such as increased productivity or altered species interactions, may be more significant than indirect effects via local hydrology to the ecosystem response to climate warming.

Project description:The removal of conifers through commercial timber harvesting has been successful in restoring aspen, however many aspen stands are located near streams, and there are concerns about potential aquatic ecosystem impairment. We examined the effects of management-scale conifer removal from aspen stands located adjacent to streams on water quality, solar radiation, canopy cover, temperature, aquatic macroinvertebrates, and soil moisture. This 8-year study (2003-2010) involved two projects located in Lassen National Forest. The Pine-Bogard Project consisted of three treatments adjacent to Pine and Bogard Creeks: (i) Phase 1 in January 2004, (ii) Phase 2 in August 2005, and (iii) Phase 3 in January 2008. The Bailey Project consisted of one treatment adjacent to Bailey Creek in September 2006. Treatments involved whole tree removal using track-laying harvesters and rubber tire skidders. More than 80% of all samples analyzed for NO?-N, NH?-N, and PO?-P at Pine, Bogard, and Bailey Creeks were below the detection limit, with the exception of naturally elevated PO?-P in Bogard Creek. All nutrient concentrations (NO?-N, NH?-N, PO?-P, K, and SO?-S) showed little variation within streams and across years. Turbidity and TSS exhibited annual variation, but there was no significant increase in the difference between upstream and downstream turbidity and TSS levels. There was a significant decrease in stream canopy cover and increase in the potential fraction of solar radiation reaching the streams in response to the Pine-Bogard Phase 3 and Bailey treatments; however, there was no corresponding increase in stream temperatures. Macroinvertebrate metrics indicated healthy aquatic ecosystem conditions throughout the course of the study. Lastly, the removal of vegetation significantly increased soil moisture in treated stands relative to untreated stands. These results indicate that, with careful planning and implementation of site-specific best management practices, conifer removal to restore aspen stands can be conducted without degrading aquatic ecosystems.

Project description:Removal of canopy trees by logging causes shifts in herbaceous diversity and increases invasibility of the forest understory. However, disturbed (cut) trees of many species do not die but resprout from remaining parts. Because sprouts develop vigorously immediately after disturbances, we hypothesized that sprouts of logged trees offset the changes in species richness and invasibility of the herbaceous layer by eliminating the rise in the resource availability during the time before regeneration from seeds develops. To test this, we analyzed data on herbaceous vegetation and sprout biomass collected in a broadleaved temperate forest in the Czech Republic before and for 6 years after logging. Sprouts that were produced by most of the stumps of logged trees offset large rises in species richness and cover of herbaceous plants and the resource availability that followed logging, but they affected the alien plants more significantly than the native plants. The sprouting canopy effectually eliminated most of the alien species that colonized the forest following a logging event. These findings indicate that in forests dominated by tree species with resprouting ability, sprouts drive the early post-disturbance dynamics of the herbaceous layer. By offsetting the post-disturbance vegetation shifts, resprouting supports forest resilience.

Project description:Soil solution chemistry is influenced by atmospheric deposition of air pollutants, exchange processes with the soil matrix and soil-rhizosphere-plant interactions. In this study we present the results of the long-term Intercantonal Forest Observation Program in Switzerland with soil solution measurements since 1998 on a current total of 47 plots. The forest sites comprise two major forest types of Switzerland including a wide range of ecological gradients such as different nitrogen (N) deposition and soil conditions. The long-term data set of 20 years of soil solution measurements revealed an ongoing, but site-specific soil acidification. In strongly acidified soils (soil pH below 4.2), acidification indicators changed only slowly over the measured period, possibly due to high buffering capacity of the aluminum buffer (pH 4.2-3.8). In contrast, in less acidified sites we observed an increasing acidification rate over time, reflected, for example, by the continuous decrease in the ratio of base cations to aluminum (BC/Al ratio). Nowadays, the main driver of soil acidification is the high rate of N deposition, causing cation losses and hampering sustainable nutrient balances for tree nutrition. Mean nitrate leaching rates for the years 2005-2017 were 9.4 kg N ha-1 yr-1, ranging from 0.04 to 53 kg N ha-1 yr-1. Three plots with high N input had a remarkable low nitrate leaching. Both N deposition and nitrate leaching have decreased since 2000. However, the latter trend may be partly explained due to increased drought in recent years. Nonetheless, those high N depositions are still affecting the majority of the forest sites. Taken together, this study gives evidence of anthropogenic soil acidification in Swiss forest stands. The underlying long-term measurements of soil solution provides important information on nutrient leaching losses and the impact climate change effects such as droughts. Furthermore, this study improves the understanding of forest management and tree mortality regarding varying nitrate leaching rates.

Project description:A field data set from 301 forest plots was collected during peak-growing season (June 24 - July 17, 2013) around Hyytiälä forestry field station in Southern Finland (61° 50' N, 24° 17' E). For all plots, forest variables were collected following local forest inventory practice, and understory cover fractions were estimated using a traditional sampling quadrat. The understory layer in each plot was classified into four site fertility types: herb-rich, mesic, sub-xeric, and xeric. The upper understory layer fractional covers were estimated for: (1) dwarf shrubs, (2) pteridophytes and herbaceous species, and (3) graminoids, and the lower ground layer fractional covers for: (1) mosses, (2) lichens, and (3) litter (including all non-photosynthetic material). Canopy transmittance data were collected using two LAI-2000 device. The transmittance data were used to calculate effective leaf area index, true leaf area index, canopy openness and canopy cover for all plots. The data can be used to parameterize tree canopy and understory compositions in e.g., physically-based reflectance models, land surface models, and regional carbon cycle models.
