Next Generation Sequencing Facilitates Quantitative Analysis of Mycobacterium smegmatis C2 155 Transcriptomes treated with rifampicin and glutamine

Project description:We report the application of single-molecule-based sequencing technology for high-throughput profiling of histone modifications in mycobacterium smegmatis C2 155. By obtaining over four billion bases of sequence from chromatin immunoprecipitated DNA, we generated genome-wide chromatin-state maps of Mycobacterium smegmatis C2 155. We find that amino acids synthesis and degradation genes, genes that are expressed.The ratio of gene expression based on transcriptome substantiate an enhanced TCA cycle. The upregulation of Lys1 was found to prompt this degradation of lysine. The transformation from glutamine to glutamate as well as arginine was mediated by glsA (MSMEG_3818) , of which glutamate engaged into the TCA cycle via α-ketoglutarate. The phenylalanine was degraded into fumarate via mhpB. The succinate formation from asparate degradation was mediated by methylcitrate dehydratase (MSMEG_6645), carboxyvinyl-carboxyphosphonate phosphorylmutase (MSMEG_2506) and MSMEG_6855. and therefore reflect metabolism state of strains. Data from sample treated with rifampicin/glutamine reveals the upregulation of respiration.

Next Generation Sequencing Facilitates Quantitative Analysis of Mycobacterium smegmatis C2 155 Transcriptomes treated with overexpression strains MS_Vec and MS_Rv2872

Project description:To gain molecular insight into the role of Rv2872 in increased vancomycin resistance, change of the intracellular amino acids content and cell wall structure, the transcriptome of Rv2872 overexpression M. smegmatis was assessed through RNA-Seq analysis. The transcriptome data showed that the transcription of four genes involved in peptidoglycan synthesis was significantly lower in the MS_Rv2872 overexpression strain . The decreased vancomycin targets might underlie the observed vancomycin resistance. Consistent with altered intracellular amino acids levels in the recombinant M. smegmatis MS_Rv2872, the transcription level of relevant genes was also altered. This is also seen in the altered fatty acids levels. The data showed that 38 fatty acid metabolism genes were down regulated, and 15 were up regulated in the recombinant M.smegmatis MS_Rv2872.

Project description:To identify the SigB and SigE regulons in Mycobacterium smegmatis MC2 155, we constructed the sigB and sigE mutant strains and profiled the transcriptomes of the wild-type and mutant strains. Differentially expressed genes were identified pair-wisely by means of the DEGseq package in R language. 110 and 271 genes are differentially expressed in the sigB and sigE mutant strains relative to the wild-type strain, respectively.

Gene expression analysis of rel knockout and dcpA knockout strains of Mycobacterium smegmatis MC2 155

Project description:The experiment was carried out to study the effect of loss of (p)ppGpp or cyclic di-GMP on the gene expression pattern of Mycobacterium smegmatis MC2 155 strains. The cells were cultured in MB7H9 broth containing 0.2% glycerol and 0.05% Tween 80. The transcriptome analysis was performed using GeneSpring GX12 software. Fold changes were calculated with respect to the median expression of wild type replicates. The number of differentially expressed genes (p <0.1) in rel knockout were 417 whereas those in dcpA knockout were 149. Earlier studies had shown that rel knockout and dcpA knockout had shown lower levels of glycopeptidolipids and polar lipids in the cell wall. The microarray data also corraborates our current findings.
