Project description:The study was approved by the institutional review board of Singhealth (2018-2795). Ten 5-µm tissue sections were cut using standard microtomy techniques. Each collected cell population was then extracted using the allprep kit. Extracted material was then quantified using a Qubit fluorometer. DNA-seq libraries were captured to exome regions using xGen Exome Research Panel v1.0 (IDT), and libraries were prepared using the KAPA Hyper prep kit. DNA libraries were sequenced to a target depth of ×200 for tumor sample, ×100 for normal samples on the Illumina HiSeq platform.

Sample libraries were prepared using 100 ng of input according to the KAPA HyperPlus Kit (Roche) using Unique Dual Index adapters (Integrated DNA Technologies, Inc.). Exomes were captured using the SeqCap EZ MedExome (Roche Nimblegen) according to SeqCap EZ HyperCap Library v1.0 Guide (Roche) with the xGen Universal blockers – TS Mix (Integrated DNA Technologies, Inc.). The amplified captured sample libraries were paired-end sequenced (2x100 bp) on the Novaseq 6000 platform (Illumina) and aligned to the hg19 reference genome using the Burrows-Wheeler Aligner (BWA)3, v0.7.15-r1140.

Project description:For the current study we performed whole genome expression profiling on 69 unique patients with soft-tissue sarcoma who underwent curative-intent surgical resection to identify prognostic gene signatures. Specimens were obtained from the Mayo Clinic Florida STS Biobank and RNA was sequenced using the Tempus xT RNA-seq protocol. This protocol uses transcriptome-capture via more than 415,000 IDT xGen probes spanning greater than 19,000 genes, with at least 50 ng of extracted RNA required before proceeding to library preparation and a minimum depth of 30 million reads a on a NovaSeq 6000. RNA-seq data was analyzed using the MAP-RSeq pipeline developed by Mayo Clinic Bioinformatics Shared Resource.

Project description:To address how Csf3r and RUNX1 mutations in combination with CSF3 administration affect hematopoiesis in vivo, we performed serial transplantation experiments. Lineage-negative Csfr-d715 BM cell cells were lentivirally transduced with the patient specific RUNX1-D171N (RHD) mutant or an empty vector control. Primary recipients showed a pre-leukemic condition characterised by myeloblasts in the peripheral blood, but not overt AML. Upon serial transplantation, one of the Csfr-d715/RUNX1-D171N mutant mice, treated with CSF3, could repopulate secondary and tertiary recipients. Whole exome sequencing on these mice were performed to investigate whether these mice acquired an additional mutation. Enzymatically fragmented genomic DNA was used to construct sample libraries following the SeqCap EZ HyperPlusCap workflow User’s Guide version 1.0 (Roche). Unique, dual index adapters (Integrated DNA technologies) were used for ligation. After ligation of adapters and an amplification step, exome target sequences were captured using in-solution oligonucleotide baits (SeqCap EZ Developer Library mm9_exome_L2R_D02). Amplified captured sample libraries were paired-end sequenced on the HiSeq 2500 platform (Illumina).

Project description:Purpose: To investigate the role of DNA methylation in human uterine leiomyoma tumorigenesis, we profiled genome-wide DNA methylation patterns of leiomyoma cells (LM) and adjacent normal myometrial cells (MM) treated with or without DNA methylation inhibitor 5-Aza. Methods: Primary cells were isolated from fresh uterine myometrium or leiomyoma tissue. Cells were treated with vehicle (DMSO) or 5 µM 5’-aza for 96h with medium refreshed every 24h. Genomic DNA was extracted from LM and MM cells using DNeasy Blood and Tissue Kit (Qiagen, 69504) and fragmented to 300-500bp using Covaris M220. Methylated DNA fragments were captured using the MethylCap Kit (Diagenode, C02020010). Next-generation sequencing libraries were prepared using the KAPA Hyper Prep Kit (KAPA Biosystems, KK8502) and KAPA Single-Indexed Adapter Kit (KAPA Biosystems, KK8710). Libraries were sequenced under 75bp paired-end sequencing format. Sequences were aligned to the hg19 reference genome using Bowtie2. Histone style peak calling, differential binding analysis (getDifferentialPeaks) and motif analysis were performed using Homer under default settings. Differentily methylated regions (DMRs) were detected with a fold enrichment over background tag count ≥4 and poisson enrichment p-value over background tag count <0.0001. Differential DNA methylation between MM and LM (with or without treatment) at select regions were validated through qPCR. Results: More than 100,000 methyalted regions were detected in each sample. We discovered 21,086 DMRs between MM and LM cells under basal (vehicle treated) condition. In cells treated with 5-aza, we detected 8811 DMRs between MM and LM. We compared the genomic context of DMRs identified by MethylCap-Seq with the probe distribution of the HM450 array and detected large differences between these two methods. For example, 44.23% of DMR were located in intergenic regions by MethylCap-Seq, which was drastically higher than the percentage of HM450 array probes located in intergenic regions Downstream network enrichment analysis and motif analysis indicated that DMR-associated genes and regions are crucial for the tumor progression and hormone responsiveness of LM. Conclusions: Our study represents the detailed analysis of differential DNA methyaltion profiles between MM and LM using MethylCap-seq. Our results showed a more comprehensive evaluation of DNA methyaltion landscapes of MM and LM compared with previous array based analysis. We conclude that DNA methylation plays a crucial role in hormone-dependent LM tumorigenesis.
