Project description:The integration of cell metabolism with signalling pathways, transcription factor networks and epigenetic mediators is critical in coordinating molecular and cellular events during embryogenesis. Induced pluripotent stem cells (IPSCs) are an established model for embryogenesis, germ layer specification and cell lineage differentiation, advancing the study of human embryonic development and the translation of innovations in drug discovery, disease modelling and cell-based therapies. The metabolic regulation of IPSC pluripotency is mediated by balancing glycolysis and oxidative phosphorylation, but there is a paucity of data regarding the influence of individual metabolite changes during cell lineage differentiation. We used <sup>1</sup>H NMR metabolite fingerprinting and footprinting to monitor metabolite levels as IPSCs are directed in a three-stage protocol through primitive streak/mesendoderm, mesoderm and chondrogenic populations. Metabolite changes were associated with central metabolism, with aerobic glycolysis predominant in IPSC, elevated oxidative phosphorylation during differentiation and fatty acid oxidation and ketone body use in chondrogenic cells. Metabolites were also implicated in the epigenetic regulation of pluripotency, cell signalling and biosynthetic pathways. Our results show that <sup>1</sup>H NMR metabolomics is an effective tool for monitoring metabolite changes during the differentiation of pluripotent cells with implications on optimising media and environmental parameters for the study of embryogenesis and translational applications.

Project description:The estimation of the post-mortem interval (PMI) and the age-at-death (AAD) are crucial steps in the medico-legal investigation of unidentified human remains. Current methods to estimate PMI and AAD suffer from a lack of accuracy and objectivity, particularly when the remains are in an advanced state of decomposition. Recently, proteomics studies using animal models have identified potential biomarkers for PMI and AAD estimation. This study investigated the human bone proteome in four human body donors studied throughout decomposition outdoors. We compared different bone tissues (tibia and iliac crest) from body donors of known AAD, and compared bone samples taken shortly after death to bone samples upon complete skeletonization of the body. The effects of ageing phenomena (in vivo and post-mortem) and the surrounding environment on the variability and abundancy of the bone proteome were assessed.

Project description:In this study, we evaluated the effects of the post-mortem interval, defined as the number of days elapsed between the death of a donor and the isolation of hCECs, on the properties of hCECs. Using gene profiling, we compared the mRNA profiles of passage 1 hCECs (10 populations) cultivated in moculture with different post-mortem intervals and passage 2 hCECs (6 populations) with different post-mortem intervals from hTECs.

Project description:Purpose: RNA analysis of post-mortem tissues, or thanathotranscriptomics, has become a topic of interest in forensic science due to the essential information it can provide in forensic case investigations. Several studies have previously investigated the effect of death on gene transcription, but it has never been conducted with samples of the same individual. Methods: For the first time, a longitudinal mRNA expression analysis study was performed with post-mortem human blood samples from individuals with a known time of death. Results: The results reveal that, after death, two clearly differentiated groups of up- and down-regulated genes can be detected. Pathway analysis suggests active processes, rather than passive degradation, are the source of early post-mortem changes of gene expression in blood. In addition, a generalised linear model with an elastic net restriction predicted post-mortem interval with an RMSE of 4.88 hours. Conclusions: Although promising, the forensic relevance of the model is currently limited and should be further improved in more extended studies.

Project description:The DMDD Programme (Deciphering the Mechanisms of Developmental Disorders) provides a free online database of morphological and molecular phenotypes from embryonic-lethal mouse gene knockouts (http://www.dmdd.org.uk/). Embryos are imaged using HREM, placentas are examined by histology and mutant embryo mRNA expression profiles are compared to wild type. Total RNA was extracted from somite number staged homozygous mutant, heterozygous and sibling wild-type E9.5 whole C57BL/6N embryos and DNase treated. The embryos were derived from Mouse Genetics Programme gene knockout lines defined as homozygous embryonic lethal (http://www.sanger.ac.uk/science/collaboration/mouse-resource-portal). Project description:We set up a pilot study using Affymetrix Gene Chip® Porcine Genome Arrays to evaluate the impact of time lags from death on gene expression profiling of porcine skeletal muscle at four post mortem time points (up to 24 hrs) during the routine processing of fresh tights Post mortem skeletal muscle samples were obtained from three commercial hybrid pigs of female sex (of about 160 kg each) raised in the same commercial farm and slaughtered under normal conditions at the same abattoir within 1 minute of each other after stunning by CO2 (concentration 87%) using a dip lift system (Butina, Denmark). A portion of semimembranosus muscle (3-5 g) was sampled from the left legs at 20 minutes (T0) after death following the normal operation of the abattoir. Other samples were collected from the same muscle at the same position after 2 (T1), 6 (T2) and 24 (T3) hrs post mortem in the same abattoir following the cold chain at the abattoir until 4 °C. After sampling, tissues were snap frozen in liquid nitrogen and stored at -80 °C till RNA extraction.

Project description:The post-mortem interval (PMI) is the time that elapses since the death of an individual until the body is found. Different molecules have been analyzed to better estimate the PMI with variable results. The miRNAs draw attention in the forensic field to estimate the PMI, since they can better support degradation. To find potential biomarkers for PMI estimation, we analyzed the miRNome at early PMI in rat skeletal muscle using the Affymetrix GeneChip™ miRNA 4.0 micoarrays. In this dataset, we include the expression of 1218 rat miRNAs at early postmortem interval.

Project description:The biochemical processes that comprise cell death at the level of the whole organism have significant associations with inflammation, neoplasia’s, metabolic and developmental anomalies in the living. Greater awareness of the activation of ‘death’ pathways have particular relevance to the study of disease and could influence the findings of proteomics through the ‘deep-time’ of individuals with no historically recorded cause of death. Proteomics is able to address the interplay of all affected pathways concurrently. This study goes beyond the limits of survival to demonstrate the machinery for survival persists, and in some cases even continues to function. Here, we present a reference set of proteins detectable in the post-mortem proteome. We have used high-resolution, mass spectrometry to retrieve proteomic profiles of the mouse mandible through 720 hours of post mortem time.
