Expression profile of lncRNAs and mRNAs in 4 brain regions of adult mouse

ABSTRACT: We aimed to decipher the spatial expression landscape of well-annotated lncRNAs in brain regions. To this end, we dissected adult male mice brain tissues from olfactory bulb (OB), hypothalamus (Hypo), hippocampus (Hippo) and cerebellum (Cereb) and subjected to Arraystar Mouse LncRNA Microarray V3.0. We found a new type of genome organization formed by highly conserved lncRNA cluster and nearby TF in the non-imprinting regions that is associated with human CNS disorders.

Integration of genome-wide approaches identifies lncRNAs of adult neural stem cells and their progeny in vivo [RNA-seq]

Project description:Long noncoding RNAs (lncRNAs) have been described in cell lines and various whole tissues, but lncRNA analysis of development in vivo is limited. Here, we comprehensively analyze lncRNA expression for the adult mouse subventricular zone neural stem cell lineage. We utilize complementary genome-wide techniques including RNA-seq, RNA CaptureSeq, and ChIP-seq to associate specific lncRNAs with neural cell types, developmental processes, and human disease states. By integrating data from chromatin state maps, custom microarrays, and FACS purification of the subventricular zone lineage, we stringently identify lncRNAs with potential roles in adult neurogenesis. shRNA-mediated knockdown of two such lncRNAs, Six3os and Dlx1as, indicate roles for lncRNAs in the glial-neuronal lineage specification of multipotent adult stem cells. Our data and workflow thus provide a uniquely coherent in vivo lncRNA analysis and form the foundation of a user-friendly online resource for the study of lncRNAs in development and disease. olfactory bulb from control mouse and a mouse with developmentally-induced olfactory bulb degeneration

Project description:The olfactory bulb (OB) is a critical component of mammalian olfactory neuroanatomy. Beyond being the first and sole relay station for olfactory information to the rest of the brain, it also contains elaborate stereotypical circuitry that is considered essential for olfaction. Indeed, substantial lesions of the OB in rodents lead to anosmia. Here, we examined the circuitry that underlies olfaction in a mouse model with severe developmental degeneration of the OB. These mice could perform odor-guided tasks and even responded normally to innate olfactory cues. Despite the near total loss of the OB, piriform cortex in these mice responded to odors normally and its neural activity sufficed to decode odor identity. We found that sensory neurons expressthe full repertoire of olfactory receptors and their axons project primarily to the rudiments of the OB, but also ectopically, to olfactory cortical regions. Within the OB, the number of principal neurons was greatly reduced and the morphology of their dendrites was abnormal, extending over large regions within the OB. Glomerular organization was totally lost in the severe cases of OB degeneration and altered in the more conserved OBs, and the transcriptional profile of the glomerular layer was highly inflammatory. This study shows that olfactory functionality can be preserved despite reduced and aberrant circuitry that is missing many of the elements that are believed to be essential for olfaction, and may explain reported retention of olfaction in humans with degenerated OBs

Gene expression profiling of cell subpopulations from different regions of the mouse brain

Project description:As a starting point for dissecting the cellular heterogeneity of astrocytes in the adult brain, we focused our initial studies on the olfactory bulb (OB) and combined an Aldh1l1-GFP reporter mouse with candidate cell surface markers to isolate astrocyte sub-populations using FACS analysis. To this end, we screened a panel of cell surface antigens for their ability to divide the Aldh1l1-GFP astrocyte population within the OB into distinct sub-populations. Candidate cell surface markers were selected based on previously published gene expression profiling data from our lab and others and antibody availability. Different subpopulations from different brain regions were profiled for gene expression.
