Transcriptomic analysis of F. graminearum disease response in near-isogenic resistant and susceptible hexaploid wheat lines

Project description:Fusarium graminearum causes Fusarium head blight (FHB), which represents one of the major wheat diseases worldwide, determining reduction in grain quality, yield and the accumulation of mycotoxins. To mine the molecular response associated to the wheat 2DL FHB resistance quantitative trait locus (QTL), derived from the cultivar Wuhan-1, and to identify candidate genes implicated in such resistance, a comprehensive transcriptomic analysis of the early response to F. graminearum infection at 3 days post inoculation of spikelet and rachis was performed with the RNA-Seq and miRNA-Seq techniques. The analyses were conducted on two Near Isogenic Lines (NILs) differing for the presence of the 2DL QTL (2-2618, resistant 2DL+ and 2-2890, susceptible null).

Project description:affy_zeawall_ril_maize - Four major QTL explaining lignin content and cell wall degradability variation have been identified in the F288 x F271 RIL progeny (Roussel et al., 2002, Maydica 47: 9-20). Gene expression has been considered as a way in identification of candidate gene underlying QTL. Five lines chosen for their allelic pattern at four main QTL were considered for expression studies, two lines with all four favorable alleles (RIL99, RIL54), two lines with the unfavorable allele at bin 6.06 QTL position (RIL39 , RIL71), and one line with the unfavorable allele at bin 9.02 QTL position (RIL118). Expression study will be investigated in ear internode at two stages emerging tassel and early silking stages with two replicates. Plants were cropped at INRA Lusignan (Vienne, France) in 2009 in a bloc design with two four-row replicates. Molecular mechanisms of partial resistance to Aphanomyces euteiches in Medicago truncatula (affy_molecularmechanism_medicago)

Project description:affy_molecularmechanism_medicago - affy_molecularmechanism_medicago - -Aphanomyces euteiches (Ae), a soilborne oomycete, is the causal agent of pea root rot, a major disease on various cultivated legume species. To gain insight into the mechanism underlying partial resistance to this pathogen, a pathosystem has been developed using the model legume Medicago truncatula (Mt). Two Mt accessions A17 and F83005.5 have been shown to display differential responses upon infection with Ae (partially resistance and susceptibility, respectively). Genetic analyses using a RIL population derived from a cross between those two lines lead to the identification of, prAe1, a major QTL involved in the observed partial resistance. Near isogenic lines (NIL) 5B2 and 5D2 whose genomes are identical except at the prAe1 locus (resistant alleles for 5B2, susceptible alleles for 5D2) have been generated, and the same differential response toward Ae has been found. The aim of this experiment is to analyse and compare 5B2 and 5D2 transcriptomes at 1 and 6 days after Ae inoculation to identify gene networks that are regulated in a prAe1 dependent manner.--Fifteen-day-old 5B2 or 5D2 plants were grown in vitro on M medium. The entire roots were then inoculated (or not = 0dpi) with a A. euteiches zoospores (75000zsp/ml) and harvested one or six days after inoculation. Characterization of QTL and eQTL linked with early Fusarium graminearum infection and deoxynivalenol levels in a Wuhan -1 x Nyubai doubled-haploid wheat population at two days post inoculation

Project description:In this study, early infection by F. graminearum was characterized in a doubled-haploid population derived from the cross of the moderately FHB resistant wheat genotypes Wuhan 1 and Nyubai. Three significant QTL were identified: 1AL was associated with reduced deoxynivalenol levels, and 4BS and 5A were associated with reduced F. graminearum levels at 2 days after infection. The early resistance alleles for 1AL and 4BS were inherited from Wuhan 1, and those for the 5A QTL were inherited from Nyubai. The LOD support interval for the 5A QTL was in the same region as FHB5, a QTL previously associated with field resistance to FHB. Cis and trans eQTL were identified using RNA sequencing data from infected head samples. In total, 240 cis eQTL and 17,401 trans eQTL were identified within LOD support intervals for the three QTL. Hotspots for trans eQTL were identified within LOD support intervals for the 1AL and 4BS QTL. Differential gene expression analysis revealed twenty genes with cis eQTL within one of the 3 QTL support intervals, that had higher expression associated with FHB early resistance, and 17 genes with higher expression associated with FHB early susceptibility. Among those, genes with a cis eQTL peak coinciding with QTL peaks were enriched in functions related to signaling and protein-protein interaction, including NBS-LRR, BAH, LRR/F-box and TPR domain-containing proteins. Several genes located within one of the three QTL support intervals also had a trans eQTL with a peak at the same position as QTL peaks on other chromosomes, suggesting interactions between the QTL.

Time-course expression QTL atlas of the global transcriptional response of wheat to Fusarium graminearum

Project description:We have captured transcriptomes of 196 doubled haploid wheat lines segregating for Fusarium head blight resistance after inoculation with the pathogen Fusarium graminearum at 30 and 50 hours after inoculation. The pathogen switches from biotrophic to nectrotrophic lifestyle in course of disease development forcing its host to adapt its defence strategies. We performed an eQTL analysis on both time points and describe the changing segregating response to the pathogen in time. Our analysis describes three major regulatory hotspots that govern the expression of 1000s of genes and eQTL colocalizing with phenotypic resistance QTL.
