Project description:Bait-capture based Single Molecule Footprinting (SMF) data from Sonmezer et al., 2020. SMF data is obtained by treating isolated nuclei with methyltransferases, where binding of proteins on DNA, e.g. nucleosomes and TFs, leave behind unmethylated cytosines as footprints. Data in this experiment comprises SMF data obtained from ES, DNMT-TKO, and neural progenitor (NP) cells. These data were generated by employing Agilent Sure-Select Mouse Methyl-Seq kit, enriching the sample for regulatory regions of mouse genome prior to library preparation. Thus, these data contain high coverage accessibility information at regulatory loci in different cell types.

Project description:The CRISPR/Cas9 revolution is profoundly changing the way life sciences technologies are used. Many assays now rely on engineered clonal cell lines to eliminate overexpression issues. Control cell lines are typically provided by non-engineered cells or by engineered clones implying a considerable risk for artefacts because of clonal variation. Genome engineering can also be expected to transform BioID , an elegant proximity labeling method that relies on fusing a bait protein to a promiscuous biotin ligase, BirA*, which results in the tagging of vicinal proteins. We here propose an innovative design to enable BioID for endogenous proteins. To enable this design wherein, we introduced a T2A-BirA* module at the C-terminus of endogenous p53 by genome engineering. This leads to bi-cistronic expression of both p53 and BirA* under control of the endogenous promoter ensuring low background biotinylation in these control cells. By targeting a Cas9-cytidine deaminase base editor to the T2A auto-cleavage site, we can efficiently derive an isogenic population expressing a functional p53-BirA* fusion protein. By A quantitative proteomics workflow we show significant benefits over other experimental settings including forced expression of p53-BirA* and parental control cell lines, and we provide a enabled a ffirst well-controlled view on the proximal proteins of endogenous p53. This novel application for base editors expands the CRISPR/Cas9 toolbox and may prove to be a valuable addition for synthetic biology.

This submission includes 67 samples from 51 patients that were genotyped with Illumina Quad610 Beadchip.

Project description:MotivationBait enrichment is a protocol that is becoming increasingly ubiquitous as it has been shown to successfully amplify regions of interest in metagenomic samples. In this method, a set of synthetic probes ('baits') are designed, manufactured and applied to fragmented metagenomic DNA. The probes bind to the fragmented DNA and any unbound DNA is rinsed away, leaving the bound fragments to be amplified for sequencing. Metsky et al. demonstrated that bait-enrichment is capable of detecting a large number of human viral pathogens within metagenomic samples.ResultsWe formalize the problem of designing baits by defining the Minimum Bait Cover problem, show that the problem is NP-hard even under very restrictive assumptions, and design an efficient heuristic that takes advantage of succinct data structures. We refer to our method as Syotti. The running time of Syotti shows linear scaling in practice, running at least an order of magnitude faster than state-of-the-art methods, including the method of Metsky et al. At the same time, our method produces bait sets that are smaller than the ones produced by the competing methods, while also leaving fewer positions uncovered. Lastly, we show that Syotti requires only 25 min to design baits for a dataset comprised of 3 billion nucleotides from 1000 related bacterial substrains, whereas the method of Metsky et al. shows clearly super-linear running time and fails to process even a subset of 17% of the data in 72 h.Availability and implementationhttps://github.com/jnalanko/syotti.Supplementary informationSupplementary data are available at Bioinformatics online.
