Project description:Meningiomas are among the most common brain tumors that arise from the leptomeningeal cover of the brain and spinal cord and account for around 37% of all central nervous system tumors. According to the World Health Organization, meningiomas are classified into three histological subtypes: benign, atypical, and anaplastic. Sometimes, meningiomas with a histological diagnosis of benign tumors show clinical characteristics and behavior of aggressive tumors. In this study, we examined the metabolomic and lipidomic profiles of meningioma tumors, focusing on comparing low-grade and high-grade tumors and identifying potential markers that can discriminate between benign and malignant tumors. High-resolution mass spectrometry coupled to liquid chromatography was used for untargeted metabolomics and lipidomics analyses of 85 tumor biopsy samples with different meningioma grades. We then applied feature selection and machine learning techniques to find the features with the highest information to aid in the diagnosis of meningioma grades. Three biomarkers were identified to differentiate low- and high-grade meningioma brain tumors. The use of mass-spectrometry-based metabolomics and lipidomics combined with machine learning analyses to prospect and characterize biomarkers associated with meningioma grades may pave the way for elucidating potential therapeutic and prognostic targets.

Project description:The purpose of this study is to determine whether Barium or BariumFerumoxsil is better for fecal tagging in MR colonography. Patients referred to colonoscopy are offered MR colonography before colonoscopy. Two days before colonography, patients ingest either a contrast agent A (200 ml Barium sulphate solution 1g/ml)) four times a day or a 200 ml contrast agent B (Barium sulfate(25%) and Ferumoxil(75%)) four times a day, which will render fecal masses "invisible" on the following MR colonography. The patients are randomised to either contrast agent A or B. The examinations are evaluated by two independent blinded readers, who will rate the tagging quality of the contrast agents. The quality of tagging will be rated by a Visual Analog Scale (VAS) and Relative contrast (ReCon = Iwall - Ilumen/ Iwall + Ilumen).

Project description:Background. Although gene expression arrays have been used to generate molecular predictors of relapse and drug sensitivity in breast cancer, no large study describes genes and exons differentially expressed between breast cancer and benign lesions.<br><br> Methods. One hundred and sixty-five tumour samples were obtained by fine needle aspiration (FNA). cDNA were hybridized on Splice ArrayTM. A nearest centroid prediction rule was developed to classify lesions as malignant or benign on a training set, and its performance evaluated on an independent validation set. A two-way ANOVA model was used to identify probesets that present a differential expression between cancer and benign lesions while adjusting for scan dates. P-values were adjusted for False Discovery Rate.<br><br>Findings. Overall 120 breast cancers and 45 benign lesions were included in the study. A 1228-probeset molecular classifier for breast cancer diagnosis was generated from the training set (n=94). This signature accurately classified all samples (100% accuracy, 95% exact CI: 96-100%). In the validation set (n=71), the molecular predictor accurately classified 68 out of 71 tumours (96%, 95% CI: 88-99%). When the 165 samples were taken into account, 37 858 exon-probesets (5.4%) and 3733 genes (20%) were found to be differentially expressed between malignant and benign conditions (adjusted p-value<0.05). Pathway analyses showed that genes involved in spliceosome assembly were significantly enriched in malignant condition (permutation p=0.002). In the same population of 165 samples, 956 exon-probesets presented both a higher intensity and higher splice index in breast cancer, although located on unchanged genes.<br><br> Interpretation. The present study provides a thorough description of differentially expressed exons between breast cancer and benign lesions, and emphasizes the contribution of spliceosome and alternative transcripts to the molecular portrait of breast malignancy. This allowed the development of a molecular classifier for breast cancer diagnosis using FNA.

Project description:Background: Diverticular disease is a significant healthcare burden in the United States. Younger diverticulitis patients are at increased risk for recurrence. How the molecular pathophysiology differs from those that develop disease at an older age is not understood. We aimed to profile the colonic transcriptome from younger versus older diverticulitis patients to identify differential biological pathways contributing to disease. Methods: We performed RNA-seq on full-thickness sigmoid colon tissue obtained at the time of surgery on diverticulitis patients (n=26) diagnosed at a younger age (<42 years old) or at an older age (>65 years old). Viral reads were identified from the RNA-seq dataset and associated with clinical metadata and the host transcriptome. HHV-6 positivity was evaluated in diverticulitis patients by PCR and immunofluorescence. Patient sera was profiled for HHV-6 using qPCR and ELISA to detect anti-HHV-6 antibodies. Results: Using RNA-seq, diverticulitis patients were profiled for differential expression associated with age of diagnosis. A subset of younger diverticulitis patients (diverticulitis colonic transcriptome-viral signature (DCT-VS)) demonstrated increased expression of anti-viral response genes. We identified viral transcripts in the RNA-seq dataset and found HHV-6 transcripts negatively correlated with DCT-VS. Younger patients more frequently displayed evidence of HHV-6 infection through DNA analysis and immunofluorescence of colonic tissue. During acute disease, HHV-6 DNA was detected in the serum but was absent during disease quiescence. Conclusions: Patients diagnosed with diverticulitis at a younger age demonstrate reactivation of HHV-6 in the sigmoid colon that remains persistent. Future studies to assess the role of pathogenicity and the use of anti-virals for acute uncomplicated diverticulitis should be considered.

Project description:Diagnosis of malignant pleural mesothelioma (MPM) is a challenging task because of its overlap with other neoplasms or even reactive conditions. Recently, DNA methylation analysis proved to be an effective tool for tumor diagnosis. We thus set out to test this approach for MPM diagnosis. A discovery (n=33) and an independent validation cohort (n=46) of MPM samples were subjected to array-based DNA methylation analyses and their DNA methylation patterns were compared to a representative set of both malignant and benign diagnostic mimics. By both unsupervised hierarchical clustering and t-distributed stochastic neighbor embedding analysis, MPM samples of the discovery cohort exhibited a distinct DNA methylation profile, different from that of other neoplastic and reactive mimics.

Abstract
In this paper, a mathematical model for chemotherapy that takes tumor immune-system interactions into account is considered for a strongly targeted agent. We use a classical model originally formulated by Stepanova, but replace exponential tumor growth with a generalised logistic growth model function depending on a parameter v. This growth function interpolates between a Gompertzian model (in the limit v → 0) and an exponential model (in the limit v → ∞). The dynamics is multi-stable and equilibria and their stability will be investigated depending on the parameter v. Except for small values of v, the system has both an asymptotically stable microscopic (benign) equilibrium point and an asymptotically stable macroscopic (malignant) equilibrium point. The corresponding regions of attraction are separated by the stable manifold of a saddle. The optimal control problem of moving an initial condition that lies in the malignant region into the benign region is formulated and the structure of optimal singular controls is determined
