Project description:Sacrocolpopexy has been dubbed the âgold standardâ repair for apical pelvic organ prolapse (POP). This study sought to determine a genetic cause for sacrocolpopexy failure by comparing genotypes from 10 women who suffered from early POP reoccurance after sacrocolpopexy surgery, versus 40 randomly selected women with long term success after the same procedure. We objectively defined early overt failure after robotic-assisted laparoscopic sacrocolpopexy as having a pelvic organ prolapse quantification system examination (POP-Q) of stage III or IV occurring in more than one compartment within six months after surgery. All medical records identified during this process were then reviewed by a panel of urogynecology attendings and fellows to select patients who were truly clinical outliers. By this method we identified 10 patients (cases) who experienced early overt surgical failure. We also randomly selected 40 controls from our research database which includes greater than 500 patients who underwent robotic-assisted laparoscopic sacrocolpopexy during the same time period and had been objectively and subjectively assessed for ⥠12 months with surgical success at ⥠12 months that did not undergo prolapse re-operation or re-treatment. Demographics and peri-operative details were compared between cases and controls. Exclusion criteria for controls included use of other graft material besides polypropylene mesh, prior surgery for prolapse involving graft material, and conversion to laparotomy. DNA from the 10 cases and 40 controls was isolated from buccal swabs and genotyped on a single nucleotide polymorphism (SNP) array that contains 250,000 markers (NspI 250K SNP array, Affymetrix, Santa Clara, CA). All women in this study identified as Caucasian. All subjects provided written informed consent to study participation and data release. This was a case-control study approved by the Institutional Review Board at the Atlantic Health System in Morristown New Jersey (R11-10-004). This case-control study compared single genotypes of 10 cases to 40 controls. All subjects were identified as Caucasian. Cases were women who experienced early overt POP recurrence after robotic sacrocolpopexy, and controls were randomly selected women with long term success after the same procedure.

Project description:As part of current harm reduction strategies, candidate modified risk tobacco products (MRTP) are developed to offer adult smokers who want to continue using tobacco product an alternative to cigarettes while potentially reducing individual risk and population harm compared to smoking cigarettes. One of these candidate MRTPs is the Tobacco Heating System (THS) 2.2 which does not burn tobacco, but instead heats it, thus producing significantly reduced levels of harmful and potentially harmful constituents (HPHC) compared with combustible cigarettes (CC). A controlled, parallel group, open-label clinical study was conducted with subjects randomized to three monitored groups: (1) switching from CCs to THS2.2; (2) continuous use of non-menthol CC brand (CC arm); or (3) smoking abstinence (SA arm) for five days. Exposure response was assessed by measuring biomarkers of exposure to selected HPHCs. To complement the classical exposure response measurements, we have used the previously reported whole blood derived gene signature that can distinguish current smokers from either non-smokers or former smokers with high specificity and sensitivity. We tested the small signature consisting of only 11 genes on the blood transcriptome of subjects enrolled in the clinical study and showed a reduced exposure response in subjects that either stopped smoking or switched to a candidate MRTP, the THS2.2, compared with subjects who continued smoking their regular tobacco product.

These studies had an investigational period of five days in confinement which was followed by an 85 day ambulatory period for two of them. By measuring biomarkers of exposure to selected HPHCs, these studies showed a consistent reduced exposure in subjects that either stopped smoking or switched to THS2.2 (including mentholated version), compared with subjects who continued smoking their own cigarettes at both day 5 and at day 90. To complement the classical exposure measurements, we tested the small signature consisting of only 11 genes on the blood transcriptome of subjects enrolled in the clinical studies. Project description:We established a novel in vitro tissue culture system (named VISUAL-CC), in which phloem companion cell (CC) differentiation can be induced with Arabidopsis thaliana cotyledons. To compare gene expression profiles between VISUAL and VISUAL-CC, we conducted GeneChip analysis using two different in vitro cultures. CC-S means a sample that strongly induces CC differentiation. CC-M means a sample that moderately induces CC differentiation. V means a VISUAL sample, that does not induce CC differentiation at all.

Project description:Genome wide association studies (GWAS) have identified single nucleotide polymorphisms (SNPs) associated with diseases of the colon including inflammatory bowel diseases (IBD) and colorectal cancer (CRC). However, the functional role of many of these SNPs is largely unknown and tissue-specific resources are lacking. Expression quantitative trait loci (eQTL) mapping identifies target genes of disease-associated SNPs. Here, we comprehensively map eQTLs in the human colon, assess their relevance for GWAS of colonic diseases and provide functional characterization. Subjects included 40 healthy African American individuals who had undergone colonoscopy at the University of Illinois Chicago for screening purposes. Distal colonic biopsies were obtained in all subjects at 20 cm from the anal verge at the recto-sigmoid junction and were immediately dispensed in RNAlater. Total mRNA was extracted from manually ground tissue with the Promega Maxwell 16 Tissue LEV Total RNA Purification Kit for automated purification on the Maxwell 16 Instrument and mRNA analysis was performed on Illumina HumanHT-12v4 Expression BeadChip arrays. Genomic DNA was obtained from whole-blood samples from the same individuals and genotyped using the Affymetrix Axiom Genome-wide Pan-African array. Cis- and trans-eQTL analyses were performed on the dataset of 8.4 million imputed SNPs and 16,252 expression probes corresponding to 12,363 unique autosomal genes in 40 subjects. Associations between SNPs and gene expression levels were examined with Matrix eQTL using linear regression. False discovery rate calculations were performed separately for cis- and trans-eQTLs.

Project description:Four healthy male volunteers (age: 24 - 27; BMI: 24.2 - 25.9 kg/m2) underwent a single bout of high-intensity bicycle exercise reaching a VO2 max approximately 95% with blood samples and muscle biopsies taken immediately pre- and post-exercise. Subjects reached 95% VO2 max in approximately 9 to 12 min and, significant increases in blood glucose and lactate were observed. Quantitative phosphoproteomic analysis of muscle biopsies pre- and post-exercise was performed with tandem mass tags, phosphopeptide enrichment using titanium dioxide chromatography, sequential elution from immobilized metal ion affinity chromatography and hydrophilic interaction liquid chromatography (TiSH) (PMID: 22906719) followed by nano-ultra high pressure liquid chromatography coupled to tandem mass spectrometry (nanoUHPLC-MS/MS). The analysis included the quantification of non-phosphorylated peptides to investigate changes in protein abundance. A total of 11,903 unique phosphopeptides (8,511 phosphosites with >90% localization probability) and 4,317 protein groups were quantified in all four subjects. The phosphorylation profile in each subject was highly reproducible with an average Pearson’s correlation coefficient r = 0.72. We identified 1,322 phosphopeptides (1,004 phosphosites with >90% localization probability) that were significantly regulated with acute exercise and only 5 protein groups quantified with altered abundance (Fig. 1D; Table S3; t-test P < 0.05 and false discovery rate (FDR) < 0.01). Of the significantly regulated phosphosites, a total of 592 were annotated in the PhosphoSitePlus database (PMID: 22135298) with 412 not previously annotated, representing potentially novel phosphosphorylation sites.
