An integrated linkage map of interspecific backcross 2 (BC2) populations reveals QTLs associated with fatty acid composition and vegetative parameters influencing compactness in oil palm

ABSTRACT: This study sought to identify quantitative trait loci (QTLs) associated with fatty acid composition (FAC) and vegetative traits for compactness in oil palm. It integrated two interspecific backcross two (BC2) mapping populations to improve the genetic resolution and evaluate the consistency of the QTLs identified.

Comparitive genomics of multiple backcross mouse populations identifies Sgcg as a novel potential obesity-modifier gene

Project description:To nominate novel disease genes for obesity and type 2 diabetes (T2D) we recently generated two mouse backcross populations of obese and T2D- susceptible New Zealand Obese (NZO/HI) mice with the two lean mouse strains 129P2/OlaHsd and C3HeB/FeJ. Comparative linkage analysis of our two female backcross populations identified seven novel body fat-associated quantitative trait loci (QTL). Only the locus Nbw14 (NZO body weight on chromosome 14) showed linkage to obesity-related traits in both backcross populations, indicating that the causal gene variant is likely specific for the NZO strain as NZO allele carriers in both crosses displayed elevated body weight and fat mass. To nominate candidate genes for Nbw14, we used a combined approach of gene expression and haplotype analysis to filter for NZO-specific gene variants in gonadal white adipose tissue (gWAT), which appeared to be the most likely target tissue. Only two genes, Arl11 and Sgcg, fulfilled our criteria. In addition, expression QTL analysis revealed cis-signals for both genes within in the Nbw14 locus. Retroviral overexpression of Sgcg in 3T3-L1 adipocytes resulted in increased glucose uptake. In humans, mRNA levels of Sgcg correlated with BMI and body weight exclusively in diabetic subjects, suggesting that Sgcg represents a novel marker for metabolically unhealthy obesity in humans. In conclusion, our comparative-cross analysis could substantially improve the mapping resolution of the obesity locus Nbw14. Future studies will shine light on the mechanism by which Sgcg protects from the development of obesity.

Transcriptomic comparison among four rapeseed inbred lines with high/low linolenic acid trait

Project description:Two rapeseed germplasms named YH25005 and R8Q10 that contain 15% to 21% α-linolenic acid (ALA) in the seed fatty acids was developed and high linolenic acid trait is a new goal to improve the nutritional quality. In order to identify the important biological pathways underpinning high/low linolenic acid trait, the transcriptome profiles of the 24-days-old embryos of YH25005 and R8Q10 was compared to that of two low linolenic acid inbred lines named A28 and SW, by using Illumina RNA-seq. We identified 6140, 8830, 9868, and 11846 differential expression genes in pairewise transcriptomic comparison of R8Q10 vs A28, YH25005 vs A28, R8Q10 vs SW, and YH5005 vs SW, respectively. It was found that some key genes related to fatty acid biosynthesis process, including LEC1, TT8, TT12, FAB1, KASII, FUS3, LEC2, FaTA, FATB, FAD7, ABI3, FAD3, KASI, SUA, Lox1 and Lox2, were significantly altered in YH25005 and R8Q10.

Transcription profiling of mouse hippocampus, lung and liver for expression quanitative trait analysis

Project description:A proportion of the genetic variants underlying complex phenotypes do so through their effects on gene expression, so an important challenge in complex trait analysis is to discover the genetic basis for the variation in transcript abundance. So far, the potential of mapping both quantitative trait loci (QTLs) and expression quantitative trait loci (eQTLs) in rodents has been limited by the low mapping resolution inherent in crosses between inbred strains. We provide a megabase resolution map of thousands of eQTLs in hippocampus, lung, and liver samples from heterogeneous stock (HS) mice in which 843 QTLs have also been mapped at megabase resolution. We exploit dense mouse SNP data to show that artifacts due to allele-specific hybridization occur in _30% of the cis-acting eQTLs and, by comparison with exon expression data, we show that alternative splicing of the 3_ end of the genes accounts for <1% of cis-acting eQTLs. Approximately one third of cis-acting eQTLs and one half of trans-acting eQTLs are tissue specific. We have created an important systems biology resource for the genetic analysis of complex traits in a key model organism.

