Cross-platform reproducibility of oligonucleotide microarray expression profiles

Project description:Both spotted long oligonucleotide arrays (GPL1384) and Affymetrix GeneChip arrays (GPL96) were used to analyze gene expression in six human head and neck squamous cell carinoma samples versus control samples or lymph node metastases of the same patients. Hybridizations of HG-U133A GeneChip arrays were performed using standard Affymetrix protocols and equipment. Before hybridization on DKFZ Operon 27k long oligonucleotide arrays, 2 µg RNA were amplified by one round of linear isothermal RNA amplification, followed by Cy-dUTP incorporation using Klenow fragment. Hybridizations were performed for 16 h at 42 °C in a GeneTAC Hybridization Station (Genomic Solutions) using UltraHyb hybridization buffer (Ambion). Hybridized microarrays were scanned at 5 µm resolution on a GenePix 4000B microarray scanner (Axon Instruments). Raw signal intensities from both platforms were normalized applying variance stabilization (W. Huber et al., Bioinformatics 18 Suppl 1, 2002). Changes in Gene expression mediated by Cyclic Mechanical Stress in Trabecular Meshwork Cells

Project description:Purpose: To investigate the changes in gene expression induced by cyclic mechanical stress (CMS) in trabecular meshwork (TM) cells. Methods: HTM cultures from three donors were plated on type I collagen-coated flexible silicone bottom plates and subjected to 15% stretching, 1 cycle per second for 6 hours. Non-stressed parallel control cultures were incubated under the same conditions in the absence of CMS. Total RNA from each culture was amplified (1 round amplification) and hybridized to Operon Human Oligo Arrays version 3.0 (35K). Control used was Universal Reference Human RNA from Stratagene. Differences in gene expression induced by CMS were analyzed using Genespring 7.2.

Transcriptomic and nuclear architecture of immune cells after LPS-activation

Project description:Changes in the nuclear positioning of specific genes, depending on their expression status, have been observed in a large diversity of physiological processes. However, gene position is poorly documented in immune cells subjected to activation upon bacterial infection. Using the pig as a model organism, we focused our study on monocytes-derived macrophages and neutrophils, the first lines of defense against pathogens. We examine whether changes in gene expression due to LPS-activation imply genes repositioning in the nuclear space. A transcriptomic analysis was first performed to identify the genes differentially expressed and analyse the networks implicated during LPS-IFNγ activation in monocytes-derived macrophages. This allowed us to select 4 up-regulated (IL1β, IL8, CXCL10 and TNFα) and 4 down-regulated (VIM, LGALS3, TUBA3, and IGF2) genes to be further studied by 3D-FISH for their behavior in the nuclear space, particularly towards their chromosome territories (CT) during macrophages activation. Among the 4 up-regulated genes, 3 changed their position during the activation process while the 4 down-regulated ones did not. The analysis of gene behaviors towards their CT was extended to neutrophils for 3 up- and 2 down-regulated genes and similar results were obtained. Our data suggest that relocation in the nuclear space of genes differentially expressed in activated immune cells is gene specific and concern mostly up-regulated ones. Porcine monocyte-derived macrophages: Control vs. LPS-IFNγ activated vs. T-2 toxin/LPS-IFNγ activated. A common reference hybridization scheme was used to compare the three-condition experiment, CM vs. AM vs. TAM. The reference consisted of a pool of RNA from all samples. Biological replicates: 5 control, 5 LPS-IFNγ activated, 5 T-2 toxin/LPS-IFNγ activated independently. One replicate per array.

LPS-induced and E. coli-induced gene expression in wildtype and MyD88-/- mouse macrophages

Project description:Comparison of gene expression in wildtype and MyD88-/- C57BL/6J mouse macrophages treated with 10 ng/mL LPS for 2 hours versus media treated control macrophages, and, wildtype and MyD88-/- C57BL/6J mouse macrophages treated with live E. coli bacteria (log phase; 1 bact per 1 macrophage) for 2 hours versus media treated control macrophages. Cells from 4 mice of each geneotype were used and each individual provided its own control. Hybridizations of treated and control samples from each mouse were dye swap replicated. Wildtype macrophages treated with LPS vs control (GSM22617-GSM22623,GSM22625), MyD88-/- macrophages treated with LPS vs control (GSM22626-GSM22632), wldtype macrophages treated with E. coli vs control (GSM22633-GSM22640, and MyD88-/- macrophages treated with E. coli vs control (GSM22641-GSM22648).
