A longitudinal study of COVID-19 patients using proteomics approach

Project description:SARS-CoV-2, a highly contagious and infectious virus is responsible for causing this COVID-19 pandemic, which has a substantial impact on global health and economy. The spectrum of clinical manifestations of COVID-19 ranges from mild or non-severe state to severe life-threatening condition in some group of people. Many patients are likely to undergo non-severe to severe transition during their infection period. For this study, we have collected blood samples of different time points from patients showing both non-severe to severe and severe to recovered transition. The clinical information of the patient’s condition is obtained from their medical records. We have investigated the proteome of different time points of the patient’s sample to analyse their trend in prognosis of the disease.

Loss-less nano-fractionator for high sensitivity, high coverage proteomics

Project description:Recent advances in mass spectrometry (MS)-based proteomics now allow very deep coverage of cellular proteomes. To achieve near-comprehensive identification and quantification, the combination of a first HPLC-based peptide fractionation orthogonal to the online LC-MS/MS step has proven to be particularly powerful. This first dimension is typically performed with mL/min-flow and relatively large column inner diameters, which allows efficient pre-fractionation but typically requires peptide amounts in the mg range. Here we describe a novel approach termed ‘spider fractionator’ in which the post-column flow of a nanobore chromatography system enters an eight-port flow-selector rotor valve. The valve switches the flow into different flow channels at constant time intervals, such as every 90 s. Each flow channel collects the fractions into autosampler vials of the LC-MS/MS system. Employing a freely configurable collection mechanism, samples are concatenated in a loss-less manner into 2 to 96 fractions, with efficient peak separation. The combination of eight fractions with 100 min gradients yields very deep coverage at reasonable measurement time, and other parameters can be chosen for even more rapid or for extremely deep measurements. We demonstrate excellent sensitivity by decreasing sample amounts from 100 μg into the sub-μg range, without losses attributable to the spider fractionator and while quantifying close to 10,000 proteins. Finally, we apply the system to the rapid, automated and in-depth characterization of 12 different human cell lines to a median depth of 11,300 different proteins, which revealed differences recapitulating their developmental origin and differentiation status. The fractionation technology described here is flexible, easy to use and facilitates comprehensive proteome characterization with minimal sample requirements.

Proteomics of Substance Use Disorder in the Dorsolateral Prefrontal Cortex

Project description:Ex vivo large-scale proteomic analysis using LC-MS/MS in postmortem brains of patients with substance use disorder and controls. Brain tissue was collected postmortem after consent from the next of kin. As part of the clinical information, medical records were obtained and a detailed psychological autopsy was performed on all participants by interviewing the next-of-kin. Information regarding the psychiatric clinical phenotypes (evidence of depression, mania, and psychosis) stressful life events, age of drug use onset, types of drugs used, smoking and drinking history, and any co-morbidities, was obtained. A diagnosis of substance use disorder was confirmed based on the psychological autopsy, detailed medical records, and review of all relevant case information by three psychiatrists at a consensus meeting. The cause of death was obtained from the medical examiner’s report and toxicological findings after death.

Project description:Baseline gene expression in circulating peripheral blood mononuclear cells isolated from 18 apparently healthy volunteers (10 females and 8 males). The volunteers fasted overnight for 10 hours prior to collection of blood samples (but they were allowed water). 5 blood samples were collected from each volunteer at consecutive 8-day intervals. Volunteers were included in this study provided they met the following selection criteria, that they should be ?Aged between 20 and 45 years of age; ?A non-smoker (or an ex-smoker); ?Not pregnant or been pregnant in the last 12 months ?Not diagnosed with any long-term medical condition; ?Or have not (in the previous 4 months) donated blood, received any inoculations and are not taking regular prescribed medicine (including HRT and oral contraception) Prior to inclusion in this study volunteers were screened for general health and had a blood sample taken for routine screening of Hb content etc. Only those volunteers who were in good general health were allowed to participate in the study. The age of all volunteers has been reported here as being 20-45 years in order to preserve the anonymity of the data, and so that the individuals involved may not be able to track down their own specific data. Project description:Profiling project of CRC patient material collected in the Academic Medical Center (AMC) in Amsterdam, The Netherlands. We focused on a set of 90 AJCC stage II patients that underwent intentionally curative surgery in the years 1997-2006 (AMC-AJCCII-90). Extensive medical records are kept from these patients and long-term clinical follow-up is available for the large majority. Both paraffin-embedded as well as fresh frozen tissue is available from all these patients for analysis.

Proteomic profiling comparison for plasma from patients with acute ischemic stroke under rt-PA treatment

Project description:In this study, a total of 10 patients who received rt-PA were enrolled. Plasma samples were collected before and 1 hour after the rt-PA infusion for proteomic analysis. Blood sample collection has been approved by Tianjin Medical University General Hospital Ethics Committee, and collection was conducted according to the Declaration of Helsinki. Informed consent was obtained from all participants, and all experiments were conducted in accordance with Chinese laws and institutional guidelines.
