Project description:Pattern discovery algorithms are methods for discovering recurrent, non-random motifs widely used in the analysis of biological sequences. Many algorithms exist but few comparisons have been made amongst them. We systematically profile eight representative methods at multiple parameter settings across 174 diverse experimental datasets, including ten novel ChIP-on-chip datasets. We executed 16,777 pattern discovery analyses to assess prediction accuracy, CPU usage and memory consumption. For 144 datasets we developed a gold-standard using machine-learning algorithms; cross-validation was used for the remaining datasets. Performance was highly disparate, with median accuracy ranging from 32% to 96%. Importantly we were unable to replicate previously reported algorithm-rankings, emphasizing the need to use many and diverse experimental datasets. We found deterministic algorithms like Projection and Oligo/Dyad had the highest prediction accuracy. Computational efficiency was not linearly related to dataset size and becomes critical: some algorithms are intractably slow on large datasets. This work provides the first combined assessment of the CPU, memory, and prediction accuracies of pattern discovery algorithms on real experimental datasets. Inhibition of processing glycosidases (glucosidases, mannosidases, and fucosidase) in human cervical carcinoma HeLa cells was performed by treating with a small molecule inhibitor and then culturing at 37°C. Total RNA samples were prepared from the cells. Gene expression was analyzed using 3D-Gene® Human 25k oligonucleotide microarrays. Sample preparation for array hybridization was carried out as described in the manufacturer's instructions.

As defects in protein-RNA recognition lead to human disease, UV-crosslinking and immunoprecipitation (CLIP) of ribonuclear complexes followed by deep sequencing (-seq) is critical in constructing protein-RNA maps to expand our understanding of RBP function. However, current CLIP protocols are technically demanding and involve low complexity libraries that yield squandered sequencing of PCR duplicates and high experimental failure rates. To enable truly large-scale implementation of CLIP-seq, we have developed an enhanced CLIP methodology (eCLIP) that features a decrease of ~10 cycles of requisite amplification with a concomitant >60% decrease in discarded PCR duplicate reads, while maintaining the ability to identify RNA binding with single-nucleotide resolution. By simplifying the generation of paired IgG and size-matched input controls, eCLIP also dramatically improves specificity in discovery of authentic binding sites. To demonstrate that eCLIP enables large-scale and robust profiling of RBPs, 102 eCLIP experiments in biological duplicate for a diverse collection of 74 RBPs in HepG2 and K562 cells were completed (available at https://www.encodeproject.org). We establish that eCLIP is comparable in amplification and sample requirements to ChIP-seq, and enables integrative analysis of diverse RBPs to reveal factor-specific profiles, common artifacts for CLIP experiments and RNA-centric perspectives of RBP activity.
