Transcriptome sequencing of Propionibacterium acidipropionici with different PA tolerance and production

ABSTRACT: We reported that analysis of acid tolerance mechanism in Propionibacterium acidipropionici at gene expression level. Genome shuffling was performed on P. acidipropionici to improve the acid tolerance of the strain. Wild type strain P. acidipropionici CGMCC 1.2230 and acid-tolerant mutant P. acidipropionici WSH1105 were compared to find key genes involved in acid tolerance of P. acidipropionici during fermentation. Results provide important information on acid response of P. acidipropionici, such as genes encoded ABC-transporters, proteins involved in amino acids metabolism and propionic acid synthesis.

Comparative RNAseq analyses between P. acidipropionici WGS7 and P. acidipropionici ATCC 55737

Project description:Propionic acid (PA) is a three-carbon molecule commonly used as a food preservative and increasingly, as a precursor for the synthesis of monomers. Propionibacterium spp. are the best biological producers of PA. In fact, a recent report showed that if a yield of 0.6 g/g is achieved, biological production of PA would be economically competitive with petrochemical production. To achieve that yield, a library of Propionibacterium strains was used to generate a new strain that can achieve the commercially desirable yield from sucrose. The genome of the new strain was sequenced and a series of SNPs were found to be responsible for the improved phenotype. Using a combination of transcriptomics the relevant mutations were expounded. Differential RNA-sequencing between the wild-type and the mutant strain identified the relevant genomic changes responsible for the PA yield improvement. Notably, an increase in the specific consumption rate of sucrose was attributed to a SNP in the promoter region of a sugar transporter. Similarly, a mutation in a polar amino acid transporter improved acid tolerance, and an improvement in the electron transport system rewired the metabolism to yield an improved PA phenotype. These changes resulted in a lower acetic acid by-product generation and a higher PA yield. The productivity of the new strain was augmented with the design of a fed-batch process to achieve titres of 70 g/L through the use of a mathematically design fed-strategy.

Project description:Propionibacterium freudenreichii, a dairy starter, reaches a population close to 10^9 propionibacteria per gram of Swiss-type cheese at the time of consumption. Also consumed as a probiotic, it revealed strain-dependent anti-inflammatory properties mediated by proteins inducing IL-10 in leukocytes. Comparative genomics and transcriptomics of Propionibacterium acnes

Project description:The anaerobic Gram-positive bacterium Propionibacterium acnes is a human skin commensal, but is occasionally associated with inflammatory diseases. Recent work has indicated that evolutionary distinct lineages of P. acnes play etiologic roles in disease while others are associated with health. To shed light on the molecular basis for differential strain properties, we carried out genomic and transcriptomic analysis of distinct P. acnes strains. We sequenced the genome of the P. acnes strain 266, a type I-1a sequence type (ST) 18 strain. Comparative genome analysis of strain 266 and four other P. acnes strains revealed that overall genome plasticity is relatively low; however, a number of island-like genomic regions, encoding a variety of putative virulence-associated and fitness traits, differ between phylotypes. Comparative transcriptome analysis revealed that 225 genes of strain KPA171202 (type I-2, ST34) were differentially transcribed in strain 266 during exponential growth. 47% of these genes belong to the strain-specific gene content of strain KPA171202, indicating that strain-specific functions are utilized. Next, we studied differential expression during exponential and stationary growth phases. Genes encoding components of the energy-conserving respiratory chain as well as secreted and virulence-associated factors were transcribed during the exponential phase, while the stationary growth phase was characterized by up-regulation of genes involved in the stress response and amino acid metabolism. Taken together, our data highlight the genomic basis for strain diversity and identify, for the first time, the transcribed part of the genome, underling the important role active growth plays in the inflammatory activity of P. acnes. We argue that the disease-causing potential of different P. acnes strains is not only determined by variable genome content but also, and to a greater degree, by variable transcriptomes.

Propionibacterium freudenreichii ssp. shermanii JS genome annotation project

Project description:Propionibacterium freudenreichii is an important starter culture used in the manufacture of Swiss-type cheeses. We have generated the complete genome sequence of a Propionibacterium freudenreichii ssp. shermanii strain JS at the Institute of Biotechnology, University of Helsinki, by using a combination of pyrosequencing with GS FLX and GS FLX Titanium series reagents (Roche) and SOLiD 4 (Life Technologies), ABI 3130xl Genetic Analyzer (Life Technologies), and PacBio RS II (Pacific Biosciences) instruments. Initial genome annotation was carried out using RAST, and additional functional annotation information for each CDS was obtained from BLANNOTATOR, CDD, and KAAS. Accession number for genome sequence is PRJEB12148. This submission is for the transcriptome analysis of Propionibakcterium freudenreichii in cheese ripening under warm and cold conditions. The RNA reads were mapped to the reference genome PRJEB12148.

Nucleotide-resolution, genome-wide, 5'-end maps of the transcriptome of Propionibacterium acnes (cultured with and without potassium downshift)

Project description:The differential RNA-seq data contained within this entry is complemented by global RNA-seq and microarray data, which is also deposited in GEO. Duplicate cultures of Propionibacterium acnes strain KPA171202 were grown exponentially in batch culture under anaerobic growth. Samples were taken following subculture with and without potassium downshift (i.e. removal from medium). This produced 4 samples; 2 replicates x 2 conditions. Aliquots of each of the 4 samples were then incubated with or without incubation TAP (tobacco acid pyrophosphatase) before library construction. Thus, 8 libraries were analysed. TAP treatment allows the cloning and sequencing of 5' ends that were originally triphosphorylated.
