Project description:The MEK inhibitor selumetinib induces objective responses in children with neurofibromatosis type 1 (NF1) and inoperable plexiform neurofibromas (PNs). We conducted an open-label phase 2 study of selumetinib in 33 adults with PNs (NCT02407405). The objective response rate was 72.7% (24/33 patients). Median tumor volume decrease at best response was 23.6% at data cut-off with 19 patients continuing to receive study treatment. Acneiform rash was the most common adverse event (AE, 33/33 patients, 15 grade ≥2); acneiform rash and increases of ALT, AST, CPK, and lipase were the only grade 3/4 AEs to occur in more than 1 patient. Patients report improved pain levels and quality of life. Phosphorylation of ERK1/2 decreased significantly in paired biopsies (P≤0.0003) without compensatory phosphorylation of AKT1/2/3 (P =0.0697-0.9587). Selumetinib can induce sustained tumor volume decreases in adults with inoperable PNs and is well tolerated, while paired biopsies reveal novel pharmacodynamic insights. Kinase enrichment proteomic analysis was performed using patient pre-treatment/baseline and on-treatment specimens when sufficient material was obtained, with detectable on-target loss of binding of selumetinib targets MEK2 and MEK1 in treated samples.

BRAF(V600E) mutations are also present in benign melanocytic naevi, highlighting the importance of additional genetic alterations in the genesis of malignant tumours. Such changes include recurrent copy number variations that result in the amplification of oncogenes. For certain amplifications, the large number of genes in the interval has precluded an understanding of the cooperating oncogenic events. Here we have used a zebrafish melanoma model to test genes in a recurrently amplified region of chromosome 1 for the ability to cooperate with BRAF(V600E) and accelerate melanoma. SETDB1, an enzyme that methylates histone H3 on lysine 9 (H3K9), was found to accelerate melanoma formation significantly in zebrafish. Chromatin immunoprecipitation coupled with massively parallel DNA sequencing and gene expression analyses uncovered genes, including HOX genes, that are transcriptionally dysregulated in response to increased levels of SETDB1. Our studies establish SETDB1 as an oncogene in melanoma and underscore the role of chromatin factors in regulating tumorigenesis. ChIP was performed from short-term cultures of WM262 and WM451Lu cells.

Project description:Low grade neuroepithelial tumor is the major cause of epilepsy Low-grade neuroepithelial tumors are major causes of drug-resistant focal epilepsy. The BRAF V600E mutation is frequently observed in low grade neuroepithelial tumor and linked to poor seizure outcomes. However, its molecular role in epileptogenicity remains elusive. To understand the molecular mechanism underlying the epileptogenicity in LEAT with the BRAF V600E genetic mutation (BRAF V600E-LEAT), we conducted RNA sequencing (RNA-seq) analysis using surgical specimens of BRAF V600E-LEAT obtained and stored at a single institute. bioinformatics analysis using this dataset identified 2,134 differentially expressed genes between BRAF V600E-LEAT and control. Additionally, gene set enrichment analysis provided novel insights into the association between estrogen response-related pathways and the epileptogenicity of BRAF V600E-LEAT patients.

Project description:Microarrays were used to examine the genome-wide expression in FIH null, VHL null and VHL/FIH double null MEFs. We used these data to analyze how deletion of FIH or VHL alone affects gene expression and if VHL and FIH have synergistic effects and differential selectivity on regulating gene expression. To assess how deletion of FIH, VHL and both VHL and FIH affect gene expression genome-widely, we generated FIH null, VHL null and VHL/FIH double null MEFs after adeno-cre virus infection on large T-immortalized FIHdf, VHLdf, and VHLdf/FIHdf MEFs. These MEFs were cultured under normoxia (21% O2) with complete culture medium before RNA extraction. Total RNA were isolated by using Qiagen RNeasy kit and treated with on-column DNase digestion. Affymetrix GeneChip Mouse Genome 430 2.0 Array was used.

Project description:Using a chromatin regulator-focused shRNA library, we found that suppression of sex determining region Y-box 10 (SOX10) in melanoma causes resistance to BRAF and MEK inhibitors. To investigate how SOX10 loss leads to drug resistance, we performed transcriptome sequencing (RNAseq) of both parental A375 (Ctrl. PLKO) and A375-SOX10KD (shSOX10-1, shSOX10-2) cells. To ask directly whether SOX10 is involved indrug resistance in BRAF(V600E) melanoma patients, we isolated RNA from paired biopsies from melanoma patients (pre- and post- treatment) , that had gained BRAF or MEK inhibitor resistance . We performed RNAseq analysis to determine changes in transcriptome upon drug resistance.

Project description:The uveal melanoma cell lines MP41 and MP46 driven by oncogenic G11 (Q209L) and Gq (Q209L), respectively, and a control cell line OCM-1A driven by oncogenic BRAF (V600E) were treated for 24 hours with FR900359, a highly specific inhibitor of Gq/11. Protein extracts were collected and TMT labeled prior to LC-MS analysis. The enrichment of phosphopeptides from fractions of each sample was performed using IMAC prior to LC-MS. Proteomic and phospho-proteomic data analyses were performed to identify changes in post-translational modification in signaling pathways regulated by Gq/11 in these cells.
