Whole-genome sequencing of a census-based elderly cohort of Brazilians

ABSTRACT: This project generated a high-coverage WGS dataset of 1,000+ highly admixed elderly from a census-based cohort from SÃƒÂ£o Paulo, Brazil (SABE Study). Current Brazilian population results from admixture of Iberian Europeans, West and East Africans and Native Americans, and from 19th century onwards other groups from Europe, Asian and Middle East arrived in Brazil. The phase 1 includes BAM files from 1,171 individuals, described in pre-print "Whole-genome sequencing of 1,171 elderly admixed individuals from the largest Latin American metropolis (SÃƒÂ£o Paulo, Brazil)" (DOI: 10.1101/2020.09.15.298026).

Brazilians are highly admixed with ancestry from Europe, Africa, America, and Asia and yet still underrepresented in genomic databanks. We hereby present a collection of exomic variants from 609 elderly Brazilians in a census-based cohort (SABE609) with comprehensive phenotyping. However, despite the availability of data from admixed Americans within large reference population databases, we cannot use these data as a surrogate for that of the Brazilian population. This lack of transferability is mainly due to differences between ancestry proportions of Brazilian and other admixed American populations. To address the issue, a coalition of research centres created the Brazilian Initiative on Precision Medicine (BIPMed), an initiative of five Research Innovation and Dissemination Centers (RIDCs) supported by FAPESP.

Genomic insight into the origins and dispersal of the Brazilian Coastal Natives

Project description:In the 15th century, approximately 900,000 Native Americans, mostly TupÃƒÂ-speakers, lived on the Brazilian coast. By the end of the 18th century, the coastal native populations were declared extinct. The TupÃƒÂ arrived on the east coast after leaving the Amazonian basin approximately 2,000 years before present; however, there is no consensus on how this migration occurred - toward the northern Amazon and then directly to the Atlantic coast, or heading south into the continent, and then migrating to the coast. Here we leveraged genomic data from one of the last remaining putative representatives of the TupÃƒÂ coastal branch, a small, admixed, self-reported Tupiniquim community, as well as data of a GuaranÃƒÂ MbyÃƒÂ¡ native population from Southern Brazil and of three other native populations from the Amazonian region. We demonstrated that the Tupiniquim Native American ancestry is not related to any extant Brazilian Native American population already studied and thus they could be considered the only living representatives of the extinct TupÃƒÂ branch that used to settle the Atlantic Coast of Brazil. Furthermore, these data show evidence of a direct migration from Amazon to the Northeast Coast in pre-Columbian time, giving rise to the TupÃƒÂ Coastal populations, and a single distinct migration southward that originated the GuaranÃƒÂ people from Brazil and Paraguay. This is the first study to elucidate the population dynamics and diversification of the Brazilian Natives at a genomic level, which was made possible by recovering data from the Brazilian coastal population through the genomes of mestizo individuals.

Transcription profiling of CD8 T cell subsets from healthy young and elderly persons

Project description:We isolated highly purified CD8+CD28+ and CD8+CD28- T cell populations from healthy young and elderly persons for gene expression profiling using Affymetrix oligonucleotide microarrays. We demonstrate that the gene expression profile of CD8+CD28- T cells is very similar in young and elderly persons. In contrast, CD8+CD28+ in elderly differ from CD8+CD28+ in young persons. Hierarchical clustering revealed that CD8+CD28+ in elderly are located between CD8+CD28+ in young and CD8?CD28- (young and old) T cells regarding their differentiation state. Our study demonstrates a dichotomy of gene expression levels between CD8+CD28+ T cells in young and elderly persons but a similarity between CD8+CD28- T cells in young and elderly persons. As CD8+CD28+ T cells from elderly and young persons are distinct due to a different composition of the population, these results suggest that the gene expression profile does not depend on chronological age but depends on the differentiation state of the individual cell types.

Identification of novel genes and proteoforms in Angiostrongylus costaricensis through a proteogenomic approach

Project description:Data from multiple high throughput technologies such as RNA sequencing (RNA-Seq) and protein mass spectrometry (MS/MS) are often used to assist in predicting eukaryote genome features such as genes, splice variants, and single nucleotide variants (SNVs). The genomes of parasitic nematodes causing neglected tropical diseases are often poorly annotated. Angiostrongylus costaricensis, a nematode that causes an intestinal inflammatory disease known as abdominal angiostrongyliasis (AA), is one example. Currently, no drugs or treatments are available for AA, a public health problem in Latin America, especially in Costa Rica and Brazil. The available genome of A. costaricensis, specific to the Costa Rica strain, is a draft version not supported by transcript- or protein-level evidence. This study used RNA-Seq and MS/MS data to perform an in-depth annotation of the A. costaricensis genome. Our prediction supplemented the reference annotation with a) novel coding and non-coding genes; b) pieces of evidence of alternative splicing generating new proteoforms; c) a list of SNVs specific to the Brazilian strain (Crissiumal). To the best of our knowledge, this is the first time that a multi-omics approach has been used to improve the genome annotation of a parasitic nematode. We hope this supplemented genome annotation can assist the future development of drugs to treat AA caused by either Brazil strain (Crissiumal) or Costa Rica strain.

Hence, we aim to investigate the mortality-relevant biological features and transcriptomic features in elderly patients who were admitted to intensive care unit (ICU) for sepsis.
