RNA seq analysis of human Fetal and adult derived Enterospheres

ABSTRACT: enterospheres (FEnS) from six aborted fetal’ small intestines, ranging in gestational age from 11 to 22.5 weeks ), and from adult duodenum AEnS were generated based on previously developed protocols for human organoids cultures . We sought to compare the global gene expression profile of FEnS and AEnS by whole transcriptome shotgun sequencing (WTSS) analysis. We evaluated FEnS (N=6) and AEnS (N=3) samples at a low passage, ranging from P6 to P14.

Project description:In this study, a label-free quantitative proteomic approach was employed to analyze the serial passaged human skin fibroblast （CCD-1079Sk） cells, within 3305 proteins quantified. Of which, 372 proteins were significantly changed in early passage(P6), middle passage (P12) and later passage (P21), with a time-dependent decrease or increase tendency. Then, of which, SMC4 was selected for further biological validation. The results confirmed that the expression of SMC4 was significantly down-regulated in a time-dependent manner in the subculture of human skin fibroblasts (HSFb) with Western Blot experiment.

Discovery of progenitor signatures by time series synexpression analysis during Drosophila cell immortalization [RNA-Seq]

Project description:To characterize the sequence of events associated with RasV12 immortalization of Drosophila embryonic cells, we generated transcriptional time series during cell line establishment, from primary cultures until passage (P) 19. We generated three transcriptional time series from three cell lines (R1, R4 and R5) by sampling the cultures at successive stages, early (P2-4), intermediate (P4-11), and late (P16-19), characterized by different passage times. Time points for the R1 time-series were: P2, P3, P4, P5, P7, P8, P10, P11, P16, P17 and P19; for the R4 time-series: P2, P3, P4, P5, P6, P7, P9, P11, P12, P16, P17 and P19; and for the R5 time-series: P2, P3, P4, P6, P7, P8, P16, P17 and P19

Identity, proliferation capacity, genomic stability and novel senescence markers of mesenchymal stem cells isolated from low volume of human bone marrow (I)

Project description:Human bone marrow mesenchymal stem cells (hBM-MSCs) hold promise for treating diseases for which currently no therapeutic options exist. High quantities of MSCs are needed, requiring extensive cell expansion in long-term culture. However, the fundamental biological properties of MSCs can be altered by culture conditions. In this study, hBM-MSCs were isolated from residual human bone marrow (hBM) material and expanded to clinically relevant numbers at passage 3-4. The cells had normal morphology, proliferation rate, immunophenotype and karyotype. Despite the chromosomal stability, after additional three passages (P6-P7) hBM-MSCs entered senescence state, confirmed by SA-Î²-galactosidase staining and paralleling the slower proliferation, altered morphology and imunophenotype. qRT-PCR array profiling revealed 3 out of 86 genes significantly (p <0.05) differentially (â¥2 fold) expressed in the late passage cells compared to the early passage cells. qPCR gene expression profiling. hBM-MSCs from 3 (1 male and 2 females) adult donors (age 30Â±7.21 years) were used. Each sample was tested in technical duplicate. 6 samples of early passage (P3-P4) hBM-MSCs were grouped to CONTROL group and 6 samples of late passage (P6-P7) hBM-MSCs were grouped to TEST group. The data were analyzed using web-based RT2 Profiler PCR Array Data Analysis v3.5 software (Qiagen)

Evaluation of transcriptomic changes in a Neuro2a cell line under extreme stress

Project description:Bulk poly(A) RNA-sequencing was performed to evaluate the transcriptomic profiles of Neuro2a cells exposed to extreme stress following thawing in liquid N2 storage. This RNA-seq experiment was conducted as a part of broader aim in our study to evaluate changes gene expression of stressed cells in the early stages of recovery at Passage 1 post-thaw (P1) and as cells progressed towards a healthy phenotype at Passage 6 post-thaw (P6). Briefly, RNA was extracted and purified from Neuro2a cells at P1 (n=4 for experimental; n=3 for controls) and at P6 (n=3/group); poly(A) RNA was isolated, fragmented, and converted into cDNA libraries. Libraries were sequenced on an Illumina NovaSeq 6000 instrument at an approximate depth of 40 million 150 bp paired-end reads per sample. Sequencing yielded an average of 38.99 million reads per sample with and average of 94.91% of reads having a quality score of at least 30 (Q30) and an average of 96.29% of reads mapping to the mouse reference genome.
