High resolution HLA haplotyping by imputation for a British population bioresource.

Project description:This study aimed to establish the occurrence and frequency of HLA alleles and haplotypes for a healthy British Caucasian population bioresource from Oxfordshire. We present the results of imputation from HLA SNP genotyping data using SNP2HLA for 5553 individuals from Oxford Biobank, defining one- and two-field alleles together with amino acid polymorphisms. We show that this achieves a high level of accuracy with validation using sequence-specific primer amplification PCR. We define six- and eight-locus HLA haplotypes for this population by Bayesian methods implemented using PHASE. We determine patterns of linkage disequilibrium and recombination for these individuals involving classical HLA loci and show how analysis within a haplotype block structure may be more tractable for imputed data. Our findings contribute to knowledge of HLA diversity in healthy populations and further validate future large-scale use of HLA imputation as an informative approach in population bioresources.

Autozygosity pilot British Pakistani from Birmingham 2

Project description:The offspring of first cousin marriages have ~6% of their genome autozygous, i.e. homozygous identical by descent, or even more if there was further consanguinity in their ancestry. In the UK there are large populations with very high first cousin marriage rates of 20-50%. Sequencing the exomes of a sample of these individuals has the potential both to support genetic health programmes in these populations, and to provide genetic research information about rare loss of function mutations. This pilot study based on existing British-Pakistani cohort samples from Birmingham will identify homozygous individuals for almost all variants down to an allele frequency around 1%, plus individuals carrying hundreds of new homozygous rare loss-of-function variants, and will support development of community relations and ethics for a wider study currently being designed. The data deposited in the EGA consists of low coverage whole exome sequencing on these samples.

Genome wide gene-expression analysis of the spider mite Tetranychus urticae after transfer from their common host (bean) to either cotton, maize or soy

Project description:A genetically diverse strain (labelled as London) of the phytophagous mite Tetranychus urticae was transferred from its common host (bean) to other host plants (cotton, maize or soy). Three different host plant species were included in the experimental set-up: cotton (Gossypium spp.), maize (Zea mays cv. Ronaldinio) and soy (Glycine max cv. Merlin). Five generations after host-transfer, total RNA of all mite populations (London, London-SOY, London-MAIZE and London-COTTON) was collected and used in a genome-wide gene expression microarray (Sureprint G3 microarray, Agilent) Microarray analysis revealed large-scale differential expression of genes coding for enzymes of detoxification families, secreted proteins with unknown functions and regulatory enzymes.

Project description:250 adult T. urticae females from the London strain (grown on acyanogenic P. vulgaris cv. Prelude bean plants) were transferred to cyanogenic P. lunatus cv. 8078 bean plants. Thirty-five generations after the host transfer, total RNA was extracted from mites growing on both bean species (London and London-CYANO strain) and used in in a genome-wide gene expression microarray (Sureprint G3 microarray, Agilent) experiment to assess significantly differentially expressed genes (FC ≥ 2 and FDR-corrected p-value < 0.05) between mites grown on P. vulgaris (cv. Prelude) bean plants (London strain) and mites grown for 35 generations on P. lunatus (cv. 8078) bean plants (London-CYANO strain).
