Genome-wide identification of microRNAs in response to salt/alkali stress in Medicago truncatula through high-throughput sequencing

ABSTRACT: The miRNA contained in the total RNA extracted from Medicago truncatula seedlings (72 hours) that had been treated with solutions mimicking saline and alkaline soils was subjected to miRNA deep sequencing. Sequencing revealed that 876 miRNAs including 664 known miRNAs and 212 potential novel miRNAs were present in all the libraries.

Project description:To identify key miRNAs involved in root meristem formation in M. truncatula, deep sequencing was used to compare the miRNA populations dreived from four tissues. These were; root tip tissue, containing the root apical meristem, elongation zone tissue, root forming callus tissue and non-root forming callus tissue. We identified 83 previously reported miRNAs, 24 new to M. truncatula, in 44 families. For the first time in M. truncatula, members of conserved miRNA families mir165, miR181 and miR397 were found. Bioinformatic analysis identified 38 potential novel miRNAs. Many miRNAs were differentially expressed between tissues, particularly RFC and NRFC.

Project description:We have used deep sequencing of small RNAs from nodules and root apexes of the model legume Medicago truncatula, to identify 113 novel candidate miRNAs. These miRNAs (legume or Mt-specific) are encoded by 278 putative hairpin precursors in the M. truncatula genome. Several miRNAs are differentially expressed in nodules and root tips and large variety of targets could be predicted for these genes. The small RNA diversity from Medicago truncatula roots under biotic interactions evidences the environmental plasticity of the miRNAome

Project description:Plants show a remarkable plasticity to adapt their root architecture to biotic and abiotic constraints of the soil environment. Although some of these modifications are fine-tuned by miRNAs, there are still shadow zones in these regulations. In the model legume Medicago truncatula, we analyzed the small RNA (smRNA) transcriptome of roots submitted to symbiotic and pathogenic interactions. Mapping on the genome and prediction of pre-miRNA hairpins allowed the identification of 416 candidates. Out of them, we found known and novel variants of 77 miRNA families, already reported in miRBase. In addition, thanks stringent criteria of miRNA prediction, 53 mtr-miRNAs were discovered, including 27 putative miRtrons. Exploring polymorphism in 26 M. truncatula ecotypes, higher polymorphism was observed in conserved rather than legume-specific miRNA genes. An average of 19 targets, mainly involved in environmental responses and signaling, was predicted per novel miRNA. In addition, taking advantage of our large number of smRNA libraries, we identified sets of miRNAs responsive to root pathogens or to symbiotic interactions and the related Nod and myc-LCO signals.

The transport of photosynthetic product sucrose to the rhizosphere by M. truncatula root cells was accelerated by upregulating the SWEET gene.
