Project description:This is an in vitro genome-wide CRISPR/cas9 screen in human glioblastoma stem cells, screening for genes essential for survival of these cells. These cells express cas9 and have been transfected with a guide RNA library causing gene knockouts. We will analyse the sequencing data for depletion of guide RNAs. In this particular study, we will do RNA sequencing to correlate CRISPR with expression levels in specific cancer cell subpopulations. This data is part of a pre-publication release. Project description:Acute myeloid leukaemia (AML) continues to have a very high mortality and its treatment hasnot changed for more than 20 years.Here, we propose to apply genomic-wide screens to directly identify therapeutic vulnerabilitiesof AML using AML cells lines with pre-defined somatic mutations. Project description:Transcriptomic analysis of two cellular populations of the mouse olfactory mucosa. 6 x 10,000 olfactory sensory neurons (OSNs) were captured by FACS. Project description:Total RNA was extracted from zebrafish embryos at a range of developmental stages which were treated with small molecules at different concentrations and from their corresponding solvent treated and untreated controls. The 3' end of fragmented RNA was pulled down using polyT oligos attached to magnetic beads, reverse transcribed, made into Illumina libraries and sequenced using IlluminaHiSeq paired-end sequencing. Protocol: Total RNA was extracted and DNase treated. Fragmented RNA was enriched for the 3 ends by pull down using a polyT oligo attached to magnetic beads. An RNA oligo comprising part of the Illumina adapter 2 was ligated to the 5 end of the captured RNA and the RNA was eluted from the beads. Reverse transcription was primed with an anchored polyT oligo with part of Illumina adapter 1 at the 5 end followed by 12 random bases, then an 8 base indexing tag, then CG and 14 T bases. An Illumina library with full adapter sequence was produced by 20 cycles of PCR. This data is part of a pre-publication release. Project description:BLaER1 cells are human leukemia pre-B cells able to transdifferentiate into functional and non-tumorigenic macrophages. With the goal of uncovering the genes involved in the transdifferentiation process, we have designed a DECKO (Double Excision CRISPR Knockout) library to knockout lncRNAs and protein coding genes (pc-genes) overexpressed along the seven days the process lasts. We have seen that targeting pc-genes with two gRNAs synergistically enhances the efficiency of knock out, by inducing deletions and/or frameshifts that promote the expression of non-functional proteins. Thus, using the CRISPETa tool, we designed paired guide RNAs targeting either the region surrounding the Transcription Start Site of the 166 lncRNAs or the coding exons of the 874 pc candidate genes. Cas9-expressing BLaER1 cells were infected at low-multiplicity of infection with the combined library and induced transdifferentiation. Delayed and differentiated subpopulations of cells were isolated by Fluorescence-Activated Cell Sorting at 3 days and 6 days after induction, and pgRNAs were sequenced in an Illumina HiSeq2500 instrument. The sequencing reads were mapped and quantified to uncover the enriched pgRNAs found in each subpopulation. Among all genes targeted in the library, we identified twenty pc-genes and six lncRNAs as strong candidates to be involved in the process, as the pgRNAs targeting their loci were enriched in the delayed population compared to the differentiated one, either at 3 days or at 6 days after transdifferentiation induction. From these, we selected two pc-genes and two lncRNAs for deeper characterization.

Project description:H2A.Z-nucleosomes participate in both euchromatin and heterochromatin and it has proven difficult to reveal how the disparate roles and stability features imparted by H2A.Z are connected. Using an in situ assay of nucleosome stability in nuclei of DT40 cells expressing engineered forms of the variant we show that H2A.Z is released from nucleosomes of peripheral heterochromatin at unusually high salt concentrations, compared to cells expressing C-terminally truncated H2A.Z. Binding of the tail-peptide (C9) to reconstituted nucleosomes, DNA and the nuclear lamina were detected. Upon treatment of HeLa nuclei with C9, the H2A.Z-nucleosomes assumed canonical stability, the peripheral heterochromatin became dispersed and overall nuclease sensitivity increased, recapitulating tail-dependent differences in DT40. When introduced into live cells, C9 elicited chromatin reorganization and transcriptional down-regulation of ~600 genes. Thus, large-scale epigenetic modulation can be achieved by targeting or making advantage of molecular interactions involving the C-terminal tail of H2A.Z.
