Trancriptional Profile of Mycobacterium tuberculosis Replicating at in Artificial Intraocular Fluid

Project description:Intraocular tuberculosis (IOTB) is a significant cause of visual morbidity in TB-endemic countries. However, pathogenesis of Mycobacterium tuberculosis (M. tb) in the ocular compartment is poorly defined. IOTB is paucibacillary in a vast majority of patients although M. tb has been detected in both the retinal pigment epithelial (RPE) cells (Rao et al. 2006) and in the intraocular fluid (IOF) (Aggarwal et al., 2016; Bajgai et al., 2017) in some cases. In this study, we have examined the replication and whole genome transcriptome of M. tb in an IOF model (artificial IOF; AIOF) (Macri et al., 2015). Results show that, as reported for transcriptional profiles of M. tb in sputum (Sharma et al., 2017) and in a starvation model (PBS) (Betts et al., 2002), genes involved in active replication and aerobic respiration are either downregulated or not differentially expressed in the AIOF. In ARPE-19 cells (human RPE cell line), M. tb replicates poorly and exhibits a quiescent phenotype (Abhishek et al., 2018). As in sputum, PBS, and ARPE-19 cells, M. tb in AIOF downregulates genes of the DosR regulon indicating the suppression of dormancy. Importantly, genes encoding ESAT-6 and ESAT-6-like proteins are also downregulated or not differentially expressed in sputum, AIOF and ARPE-19 cells. This is stark contrast to the transcriptome of M. tb in alveolar epithelial cells (Ryndak et al., 2015) and in blood (Ryndak et al. 2014). These results paint a scenario wherein M. tb acquires a replicative and invasive phenotype when it infects a new host and disseminates systemically. However, M. tb acquires a quiescent phenotype upon reaching its final niche in an extrapulmonary site, the ocular environment.

Project description:RNA sequencing for endoscopic biopsy tissue samples from controls (jejunum [S170], n=1; ileum [SN2], n=1) and patients with Crohn's disease (jejunum [non-inflamed area, A2/L2+L4/B2, infliximab maintenance therapy, S93], n=1; ileum, [non-inflamed area, A2/L2/B2, infliximab maintenance therapy, S95], n=1). Organoid culture was performed using intestinal crypts derived from these specimens, as described previously (Sato et al. Nature 2009; 459: 262–265]. Organoids were sub-cultured at least 6 passages. RNA sequencing was conducted for organoids on day 3, day 6, and day 9 [S170 and S93], and organoids treated with TNFɑ 30 ng/ml on day 3, day 6, and day 9 [S170 and S93]. Transcriptome profiling at neural tube closure site

Project description:Maternal diabetes is a teratogen that can lead to neural tube closure defects in the offspring. We therefore sought to compare gene expression profiles at the site of neural tube closure between stage-matched embryos from normal dams, and embryos from diabetic dams. Neurulation-stage mouse embryos at 8.5 days of gestation were used to prepare neural tissue at the anterior aspect of neural tube closure site 1. Tissue was procured from the open neural tube immediately anterior of the closure site, and from the closed neural tube immediately posterior to the closure site by laser microdissection. For each sample, 10 sections were pooled, total RNA was extracted, and 7 ng of total RNA were used for expression profiling by Tag sequencing using an Applied Biosystems SolidSAGE kit for library construction, and an AB SOLiD 5500 XL instrument for sequencing.
