Project description:Protein extraction and proteolytic digestion were performed using a Filter-Assisted Sample Preparation (FASP) protocol. In case of phosphopeptide enrichment immobilized Fe(III) affinity chromatography (Fe-IMAC) was performed. The peptides were fractionated using an HPLC system fitted with an SCX column. 10 sample datasets were used: 1. CRC_N: Normal tissue samples were obtained from 20 colorectal cancer patients, no quantification.Phosphopeptide enrichment was performed. 2. CRC_T: Human colorectal cancer tissue samples were obtained from 20 patients, no quantification. Phosphopeptide enrichment was performed. 3. CRC_iTRAQ: Human colorectal cancer tissue samples were obtained from 24 patients, iTRAQ quantification. 4. Project description:Assess the full impact of estrogen receptor beta on transcription by a full transcriptome analysis of ERb-mediated gene regulation in the SW480 colon cancer cell line. The colon cancer cell line SW480 does not express endogenous ER but is made ERb-expressing by lentiviral transduction of an ERb expression cassette. Introduction of ERb makes it possible to study the role and function of ERb in colon cancer as well as the impact ERb has on its own (in the absence of ERa).

Project description:Overactive Wnt signaling has been found to be a significant driver in colon cancer carcinogenesis targeting many cellular processes such as cel proliferation, migration, and metabolism. The purpose of this study was to use high throughput transcriptional profiling (RNA-seq) to identify Wnt signaling gene targets in human colon cancer cells. Transcriptional profiles of human colon cancer cell lines (SW480 and SW620) with overactive Wnt signaling were compared to their matching Wnt low genetically modified stable cell (SW480-dnLEF1 and SW620-dnLEF1) through high throughput RNA-seq with four biological replicates. The sequence reads that passed quality filters were analyzed at the transcript isoform level with two methods: Burrows–Wheeler Aligner (BWA) followed by ANOVA (ANOVA) and TopHat2 followed by HTseq and DESEQ2. Using an optimized data analysis workflow, we mapped about 30-40 million sequence reads per sample to the human genome (build hg38). RNAseq analysis of dnLEF1 expression in SW480 and SW620 cells cultured in vitro showed changes in gene programs for cell adhesion, mobility, cell junction, and extracellular matrix.

Project description:The contributions of phosphorylation-mediated signaling networks to colon cancer metastasis are poorly defined. To better understand the role of constitutive signaling alterations in cancer progression, the global phosphoproteomes of the SW480 and SW620 cell lines were compared by LC-MS/MS. These patient-matched cell lines were derived from a primary colon tumor and a lymph node metastasis, respectively. Network analysis of the significantly altered phosphosites revealed differential regulation in cellular adhesion, mitosis, and mRNA translational machinery. Among the latter group were sites on phosphoproteins with known roles in mRNA biogenesis and splicing, transport through the nuclear pores, initiating translation, as well as mRNA stability and degradation. Though alterations in these processes have been associated with oncogenic transformation, control of mRNA stability has typically not been associated with cancer progression. Notably, the single phosphosite with the greatest relative change in SW620 was Ser2 on eIF2S2, suggesting that SW620 cells translate faster or with greater efficiency than SW480 cells. These broad changes in the regulation of translation also occur without over-expression of eIF4E. Altogether, this work shows that metastatic cells exhibit constitutive changes to the phosphoproteome, and that mRNA stability and translational efficiency may be important targets of deregulation during cancer progression.

The first one is derived from primary cancer, SW620 are from lymphnode metastatic sites. they both comes from the sampe patient. Polisomal RNA fractions from the two isogenic colon cancer cells lines was purified by sucrose gradient and hybridized on affymetrix hgu133a chips. this study is complementary to the series GSE1323 were total RNA was used instead.
