Project description:This study aimed to establish the occurrence and frequency of HLA alleles and haplotypes for a healthy British Caucasian population bioresource from Oxfordshire. We present the results of imputation from HLA SNP genotyping data using SNP2HLA for 5553 individuals from Oxford Biobank, defining one- and two-field alleles together with amino acid polymorphisms. We show that this achieves a high level of accuracy with validation using sequence-specific primer amplification PCR. We define six- and eight-locus HLA haplotypes for this population by Bayesian methods implemented using PHASE. We determine patterns of linkage disequilibrium and recombination for these individuals involving classical HLA loci and show how analysis within a haplotype block structure may be more tractable for imputed data. Our findings contribute to knowledge of HLA diversity in healthy populations and further validate future large-scale use of HLA imputation as an informative approach in population bioresources.

Project description:The offspring of first cousin marriages have ~6% of their genome autozygous, i.e. homozygous identical by descent, or even more if there was further consanguinity in their ancestry. In the UK there are large populations with very high first cousin marriage rates of 20-50%. Sequencing the exomes of a sample of these individuals has the potential both to support genetic health programmes in these populations, and to provide genetic research information about rare loss of function mutations. This pilot study based on existing British-Pakistani cohort samples from Birmingham will identify homozygous individuals for almost all variants down to an allele frequency around 1%, plus individuals carrying hundreds of new homozygous rare loss-of-function variants, and will support development of community relations and ethics for a wider study currently being designed. The data deposited in the EGA consists of low coverage whole exome sequencing on these samples.

Project description:Blood flukes of the genus Schistosoma (Platyhelminthes, Trematoda, Digenea) are responsible for the chronic debilitating disease schistosomiasis / bilharzia, widely considered to be second only to malaria as a global health problem and an incalculable drain on the economic development of endemic countries. Since 1994, the World Health Organization has supported a genome initiative for Schistosoma, the Schistosoma Genome Network, aimed at identifying new targets for drug and vaccine development, understanding the molecular basis of parasite metabolism and development and determining biological variation. Project description:High-throughput sequencing of RNA from secretory tissues of reptiles.Tissues were dissected from freshly-euthanised individuals and either snap-frozenin liquid nitrogen or stored short-term in RNAlater (Ambion). Total RNA was extracted from approximately 30mg of tissue using the Qiagen RNeasy Mini kit according to manufacturer instructions, with on-column DNase treatment. Typically, single whole scent glands and venom/salivary glands were used in the relevant extractions and skin samples were taken from the dorsal side at approximately mid-body level.This data is part of a pre-publication release. Project description:High-throughput RNA sequencing of the olfactory system of newborn mice.With this study we aim to assess the expression profile of the main olfactory epithelium (MOE) and the vomeronasal organ (VNO) at birth in C57BL/6J mice. Tissue was collected from P0.5 pups and three to four individuals were pooled for each sample. Three biological replicates were obtained for each organ. RNA was extracted using the Qiagen RNeasy kit using standard protocols. All six RNA samples were multiplexed together and sequenced in two lanes on the Illumina HiSeq platform.This data is part of a pre-publication release.
