Metastatic Adult Pancreatoblastoma: Multimodal Treatment and Molecular Characterization of a Very Rare Disease (NCT MASTER)

ABSTRACT: Pancreatoblastoma is a rare malignant tumor that occurs predominantly in children. We identified four adult patients with metastasizing pancreatoblastoma at a high-volume German university cancer center which were treated with multimodal therapies between 2013 and 2018. In three cases, we performed a comprehensive molecular analysis that included whole-genome sequencing (WGS) or whole-exome sequencing (WES); transcriptome sequencing was performed in two cases, respectively. Subsequent recommendations of molecularly stratified treatment options were discussed within a dedicated molecular tumor board (MTB) embedded in a precision oncology program (NCT MASTER).

An improved protocol to purify bacterial pili from Lactobacillus rhamnosus GG based on multimodal chromatography

Project description:Pili are polymeric proteins located at the cell surface of bacteria. These filamentous proteins are essential molecular actors playing pivotal role in bacterial adhesion with the surrounding environment. These proteins are found both in Gram-negative and positive bacteria but differ in structural organization. Purifying these high molecular weight proteins is challenging and certainly has slow down their characterization. Here, we proposed a chromatography-based protocol, mainly based on multimodal chromatography, to purify sortase-dependant SpaCBA pili from Lactobacillus rhamnosus GG (LGG). LGG is a Gram-positive bacterium that display probiotic properties notably through its SpaCBA pili. This protocol does not require specific antibodies nor complex laboratory equipment since all chromatography steps can be performed simply with a syringe, including the multimodal chromatography step. This simple protocol could be useful to numerous laboratories to purify easily pili from LGG. Therefore, the present work should boost specific studies dedicated to LGG SpaCBA pili and the characterization of the interactions occurring with their protein partners at the molecular level. Moreover, this straightforward purification process might be extended to the purification of sortase-dependant pili from other gram-positive bacteria.

Integrated analysis of multimodal single-cell data

Project description:The simultaneous measurement of multiple modalities, known as multimodal analysis, represents an exciting frontier for single-cell genomics and necessitates new computational methods that can define cellular states based on multiple data types. Here, we introduce ‘weighted-nearest neighbor’ analysis, an unsupervised framework to learn the relative utility of each data type in each cell, enabling an integrative analysis of multiple modalities. We apply our procedure to a CITE-seq dataset of hundreds of thousands of human white blood cells alongside a panel of 228 antibodies to construct a multimodal reference atlas of the circulating immune system. We demonstrate that integrative analysis substantially improves our ability to resolve cell states and validate the presence of previously unreported lymphoid subpopulations. Moreover, we demonstrate how to leverage this reference to rapidly map new datasets, and to interpret immune responses to vaccination and COVID-19. Our approach represents a broadly applicable strategy to analyze single-cell multimodal datasets, including paired measurements of RNA and chromatin state, and to look beyond the transcriptome towards a unified and multimodal definition of cellular identity.

Project description:Prior to the use of genomic tests for patient inclusion in clinical trials, it is essential for the Jules Bordet Institute (JBI) to pilot the logistical and technical aspects by examining the feasibility and turnaround time of performing and obtaining data from a few key molecular assays. Patients with metastatic colorectal cancer, non-small cell lung cancer or melanoma will be enrolled. Biopsie from metastatic lesions will be performed. A targeted cancer gene screen assay will be performed using DNA sequencing. Results will be discussed during a molecular screening tumor board.

Multimodal classification of molecular subtypes in pediatric acute lymphoblastic leukemia

Project description:Genomic analyses have redefined the molecular subgrouping of pediatric acute lymphoblastic leukemia (ALL). Molecular subgroups guide risk-stratification and targeted therapies, but outcomes of recently identified subtypes are often unclear, owing to limited cases with comprehensive profiling and cross-protocol studies. We developed a machine learning tool (ALLIUM) for the molecular subclassification of ALL in retrospective cohorts as well as for up-front diagnostics. ALLIUM uses DNA methylation and gene expression data from 1131 Nordic ALL patients to predict 17 ALL subtypes with high accuracy. ALLIUM was used to revise and verify the molecular subtype of 281 B-cell precursor ALL (BCP-ALL) cases with previously undefined molecular phenotype, resulting in a single revised subtype for 81.5% of these cases. Our study shows the power of combining DNA methylation and gene expression data for resolving ALL subtypes and provides a comprehensive population-based retrospective cohort study of molecular subtype frequencies in the Nordic countries.

Project description:We present a spatial omics approach that merges and expands the capabilities of independently performedin situassays on a single tissue section. Our spatial multimodal analysis combines histology, mass spectrometry imaging, and spatial transcriptomics to facilitate precise measurements of mRNA transcripts and low-molecular weight metabolites across tissue regions. We demonstrate the potential of our method using murine and human brain samples in the context of dopamine and Parkinson’s disease.

Multimodal chromatin profiling using nanobody-based single-cell CUT&Tag

Project description:Probing epigenomic marks such as histone modifications at a single cell level in thousands of cells has been recently enabled by technologies such as scCUT&Tag. Here we developed a multimodal and optimized iteration of scCUT&Tag called nano-CT (for nano-CUT&Tag) that allows simultaneous probing of three epigenomic modalities at single-cell resolution, using nanobody-Tn5 fusion proteins. nano-CT is compatible with starting materials as low as 25 000 cells and has significantly higher resolution than scCUT&Tag, with a 16-fold increase in the number of fragments per cells. We used nano-CT to simultaneously profile chromatin accessibility, H3K27ac and H3K27me3 in a complex tissue - juvenile mouse brain. The obtained multimodal dataset allowed for discrimination of more cell types/states that scCUT&Tag, and inference of chromatin velocity between ATAC and H3K27ac in the oligodendrocyte (OL) lineage. In addition, we used nano-CT to deconvolute H3K27me3 repressive states and infer two sequential waves of H3K27me3 repression at distinct gene modules during OL lineage progression. Thus, given its high resolution, versatility, and multimodal features, nano-CT allows unique insights in epigenetic landscapes in different biological systems at single cell level.

Multimodal Coregistration and Fusion between Spatial Metabol-omics and Biomedical Imaging

Project description:Spatial omics are increasingly "fused" with classical biomedical imaging modalities to complement them with spatially-resolved molecular profiling, enabling deeper understanding of the biochemical basis of health and diesease. Before the multimodal information can be fused, all contributing imaging data must be spatially aligned through a process called coregistration, which remains a challenge. Here we present a multimodal coregistration framework with great genericity and accuracy for spatial omics data. Specifically, an original dimension reduction algorithm "PseudoRep" is used to bridge cross-modal gaps: PseudoRep can generate a single-channel representation of the highly multiplexed molecular image from spatial omics and ensure that the resulting representation appears "pseudo-unimodal" to the image from the other modality. Then, a Deep Learning-based transformation algorithm "DeepReg" is adopted to accurately model nonlinear tissue deformations due to anatomical variations or sample manipulations. Our method demonstrated its versatility by coregistering mass spectrometry imaging-mediated spatial metabolomics data with diverse modalities (magnetic resonance imaging, brain atlas, microscopy, and spatial transcriptomics) and reduced 38\%\textemdash69\% of coregistration errors compared to existing methods. Notably, we open-source a toolbox to implement both the coregistration and its downstream tasks (co-expression analysis, anatomical annotation, and pansharpening), which is expected to greatly facilitate the democratization of multimodal fusion studies in the spatial omics community.
