ABSTRACT: Analysis of gene expression in sorted subpopulations of mouse embryonic stem cells. We set out to investigate whether expression of Id1 in Nanog-low cells affected the expression of pluripotency factors and signalling molecules.

Project description:Understanding the mechanism by which embryonic stem (ES) cells self-renew is critical for the realization of their therapeutic potential. Previously it had been shown that in combination with LIF, Id proteins were sufficient to maintain mouse ES cells in a self-renewing state. Here we investigate the requirement for Id1 in maintaing ES cell self-renewal and blocking differentiation. We find that Id1-/- ES cells have a propensity to differentiate and a decreased capacity to self-renew. Chronic or acute loss of Id1 leads to a down-regulation of Nanog, a critical regulator of self-renewal. In addition, in the absence of Id1, ES cells express elevated levels of Brachyury, a marker of mesendoderm differentiation. We find that loss of both Nanog and Id1 is required for the up-regulation of Brachyury, and Id1 maintains Nanog expression by blocking the expression of Zeb1, a repressor of Nanog transcription. These results identify Id1 as an important factor in the maintenance of ES cell self-renewal and suggest a plausible mechanism for its control of lineage commitment.

Genome binding/occuoancy profiling by high throughout sequencing in Wild Type and ID1/3 double knockout hESCs

Project description:TCF3 belongs to E protein family and has the function of transcription factor. TCF3 can directly interact with HLH family proteins ID1 and ID3 to play biological functions. ID1 and ID3 do not have the ability to directly bind to DNA and need to be regulated by TCF3. We found changes in pluripotency in ID1 and ID3 double knockout lines of human ESC, so we suspected that ID1 / 3 played a regulatory role through TCF3. Therefore, TCF3 ChIP-seq was done in WT and KO lines, hoping to find the downstream genes regulated by ID1 / 3 through TCF3, and then regulate hESC pluripotency through these genes.

Quantitative analysis of Id1 Wild Type and Id1 knockout hematopoietic stem cells transcriptome

Project description:To explore the molecular basis by which Id1 loss promotes HSC quiescence under stress we compared the transcriptome of Id1-/- and Id1+/+ HSCs isolated from primary BMT recipient mice by RNA-seq. We found 179 upregulated and 1476 downregulated genes in Id1-/- HSCs compared to Id1+/+ HSCs using a fold-change cut-off of 2 . Collectively, the IPA analysis shows that Id1-/- HSCs have gene expression profiles consistent with reduced response to stress, reduced cycling and proliferation, and reduced ribosomal biogenesis and protein synthesis, which is consistent with our hypothesis that Id1-/- HSCs have molecular signature of quiescent HSCs compared to Id1+/+ HSCs.

Gene expression profiles of normal mouse mammary cell subpopulations FACS sorted based on expression of biomarkers

Project description:To delineate epithelial subpopulations in mouse mammary tissue, hematopoietic and endothelial cells were depleted from freshly isolated cell suspensions derived from mammary glands using fluorescence-activated cell sorting. The resultant Lin- population was fractionated into four distinct subpopulations using antibodies against CD29, CD24 and CD61. Based on the immunohistochemical phenotype, and in vivo and in vitro functional assays, these subpopulations were identified as fibroblast-containing stromal (CD29loCD24-), mammary stem cell (MaSC)-enriched (CD29hiCD24+CD61+), luminal progenitor (CD29loCD24+CD61+), and mature luminal (CD29loCD24+CD61-) cell subpopulations. Microarray profiling was used to derive gene expression signatures of these 4 subpopulations. The four mammary cell subpopulations were found to have distinct gene expression profiles. Four mammary cell subpopulations from 3-5 pooled mouse tissues were analysed. MS is for the MaSC-enriched cell subpopulation. LP is for the Luminal Progenitor subpopulation. ML is for the Mature Luminal subpopulation.

Project description:NANOG functions as the gateway for the generation of pluripotent stem cells (PSCs) in mice and humans. NANOG protein is highly expressed in pig pre-implantation embryos, indicating NANOG is a conserved pluripotency-associated factor. However, pig NANOG reporter PSCs have yet to be established, and the regulation of pluripotency by NANOG is not completely understood in this animal. In this study, pig NANOG tdTomato knock-in reporter PSCs were established using CRISPR/Cas9. The resulting cell line was treated with several cytokines and inhibitors to identify the key pathway that regulates NANOG expression and the development of pluripotency.

The resultant Lin- population was fractionated into four distinct subpopulations using CD49f (Î±6-integrin) and epithelial cell adhesion molecule (EpCAM; also referred to as CD326 and ESA). Based on the immunohistochemical phenotype, and in vivo and in vitro functional assays, these subpopulations were identified as fibroblast-enriched stromal (CD49f -EpCAM-), mammary stem cell (MaSC)-enriched (CD49f hiEpCAM-), luminal progenitor (CD49f +EpCAM+), and mature luminal (CD49f âEpCAM+) cell subpopulations. Microarray profiling was used to derive gene expression signatures representative of these subpopulations using freshly sorted cells (>90% purity) from normal breast tissue. The four mammary cell subpopulations were found to have distinct gene expression profiles. Four mammary cell subpopulations from three individual patient samples were analyzed.
