RNA-seq of primary human macrophages infected with Yersinia enterocolitica strains

Project description:Pathogenic bacteria Yersinia enterocolitica injects virulence plasmid-encoded effectors through the type three secretion system into macrophages to modulate gene expression. Here we analyzed the effect on gene expression in primary human macrophages of Y. enterocolitica strains lacking effector YopP (1.5 h infection) or effectors YopP and YopM (1.5 h or 6 h infection) simultaneously using RNA-seq. This is part of a larger sequencing experiment for which other samples can be found in EMBL-EBI (www.ebi.ac.uk/arrayexpress) under accession number E-MTAB-10473 and European Nucleotide Archive (ENA) at http://www.ebi.ac.uk/ena/data/view/PRJEB10086.

Proteomic profiling of NCI60 cell lines from Cancer Cell Line Encyclopedia

Project description:This ArrayExpress record contains meta-data and results of quantitative analysis of cell lines from the NCI-60 panel using pressure cycling technology (PCT) and SWATH-mass spectrometry. Each cell line was analyzed in duplicate. Raw data files are available at the EMBL-EBI protemics data archive (PRIDE) at accession PXD003539 (http://www.ebi.ac.uk/pride/archive/projects/PXD003539). Since the record here does not include the raw data files and hence there is no need to explicitly link individual replicate to a raw file, each sample is only listed once in the ArrayExpress samples table for clarity.

Genotyping by array of 1407 Heterogeneous Stock rats and the eight HS progenitors to study the genetic basis of complex traits.

Project description:These Heterogeneous Stock (HS) rats are derived from eight inbred progenitors through more than 60 generations of outbreeding. As a result they are fine-grained mosaics of the founder genomes, and well suited for high-resolution genetic mapping of complex traits. This experiment provides dense genotyping data for 1407 HS rats, 15 duplicates, and the 8 progenitors. From these data, each HS rat chromosome can be reconstructed as a mosaic of progenitor haplotypes. Together with phenotype and sequence data available elsewhere (DOI:10.1038/ng.2644), these data allowed fine-mapping of 160 complex traits, and identified causal genes at the QTLs. The sequences of the progenitors are available from ENA (study accession PRJEB3358, http://www.ebi.ac.uk/ena/data/view/PRJEB3358). A series of supporting data files are available from http://www.ebi.ac.uk/arrayexpress/files/E-MTAB-2332 , with an accompanying list (suppl_files_description.xlsx) describing each supporting file.

RNA-seq of human testicular germ cell cancer

Project description:RNA-seq analysis of two Testicular Germ Cell Cancers (TGCC) of patients with chemotherapy-resistant disease. Purpose of the study was to resolve the early development and progression of the disease by whole genome sequencing, RNA-seq and methylation profiling of the primary tumor, and the targeted sequencing of purified tumor components (embryonal carcinoma (EC), teratoma (TE), and yolk sac tumor (YST), precursor lesion (Germ Cell Neoplasia In Situ (GCNIS)), and metastases. Whole genome sequencing for the two patients, T6107 and T3209, have been deposited with the European Nucleotide Archive under project accession number PRJEB20644 / study accession ERP022815 ( http://www.ebi.ac.uk/ena/data/search?query=ERP022815 ).

Direct on-swab metabolic profiling of vaginal microbiome:host interactions during pregnancy and preterm birth

Project description:The pregnancy vaginal microbiome contributes to risk of preterm birth, the primary cause of death in children under 5 years of age. Here we describe direct on-swab metabolic profiling by Desorption Electrospray Ionization Mass Spectrometry (DESI-MS) for sample preparation-free characterisation of the cervicovaginal metabolome in two independent pregnancy cohorts (VMET, n = 160; 455 swabs; VMET II, n = 205; 573 swabs). By integrating metataxonomics and immune profiling data from matched samples, we show that specific metabolome signatures can be used to robustly predict simultaneously both the composition of the vaginal microbiome and host inflammatory status. In these patients, vaginal microbiota instability and innate immune activation, as predicted using DESI-MS, associated with preterm birth, including in women receiving cervical cerclage for preterm birth prevention. These findings highlight direct on-swab metabolic profiling by DESI-MS as an innovative approach for preterm birth risk stratification through rapid assessment of vaginal microbiota-host dynamics.
