Project description:The data set comprises individual array-based genome-wide gene expression data of 991 participants of the SHIP-TREND cohort generated using RNA prepared from whole blood. *** Due to privacy concerns, the SNP and phenotype data is not available with unrestricted access. Individuals wishing to obtain this data for research purposes may request access directly from the submitter (contact info below). *** Total RNA was prepared from whole-blood samples from 991 individuals belonging to the epidemiological SHIP-TREND cohort. Individual mRNA profiles were generated using the Illumina HumanHT-12 v3 Expression BeadChip.

Primary human leucocyte RNA expression of unrelated Dutch individuals.

Project description:Multiple common variants for celiac disease influencing immune gene expression The goal of this study was to study the effect of genetic variation on gene expression of untouched primary leucocytes. We obtained peripheral blood RNA from unrelated Dutch individuals using PAXgene tubes. We performed a second-generation genome wide association study of 4,533 celiac disease cases and 10,750 controls. We genotyped 113 selected SNPs with PGWAS<10-4, and 18 SNPs from 14 known loci, in a further 4,918 cases and 5,684 controls. Variants from 13 new regions reached genome wide significance (Pcombined<5x10-8), most contain immune function genes (BACH2, CCR4, CD80, CIITA/SOCS1/CLEC16A, ICOSLG, ZMIZ1) with ETS1, RUNX3, THEMIS and TNFRSF14 playing key roles in thymic T cell selection. A further 13 regions had suggestive association evidence. In an expression quantitative trait meta-analysis of 1,469 whole blood samples, 20 of 38 (52.6%) tested loci had celiac risk variants correlated (P<0.0028, FDR 5%) with cis gene expression. *** Due to privacy concerns, the SNP data is not available with unrestricted access. Genome-wide RNA-sequencing differences in nucleus accumbens of smokers vs. nonsmokers

Project description:Cigarette smoking remains the leading cause of preventable death worldwide. Cigarette smoking behaviors (e.g., initiation, nicotine dependence, cessation) are heritable, and many genetic risk loci have been identified. However, the neurobiological mechanisms underlying the genetic risk loci along the trajectory of smoking are largely unknown. RNA-sequencing (RNA-seq) differences between smokers and nonsmokers can provide insight into mechanisms that predispose to smoking behaviors and consequences of the smoking exposure itself. Here, we provide RNA-seq data generated in nucleus accumbens, an addiction-relevant brain tissue, from 223 deceased individuals: 50 current cigarette smokers, 171 nonsmokers, and 2 individuals with undetermined smoking status. DNA methylation data on the Illumina HumanMethylationEPIC array are also available on most of these individuals and made available (GEO accession number GSE147040).

Illumina methylation EPIC arrays of human blood at baseline and after 18 months of dietary interventions

Project description:To highlight molecular mechanisms underlying the beneficial metabolic effects of a Mediterranean (MED) diet, a MED diet enriched in polyphenols and reduced in red/processed meat (greenMED), and a diet with healthy dietary guidelines (HDG), we analyzed their effects on the methylome in the 18-month DIRECT PLUS randomized controlled trial. The methylation arrays contains individuals from the three intervention arms (MED, greenMED, HDG) for baseline (T0). We will gladly provide further metadata upon request.
