Copy number and mutation profiling of Stage 1 epithelial ovarian cancer biopsies

ABSTRACT: This project aims at characterizing the genome-wide copy number profile and the variant profile of 139 genes om the five major histotytpes of early-stage (stage I) epithelial ovarian cancer (EOC), to provide insight in the the aethiology and development of the disease.

Project description:In an effort to define the biological determinants of stage I chemo-sensitivity, we undertook a genome-wide miRNA expression profile in a cohort of 89 stage I patients (24 of which relapsed) with a complete follow up of twelve years, selected from a single tumor tissue collection of more than 1300 snap frozen tumor biopsies. With expression profile results for these samples and associated clinical variables, we investigated the association between miRNA and prognosis in stage I EOC. (Note: NED - No evidence of disease, DOD - Died of disease and DOC - Died of other causes)

Diagnosing and staging epithelial ovarian cancer by serum glycoproteomic profiling

Project description:Background There is a need for diagnostic tests for screening, triaging and staging of epithelial ovarian cancer (EOC). Glycoproteomics of blood samples has shown promise for biomarker discovery. Methods We applied glycoproteomics to serum of people with EOC or benign pelvic masses and healthy controls. A total of 653 analytes were quantified and assessed in multivariable models, which were tested in an independent cohort. Additionally, we analyzed glycosylation patterns in serum markers and in tissues. Results We identified a biomarker panel that distinguished benign lesions from EOC with sensitivity and specificity of 83.5% and 90.1% in the training set, and of 86.7 and 86.7% in the test set, respectively. ROC analysis demonstrated strong performance across a range of cutoffs. Fucosylated multi-antennary glycopeptide markers were higher in late-stage than in early-stage EOC. A comparable pattern was found in late-stage EOC tissues. Conclusions Blood glycopeptide biomarkers have the potential to distinguish benign from malignant pelvic masses, and early- from late-stage EOC. Glycosylation of circulating and tumor tissue proteins may be related. This study supports the hypothesis that blood glycoproteomic profiling can be used for EOC diagnosis and staging and it warrants further clinical evaluation.

miRNA expression profiling in early-stage epithelial ovarian cancer

Project description:Early-stage epithelial ovarian cancer (eEOC) patients have a generally favorable prognosis but heterogeneous behavior at recurrence. Accurate prediction of the risk of relapse is still a major concern, essentially to avoid overtreatment. We have identified a robust miRNA-based signature named MiROvaR able to predict early disease recurrence in case materials of mostly advanced-stage EOC patients. We challenged MiROvaR in the eEOC sub-setting (stage IA-IIB) and it proved to accurately classify eEOC patients according to their risk of relapse.

Copy number profiling via ArrayCGH on high grade serous epithelial ovarian cancer samples from multiple biopsies

Project description:We performed Array CGH on 25 patients with high grade serous epithelial ovarian cancer (HGS-EOC): each of this had multiple biopsies taken at the moment of the surgery in different anatomical sites, and 18 had also temporal biopsies taken after several cycles of chemotherapy. Blood was used as control. The experiment was performed to identify genomic alterations that can be used to classify the disease, going beyond the individual tumor heterogeneity.

microRNA and isomiR profiling of Stage 1 epithelial ovarian carcinoma

Project description:Stage 1 epithelial ovarian cancer (EOC) has generally a favorable prognosis, but a significant percentage (30%) of patients relapse after treatment and die. The currently available markers are neither sensitive nor specific enough to predict the risk of relapse, thus low risk and high risk patients are treated in the same manner. This study is a characterization of microRNA and microRNA isoforms (isomiR) in a cohort of Stage 1 epithelial ovarian cancer samples collected from two independent tissue collections, as part of an effort to find new biomarkers with diagnostic and prognostic value.

Osteomacs promote maintenance of murine hematopoiesis through megakaryocyte-induced upregulation of Embigin and CD166

Project description:Maintenance of hematopoietic stem cell (HSC) function in the niche is an orchestrated event. Osteomacs (OM), are key cellular components of the niche. Previously, we documented that osteoblasts, OM, and megakaryocytes interact to promote hematopoiesis. Here, we further characterize OM and identify megakaryocyte-induced mediators that augment the role of OM in the niche. Single cell mRNAseq, mass spectrometry, and CyTOF examination of megakaryocyte-stimulated OM suggested that upregulation of CD166 and Embigin on OM augment their hematopoiesis maintenance function. CD166 knockout OM or shRNA-Embigin knockdown OM, confirmed that loss of these molecules significantly reduced OM ability to augment the osteoblast-mediated hematopoietic enhancing activity. Recombinant CD166 and Embigin partially substituted for OM function, characterizing both proteins as critical mediators of OM hematopoietic function. Our data identify Embigin and CD166 as OM-regulated critical components of HSC function in the niche and potential participants in various in vitro manipulations of stem cells.

Comparison of gene expression in tumor ovarian surface epithelial cells with different p53 status

Project description:The impact of specific p53 mutations on ovarian tumor development and response to therapeutic treatment remain limited. Here, using transgenic mouse models of epithelial ovarian cancer (EOC), we demonstrated that the Trp53R172H mutation promotes EOC progression compared to wild-type p53, but with different consequences between heterozygous and homozygous mutation status. EOC expressing heterozygous Trp53R172H mutation has enhanced responsiveness to steroid hormones and at late stage developed mucinous cystadenocarcinoma. These findings open new realms for exploring the interaction between p53 and steroid receptor, and the allelic status of p53 in EOC development and treatment.

AIM: we have generated an isogenic model of PT-resistance in a panel of 3 EOC cell lines. Gene Expression Profile (GEP) was used to identify new molecular pathawy that regulate chemoresistance.

miRNA profiling of longitudinal ovarian cancer biopsies collected before and after platinum-based neo-adjuvant chemotherapy

Project description:In the last decades platinum-based neo-adjuvant chemotherapy (NACT) has been recognized as a reliable therapeutic strategy in patients with un-resectable advanced epithelial ovarian cancer (EOC). However, the molecular changes induced by NACT at miRNA level, and their prognostic role has not been clarified until now. In order to uncover miRNAs that are altered in EOC tumor which received NACT, we performed whole-miRNA analysis on 82 FIGO Stage IIIC-IV high-grade serous (HGS) tumors, whose samples had been collected at complete primary debulking (PDS) and at interval-debulking surgery (IDS) after fter 4 courses of NACT.
