Project description:Gene expression profiles were generated from 199 primary breast cancer patients. Samples 1-176 were used in another study, GEO Series GSE22820, and form the training data set in this study. Sample numbers 200-222 form a validation set. This data is used to model a machine learning classifier for Estrogen Receptor Status. RNA was isolated from 199 primary breast cancer patients. A machine learning classifier was built to predict ER status using only three gene features.

Chowell2022 - Random Forest model to predict efficacy of immune checkpoint blockade across multiple cancer patient cohorts

Project description:This is a Random Forest algorithm-based machine learning model called RF16, which incorporates a total of 16 genomic, molecular, demographic, and clinical features to predict the immunotherapy response for a patient. The model assigns a value of 0 for NonResponder and 1 for Responder. Please be aware that the column names in the GitHub code and the downloaded dataset from the publication may vary. Users are advised to make minor adjustments to either the code or the dataset to ensure compatibility. LineageFilter: Estimating the taxonomic composition of complex samples using metaproteomics and machine learning

Project description:In this study we developped LineageFilter, a new method for refined proteotyping of complex samples using metaproteomics raw data and machine learning. Given a tentative list of taxa, their abundance, and the scores associated to their identified peptides, LineageFilter computes a comprehensive set of features for each identified taxon at all taxonomical ranks. Its machine-learning model assesses the likelihood of each taxon's presence based on these features, enabling efficient filtration of false-positive taxa.

OP3: single-cell multimodal dataset in PBMCs for perturbation prediction benchmarking

Project description:The Open Problems Perurbation Prediction (OP3) dataset is to-date the largest single-cell small molecule perturbation dataset in primary tissue with multiple donor replicates. Compounds are dosed in cultured peripheral blood mononuclear cells (PBMCs), enabling the robust computation of perturbation effects on gene expression across four distinct cell type populations: T-cells, B-cells, NK cells, and Myeloid cells. This dataset is the basis for the OP3 benchmark, which evaluates machine learning models on the task of extrapolation perturbation effects into unseen cell types.

Human pluripotent stem cell-derived 2D neural tissue samples for predictive neurotoxicity screening

Project description:There is a growing need for fast and accurate methods for testing developmental neurotoxicity across industrial, pharmaceutical, and environmental chemical exposures. Current approaches, such as in vivo animal studies, and assays of animal and human primary cell cultures, suffer from challenges related to time, cost, and applicability to human physiology. Prior research demonstrated success employing machine learning to predict developmental neurotoxicity using gene expression data collected from complex human 3D tissue models exposed to various compounds, but the complexity of 3D tissue models require extensive expertise and effort to employ. While a 3D tissue model is more physiologically accurate, by focusing only on the goal of constructing an assay of developmental neurotoxicity, we propose that a simpler 2D tissue model may prove sufficient. We thus compared the accuracy of predictive models trained on data from a 2D tissue model with those trained on prior dataset from a more complex 3D tissue model, and found the accuracy of the 2D model to be substantially better than the 3D model. Furthermore, we found that the 2D tissue model is more robust and consistent under stringent gene set selection, whereas the 3D tissue model suffers substantial degradation of accuracy. While both approaches have advantages and disadvantages, we propose that our described 2D tissue model has the potential to serve as a valuable tool for decision makers when prioritizing neurotoxicity screening.