Aluminum-inducible genes

Project description:Aluminum (Al) toxicity, which is caused by the solubilization of Al3 in acid soils resulting in inhibition of root growth and nutrient/water acquisition, is a serious limitation to crop production, because up to one-half of the world?s potentially arable land is acidic. To date, however, no Al tolerance genes have yet been cloned. The physiological mechanisms of tolerance are somewhat better understood; the major documented mechanism involves the Al-activated release of Al-binding organic acids from the root tip, preventing uptake into the primary site of toxicity. In this study, a quantitative trait loci analysis of Al tolerance in Arabidopsis was conducted, which also correlated Al tolerance quantitative trait locus (QTL) with physiological mechanisms of tolerance. The analysis identified two major loci, which explain approximately 40% of the variance in Al tolerance observed among recombinant inbred lines derived from Landsberg erecta (sensitive) and Columbia (tolerant). We characterized the mechanism by which tolerance is achieved, and we found that the two QTL cosegregate with an Al-activated release of malate from Arabidopsis roots. Although only two of the QTL have been identified, malate release explains nearly all (95%) of the variation in Al tolerance in this population. Al tolerance in Landsberg erecta Columbia is more complex genetically than physiologically, in that a number of genes underlie a single physiological mechanism involving root malate release. These findings have set the stage for the subsequent cloning of the genes responsible for the Al tolerance QTL, and a genomics-based cloning strategy and initial progress on this are also discussed. Transcription profiling of Arabidopsis recombinant inbred lines treated with salicylic acid or a control solution to map expression QTLs controlling expression level polymorphisms

Project description:The study of natural genetic variation for plant disease resistance responses is a complementary approach to utilizing mutants to elucidate genetic pathways. While some key genes involved in pathways controlling disease resistance, and signaling intermediates such as salicylic acid (SA) and jasmonic acid (JA), have been identified through mutational analyses, the use of genetic variation in natural populations permits the identification of change-of-function alleles, which likely act in a quantitative manner. Whole genome microarrays, such as Affymetrix GeneChips, allow for molecular characterization of the disease response at a genomics level and characterization of differences in gene expression due to natural variation. Differences in the level of gene expression, or expression level polymorphisms (ELPs), can be mapped in a segregating population to identify regulatory quantitative trait loci (expression QTLs, e-QTLs) affecting host resistance responses. We surveyed recombinant inbred lines (RILs) from a population derived from a cross of inbred Arabidopsis accessions Bayreuth-0 (Bay-0) and Shahdara (Sha) in order to map e-QTLs controlling ELPs. We treated vegetatively grown plants with either SA or a control solution (Silwet), and harvested the plants 28 hours after chemical treatment. We present Affymetrix GeneChip microarray expression data for 2 biological replications of the SA-treated samples for 211 RILs, plus replicated Bay-0 and Sha control samples grown at the same time as the RILs. The control (Silwet-treated) samples were submitted as E-TABM-126. QX recombinant inbred advanced intercross lines of C. elegans

Project description:Mutation generates the heritable variation that genetic drift and natural selection shape. In classical quantitative genetic models, drift is a function of the effective population size and acts uniformly across traits, while mutation and selection act trait-specifically. We identified thousands of quantitative trait loci (QTL) influencing transcript abundance traits in a cross of two C. elegans strains; although trait-specific mutation and selection explained some of the observed pattern of QTL distribution, the pattern was better explained by trait-independent variation in the intensity of selection on linked sites. Our results suggest that traits in C. elegans exhibit different levels of variation less because of their own attributes than because of differences in the effective population sizes of the genomic regions harboring their underlying loci.
