Raw variant calls within the sheep genomes project

ABSTRACT: Archive with all the variants detected within the sheep transcriptome. Transcriptome sequencing (RNA-seq) was performed on total RNA extracted from longissimus dorsi muscle, perinephric fat and tailed fat. The experiment was performed in 3 Lanzhou fat-tailed sheep, 3 Small Tail Han sheep and 3 Tibetan sheep, which differ in their tail traits. The project Coordinator is Lin Ma from Northwest A&F University, China.

Profiles of gene expression in skeletal muscle in sheep from the middle gestation to postnatal stages

Project description:Texel and Ujumqin sheep show obvious differences in muscle and fat growth, so they are ideal models not only to understand the molecular mechanism in prenatal skeletal muscle development, but to identify the potential target genes of myostatin. To elucidate the phenotypic variation between the two sheep breeds and the dynamic characteristics of gene expression in skeletal muscle during the development, we examined the development of skeletal muscle in transcriptome-wide level at 70, 85,100,120 , 135 days post coitus (dpc),birth, 1 month and 2 month. Using the specialized and standardized sheep transcriptome-wide oligo DNA microarray (Agilent), we analyzed the transcriptomic profiles of longissmuss dorsi muscle from fetuses of Texel and Ujumqin sheep. We characterized dynamic transcriptome-wide profiles that accompany the prenatal skeletal muscle and fat development in Texel and Ujumqin sheep respectively, and compared the difference in profiles of gene expression between the two sheep breeds at the same developmental stage.Some potential myostatin target genes and other genes controlling the growth of skeletal muscle and adipose were identified for further examinations. Our findings not only contribute to understand the molecular mechanism of prenatal skeletal muscle development in large precocial species, but also provide some clues for human myopathy and obesity at prenatal stages. Moreover, we also can identify putative candidate genes for meat quality traits in farm animals.

RNA-seq Analysis of Fat Tissue Before and After Grafting in Mice

Project description:Purpose: To investigate the influence of grafting on adipose tissues, samples were collected from the inguinal fat tissues of mice before grafting and 1 week after grafting. Methods: The RNA-seq analysis was performed by Novogene (Beijing, China). Total RNA was drawn from the tissues with TRIzol reagent (Absin, Shanghai, China). Transcriptome sequencing were performed by using the Illumina HiSeq X Ten (Novogene Bioinformatics Technology Co., Ltd., Beijing, China). Mapping of 150-bp paired-end reads to the genes was undertaken. Result: In fat tissues one week after grafting, 28145 genes were detected. And 3271 genes were found to be upregulated, while 3745 genes were downregulated (padj < 0.05 and log2(FC) > 1), when compared with that in the natural fat tissues. Conclusions: Our study firstly reported the differentially expressed genes in adipose tissues after grafting, providind a valuable reference for fat grafting studies.

Transcriptomic characteristics underpin enhanced skeletal muscle mass, reduced fat accumulation and metabolically benign liver in human follistatin-344 transgenic pigs

Project description:Purpose: The goal of this study was to compare the mRNA transcriptomes of transgenic pigs and wild-type pigs for five organs (liver,longissimus dorsi,psoas major,subcutaneous fat and retroperitoneal fat). Methods: Total RNA was extracted from longissimus dorsi, psoas major, subcutaneous fat, retroperitoneal fat and liver using TRIZOL reagent (Life Technologies, Beijing, China), and each tissue has three biological replicates. For RNA sequencing, approximately 2 ug total RNA of each sample was used to construct transcriptome libraries following the manufacture’s standard procedures. Libraries were sequenced via Illumina HiSeqTM 4000, and 100 bp paired-end reads were generated. Results: We detected 18,051 protein coding mRNA transcripts across 30 samples . Project description:Herein we present spatialtemporal profiles and performed a detailed data analysis in longissimum dorsi muscle of Chinese merino sheep at embryonic ages D85, D105, and D135. This is the first report of myogenic differentiaion and muscle fibre formation at the whole transcriptome level. The objective herein was to evaluate the whole transcriptome profiles and to develop an indepth and systematic understanding of molecular genetic controls underlying myofibre proliferation and differentiation in sheep. This report provides an effective reference for the study of non-coding RNA in other agricultural animals.

Data of RNA-seq transcriptomes of gastrocnemius muscle and epididymal adipose tissue in obese rats changes in hypoxic exercise environments

Project description:With the economic development and the change of people's lifestyle, the incidence of obesity in China is increasing year by year, and obesity has become a major public health problem that endangers global health. At present, the average obesity rate in China is about 12%, and the total number of obesities ranks first in the world. Obesity is a metabolic disorder caused by excessive accumulation of white adipose tissue, which can further induce metabolic syndrome such as insulin resistance, type 2 diabetes, and cardiovascular and cerebrovascular diseases. Studies have shown that altitude hypoxic exercise can not only improve muscle buffering capacity and body performance, but also reduce body weight and body fat more significantly. In many countries, it has been used as a treatment program for obesity diseases. Hypoxic exercise can improve lipid metabolism, reduce blood lipid levels, inhibit fatty acid synthesis, and promote fatty acid decomposition and oxidation, which is the mechanism of hypoxic exercise to significantly reduce weight and fat. However, the mechanism of the cross-talk between muscle and fat tissue is not well understood under hypoxia exercise and normoxia exercise conditions. We performed RNA sequence analysis of mRNA isolated from epididymal adipose tissue and gastrocnemius muscle tissue in obese rats. The data contained changes in four different states: normoxic quiet, normoxic exercise, hypoxic quiet, and hypoxic exercise. RNA-seq data will provide insights into the cross-talk between muscle and fat, and the mechanisms of fat metabolism. The data of this study have not been published and are hereby published on this platform to study the cross talk between muscle tissue and adipose tissue in rats under different oxygen content and exercise environment.
