ABSTRACT: We sequenced a total of 2 H3.3K27WT (pcGBM2, G477; 3 replicates total) and 2 H3.3K27M (DIPGVI, DIPGXIII; 6 replicates total) patient-derived cell lines as well as Crispr/Cas9 H3.3K27M-KO clones for one of the cell lines (3 replicates total; DIPGXIII-KO) using ATAC-Seq. P-XX designates passages of replicates. These samples can be found at GEO under accession number GSE128744. This repository contains 1 replicate of G477 to be released under controlled access.

Project description:We produced RNA-Seq reads from messenger RNA isolated from root tissue for the 19 MAGIC founder accessions (inbred strains) of Arabidopsis thaliana (see Gan et al. 2011. Nature 477:419-23 for a description of the MAGIC genetic mapping resource). The read data was generated with biological replication (two replicates). The resulting RNA-Seq data provide a resource to assess root gene expression across different accessions of A. thaliana. Comparable RNA-Seq read data for the MAGIC founder accessions for aerial seedling tissue has previously been released under GEO series GSE30720 (Gan et al. 2011. Nature, 477:419-23).

The histone H3.3K27M mutation in pediatric glioma reprograms H3K27 methylation and gene expression

Project description:Recent studies have identified a Lys 27-to-methionine (K27M) mutation at one allele of H3F3A, one of the two genes encoding histone H3 variant H3.3, in 60% of high-grade pediatric glioma cases. The median survival of this group of patients after diagnosis is ∼1 yr. Here we show that the levels of H3K27 di- and trimethylation (H3K27me2 and H3K27me3) are reduced globally in H3.3K27M patient samples due to the expression of the H3.3K27M mutant allele. Remarkably, we also observed that H3K27me3 and Ezh2 (the catalytic subunit of H3K27 methyltransferase) at chromatin are dramatically increased locally at hundreds of gene loci in H3.3K27M patient cells. Moreover, the gain of H3K27me3 and Ezh2 at gene promoters alters the expression of genes that are associated with various cancer pathways. These results indicate that H3.3K27M mutation reprograms epigenetic landscape and gene expression, which may drive tumorigenesis. We performed chromatin-immunoprecipitation of H3K27me3, H3K4me3, and EZH2 in SF7761 and NSC cell lines. And do RNA-seq in SF7761, SF8828 and NSC cell lines. SF7761 and SF8628 cell lines from patients harboring the histone H3.3 K27M mutation were obtained from Hashizume et al. (2012). NSCs (N7800-100) were purchased from Invitrogen and cultured and maintained in NSC medium (A10509-01, StemPro NSC SFM, Invitrogen).

Embryonic stem cells culture conditions support distinct ES cell states associated with specific developmental stages and cell types

Project description:Identification of transcripts in murine embryonic stem (ES) cell lines growing under 3 different self-renewing conditions; GMEM + 10% FCS, N2B27 + 2i (1 μM PD032 and 3 μM CHIR99021) and knockout serum replacement (KOSR) medium (80% Knockout DMEM, 20% Knockout Serum Replacement). Under all conditions, ES cells were grown on gelatin-coated dishes and passaged by trypsinisation. ES cells were cultured in each condition for at least 3 passages prior to sample collection. The aim of this array experiment is to identify significant differences in transcript levels of ES cells grown under different conditions. Differences of transcript levels from the different conditions should be consistent among the biological and technical replicates for each.

Loss of protein phosphatase 6 confers resistance to MAP kinase pathway inhibition in KRAS and BRAF mutant cells via NF-κB activation

Project description:To understand the global impact of PPP6C loss on gene expression, we carried out RNA-seq analysis in parental and PPP6C KO SW620 cells under 2D and 3D culture conditions. SW620 WT (sgNT) and PPP6C KO (sgPPP6C#2, sgPPP6C#3) were cultured in normal petri dish (2D culture) or U-bottom plates (3D culture) for 3 days with three independent replicates for each cell sample. A total of 4,337 genes were found to be differentially expressed in the KO cells under at least one condition (FDR < 0.05, ≥ 2-fold change). Among these, 1,123 genes were significant up- or down-regulated in PPP6C KO cells under both 2D and 3D conditions. Unsupervised clustering analysis identified three large clusters of gene expression patterns: cluster 1 were upregulated in the PPP6C KO cells primarily under 2D conditions, cluster 2 were upregulated in the PPP6C KO cells under both 2D and 3D conditions, and cluster 3 gene were downregulated genes in the PPP6C KO cells under both 2D and 2D conditions. We next carried out gene set enrichment analysis (GSEA) using the hallmark gene set database to identified pathways that were significantly altered in PPP6C KO cells. Among the pathways upregulated in the PPP6C KO cells under both 2D and 3D conditions, the “TNFA-signaling_via_NFKB” gene set scored as the top one. Both “KRAS_signaling_up” and “PI3K_AKT_mTOR_signaling” gene sets were also significantly upregulated. PPP6C KO has opposite effects on cell proliferation in 2D monolayer vs. 3D tumor spheroid culture. We noticed that 383 genes in the PPP6C KO cells showed opposite changes in 2D vs. 3D conditions. Taken together, gene expression analysis indicates that multiple signaling pathways including the KRAS, PI3K and NF-κB pathways were perturbed in the in PPP6C KO cells and they could contribute to the cell’s decreased sensitivity to MEK inhibitors.

RNA Seq of HMVEC under hypoxia

Project description:Purpose: to profile transcriptome changes due to EC-AGO1-deficiency Methods: We had HMVECs subjected to normoxia (20%) or hypoxia (2%) for 0, 12, 24, and 48 hr in biological replicates. Total RNA was extracted with mirVana total RNA isolation kit (Life Technologies). RNA-seq was performed. Results: We found genes involved in pathways promoting angiogenesis, browning, insulin sensitivity to be upregulated, and those promoting inflammation and fibrosis to be decreased in KO compared with WT mice. Conclusions:Our study represents the detailed analysis of Ago1 regulate transcriptomes in HMVEC under Hx. We conclude that RNA-seq based transcriptome characterization would expedite genetic network analyses and permit the dissection of complex biologic functions. To elucidate the molecular changes underlying the observed metabolic phenotype in EC-AGO1-KO mice.
