Project description:The evaluation of bone diagenetic phenomena in archaeological timescales has a long history, however little is known about the origins of the microbes driving bone diagenesis and on the ex-tent of bone diagenesis on short timeframes such as in forensic contexts. Previously, the analysis of non-collagenous proteins (NCPs) through bottom-up proteomics revealed the presence of potential biomarkers useful to estimate the postmortem interval (PMI). However, there is still a great need for enhancing the understanding of the diagenetic processes taking place in forensic timeframes, and to clarify if proteomic analyses can help to develop better models for estimating PMI reliably. To address these knowledge gaps, we designed an experiment based on whole rat carcasses, defleshed rat long bones and excised but still fleshed rat limbs that were either buried in soil or exposed on a clean plastic surface, left to decompose for 28 weeks and retrieved at different time intervals. This aimed to assess differences in bone protein relative abundances for the various deposition modalities and intervals. We further evaluated the effects that extrinsic factors, autol-ysis, and gut and soil bacteria had on bone diagenesis via bottom-up proteomics. Results showed six proteins whose abundance was significantly different between samples subjected to either mi-crobial decomposition (gut or soil bacteria) or to environmental factors. In particular, muscle and calcium-binding proteins were found to be more prone to degradation by bacterial attack where-as plasma and bone marrow proteins by the exposure to extrinsic agents. Results suggest that both gut and soil bacteria play a key role in bone diagenesis and protein decay on relatively short timescales and that bone proteomics is a proficient resource to identify microbially-driven versus extrinsically-driven diagenesis.

Project description:The combined use of multiple omics methods to answer complex system biology questions is growing in biological and medical sciences, as the importance of studying interrelated biological processes in their entirety is increasingly recognized. We applied a combination of metabolomics, lipidomics and proteomics to human bone to investigate the potential of this multi-omics approach to estimate the time elapsed since death (i.e., the post-mortem interval, PMI). This “ForensOMICS” approach has the potential to improve accuracy and precision of PMI estimation of skeletonized human remains, thereby helping forensic investigators to establish the timeline of events surrounding death. Anterior midshaft tibial bone was collected from four female body donors in a fresh stage of decomposition before placement of the bodies to decompose outdoors at the human taphonomy facility managed by the Forensic Anthropological Center at Texas State (FACTS). Bone samples were again collected at selected PMIs (219, 790, 834 and 872 days). Liquid chromatography mass spectrometry (LC-MS) was used to obtain untargeted metabolomic, lipidomic and proteomic profiles from the pre- and post-placement bone samples. Multivariate analysis was used to investigate the three omics blocks by means of Data Integration Analysis for Biomarker discovery using Latent variable approaches for Omics studies (DIABLO), to identify the reduced number of markers that could effectively describe post-mortem changes and classify the individuals based on their PMI. The resulting model showed that pre-placement bone metabolome, lipidome and proteome profiles were clearly distinguishable from post-placement profiles. Metabolites associated with the pre-placement samples, suggested an extinction of the energetic metabolism and a switch towards another source of fuelling (e.g., structural proteins). We were able to identify certain biomolecules from the three groups that show excellent potential for estimation of the PMI, predominantly the biomolecules from the metabolomics block. Our findings suggest that, by targeting a combination of compounds with different post-mortem stability, in future studies we could be able to estimate both short PMIs, by using metabolites and lipids, and longer PMIs, by including more stable proteins.

Project description:Bone is a long-lasting biological tissue often used in forensic investigations as it retains vital biomolecular information commonly used for identification purposes. Bone proteins have attracted interest for their potential in estimating post-mortem interval (PMI) and age-at-death (AAD). However, the preservation of such proteins is highly dependent on intrinsic and extrinsic factors, and these have an impact in the potential application of molecular techniques to forensic sciences. The present study aims at investigating the effect that two commonly used types of burial practices (entombment and inhumation) have on bone protein survival. The sample consists in 14 exhumed individuals from cemeteries in south of Italy at with different AADs (29-85 yeas) and PMIs (1-37 years). LC-MS/MS analyses show that 16 proteins are better preserved in the entombed condition and four in the inhumated one, while no clear cluster separation is detected with principal component analysis. Besides the different burial environments, several potential protein markers are identified for PMI and AAD estimation. Overall, preliminary results show that the two burial environments seem to play a marginal role in the differential preservation of non-collagenous proteins and in the accumulation of post-translational modifications, confirming the potential of LC-MS/MS based proteomics in forensic sciences.

Project description:Methods currently available to estimate the post-mortem submerged interval (PMSI) of cadavers in water suffer from poor accuracy, being mostly based on morphological examination of the remains. Proteins present within bones have recently attracted more attention from researchers interested in the estimation of the post-mortem interval (PMI) in terrestrial environments. Despite the great potential of proteomic methods for PMI estimation, their application to aquatic environments has not yet been explored. In this study, we examined whether four different types of aquatic environment (tap water, saltwater, pond water and chlorinated water) affected the proteome of mice bones with increasing PMSIs (from zero to three weeks).

Project description:The estimation of the post-mortem interval (PMI) and the age-at-death (AAD) are crucial steps in the medico-legal investigation of unidentified human remains. Current methods to estimate PMI and AAD suffer from a lack of accuracy and objectivity, particularly when the remains are in an advanced state of decomposition. Recently, proteomics studies using animal models have identified potential biomarkers for PMI and AAD estimation. This study investigated the human bone proteome in four human body donors studied throughout decomposition outdoors. We compared different bone tissues (tibia and iliac crest) from body donors of known AAD, and compared bone samples taken shortly after death to bone samples upon complete skeletonization of the body. The effects of ageing phenomena (in vivo and post-mortem) and the surrounding environment on the variability and abundancy of the bone proteome were assessed.

Project description:<p><strong>INTRODUCTION:</strong> Application of metabolomic methods to forensic studies may expand the limits of the post-mortem interval (PMI) estimation, and improve the accuracy of the estimation. To this end, it is important to determine which tissue is the most suitable for analysis, and which compounds are the most promising candidates for PMI estimation.</p><p><strong>OBJECTIVES:</strong> This work is aimed at the comparison of human serum, aqueous humor (AH), and vitreous humor (VH) as per- spective tissues for metabolomic-based PMI estimation, at the determination of most promising PMI biomarkers, and at the development of method of PMI estimation based on the measurement of concentrations of PMI biomarkers.</p><p><strong>METHODS:</strong> Quantitative metabolomic pro ling of samples of the human serum, AH, and VH taken at di erent PMIs has been performed with the use of NMR spectroscopy.</p><p><strong>RESULTS:</strong> It is found that the metabolomic changes in anatomically isolated ocular uids are slower and smoother than that in blood. A good positive time correlation (Pearson coe cient r > 0.5) was observed for several metabolites, including hypox- anthine, choline, creatine, betaine, glutamate, and glycine. A model for PMI estimation based on concentrations of several metabolites in AH and VH is proposed.</p><p><strong>CONCLUSIONS:</strong> The obtained results demonstrate that the metabolomic analysis of AH and VH is more suitable for the PMI estimation than that of serum. The compounds with good positive time correlation can be considered as potential PMI biomarkers.</p><p><br></p>

Project description:Although the evidence for a genetic predisposition to human essential hypertension is compelling, the genetic control of blood pressure (BP) is poorly understood. The Dahl salt-sensitive (S) rat is a model for studying the genetic component of BP. Using this model we previously reported the identification of 16 different genomic regions that contain one or more BP quantitative trait loci (QTLs). The proximal region of rat chromosome 1 contains multiple BP QTLs. Of these, we have localized the BP QTL1b region to a 13.5cM (20Mb) region. Interestingly, five additional independent studies in rats and four independent studies in humans have reported genetic linkage for BP control by regions homologous to QTL1b. To view the overall renal transcriptional topography of the positional candidate genes for this QTL, we sought a comparative gene expression profiling between a congenic strain containing QTL1b and control S rats by employing: (1) a saturated QTL1b interval specific oligonucleotide array, and (2) a whole genome cDNA microarray representing 20,465 unique genes that are positioned outside the QTL. Results indicated that 19 out of the 231 positional candidate genes for this QTL are differentially expressed between the two strains tested. Surprisingly, over 1,500 genes outside of QTL1b were differentially expressed between the two rat strains. Integrating the results from the two approaches revealed at least one complex network of transcriptional control initiated by the positional candidate Nr2f2. This network appears to account for the majority of gene expression differences occurring outside of the QTL interval. Further substitution mapping is currently underway to test the validity of each of these differentially expressed positional candidate genes. These results demonstrate the importance of using a saturated oligonucleotide array for identifying and prioritizing differentially expressed positional candidate genes of a BP QTL.
