Transcriptomics de novo analysis of Chinese Narcissus tazetta var. chinensis cv Jinzhanyintai for its floral scent

ABSTRACT: Chinese narcissus is well-known monocot plants with beautiful color, fresh and sweet floral scent. A lack of transcriptomic and genomic information hinders our understanding of the molecular mechanisms of narcissus floral scent volatiles biosynthesis. Hence, we hypothesized the functions of the significant differentially expressed genes (DEGs) identified using Illumina RNA-Seq technology, according to public protein annotation databases in this study.

Petunia ODO1 ChIP-seq and RNA-seq

Project description:Petunia floral scent production and emission is highly regulated, with a major role for the transcription factor ODORANT1 (ODO1) in directing activation of volatile biosynthesis. Using ChIP-seq of tagged ODO1 protein from petunia flowers, and RNA-seq of wild-type and odo1i RNAi flowers, the ODORANT1-regulated gene network of petunia is described, which extends to branches involved in phenylpropanoid intermediate production and S-adenosyl-methionine biosynthesis to potentiate production and emission of volatiles. Analysis of direct targets of regulation has also enabled the identification of an ODO1 binding motif.

Shotgun proteome analysis of Hemerocallis citrina floral and extrafloral nectar

Project description:Many angiosperms can secret at least two types of sugar-rich liquids, floral nectar (FN) and extrafloral nectar (EFN), by which plants can make use of the animal partner’s mobility for pollen transportation and attract predatory animals for indirect defense. Both FN and EFN contain considerable amount of proteins which play important roles in nectar biosynthesis process and protection. Hemerocallis citrina (HC) can secrete both FN and EFN on flower during the same developmental stage. Our objective was to compare the HC FN and EFN proteome to understand the difference between their biosynthesis and ecological function. FN was collected from adult HC flowers and concentrated by ultrafiltering. EFN was collected from young HC flower buds and concentrated by ultrafiltering. Proteins were digested with trypsin then analyzed by LC-MS/MS. HSPs are the main protein identified in HC FN but their function in floral nectar is still largely unknown. PR proteins are the main protein identified in HC EFN with antimicrobial activity. Our data provide a good characterization of a monocot nectar proteome. These data, may be useful in understanding the generation process and ecological function of floral and extrafloral nectar.

Transcriptome and gene expression analysis during flower blooming in Rosa chinensis ‘Pallida’

Project description:Rosa chinensis ‘Pallida’ (Rosa L.) is one of the most important ancient rose cultivars originating from China. It contributed the ‘tea scent’ trait to modern roses. However, little information is available on the gene regulatory networks involved in scent biosynthesis and metabolism in Rosa. In this study, the transcriptome of R. chinensis ‘Pallida’ petals at different developmental stages, from flower buds to senescent flowers, was investigated using Illumina sequencing technology. De novo assembly generated 89,614 clusters with an average length of 428 bp. Based on sequence similarity search with known proteins, 62.9% of total clusters were annotated. Out of these annotated transcripts, 25,705 and 37,159 sequences were assigned to gene ontology and clusters of orthologous groups, respectively. The dataset provides information on transcripts putatively associated with known scent metabolic pathways. Digital gene expression (DGE) was obtained using RNA samples from flower bud, open flower and senescent flower stages. Comparative DGE and quantitative real time PCR permitted the identification of five transcripts encoding proteins putatively associated with scent biosynthesis in roses. The study provides a foundation for scent-related genes discovery in roses.

Role of CHR4 during floral transition

Project description:Several pathways conferring environmental flowering responses in Arabidopsis converge on developmental processes that mediate floral transition in the shoot apical meristem. Many characterized mutations disrupt these environmental responses, but downstream developmental processes have been more refractory to mutagenesis. We constructed a quintuple mutant impaired in several environmental pathways and showed that it possesses severely reduced flowering responses to changes in photoperiod and ambient temperature. RNA-seq analysis of the quintuple mutant showed that the expression of genes encoding gibberellin biosynthesis enzymes and transcription factors involved in the age pathway correlates with flowering. Mutagenesis of the quintuple mutant generated two late-flowering mutants, quintuple ems 1 (qem1) and qem2. The mutated genes were identified by isogenic mapping and transgenic complementation. The qem1 mutant was an allele of ga20ox2, confirming the importance of gibberellin for flowering in the absence of environmental responses. By contrast, the qem2 mutation is in CHROMATIN REMODELING 4 (CHR4), which has not been genetically implicated in floral induction. Using co-immunoprecipitation, RNA-seq and ChIP-seq, we show that CHR4 interacts with transcription factors involved in floral meristem identity and affects expression of key floral regulators. We conclude that CHR4 mediates the response to endogenous flowering pathways in the inflorescence meristem to promote floral identity.

Comparative transcriptome analysis of the floral transition in Rosa chinensis 'Old Blush' and R. odorata var. gigantea.

Project description:The floral transition is a crucial developmental event, but little is known about the underlying regulatory networks in seasonally and continuously flowering roses. In this study, we compared the genetic basis of flowering in two rose species, Rosa chinensis 'Old Blush', which flowers continuously, and R. odorata var. gigantea, which blooms in early spring. Gene ontology (GO) terms related to methylation, light reaction, and starch metabolism were enriched in R. odorata var. gigantea and terms associated with sugar metabolism were enriched in R. chinensis 'Old Blush' during the floral transition. A MapMan analysis revealed that genes involved in hormone signaling mediate the floral transition in both taxa. Furthermore, differentially expressed genes (DEGs) involved in vernalization, photoperiod, gibberellin (GA), and starch metabolism pathways converged on integrators, e.g., LFY, AGL24, SOC1, CAL, and COLs, to regulate the floral transition in R. odorata var. gigantea, while DEGs related to photoperiod, sugar metabolism, and GA pathways, including COL16, LFY, AGL11, 6PGDH, GASA4, and BAM, modulated the floral transition in R. chinensis 'Old Blush.' Our analysis of the genes underlying the floral transition in roses with different patterns of flowering provides a basis for further functional studies.

Genome-wide analysis of MADS-box gene family in kiwifruit (<i>Actinidia chinensis</i> var. <i>chinensis</i>) and their potential role in floral sex differentiation.

Project description:Kiwifruit (Actinidia chinensis Planch.) is a functionally dioecious plant, which displays diverse morphology in male and female flowers. MADS-box is an ancient and huge gene family that plays a key role in plant floral organ differentiation. In this study, we have identified 89 MADS-box genes from A. chinensis Red 5 genome. These genes are distributed on 26 chromosomes and are classified into type I (21 genes) and type II (68 genes). Overall, type II AcMADS-box genes have more complex structures than type I with more exons, protein domains, and motifs, indicating that type II genes may have more diverse functions. Gene duplication analysis showed that most collinearity occurred in type II AcMADS-box genes, which was consistent with a large number of type II genes. Analysis of cis-acting elements in promoters showed that AcMADS-box genes are mainly associated with light and phytohormone responsiveness. The expression profile of AcMADS-box genes in different tissues showed that most genes were highly expressed in flowers. Further, the qRT-PCR analysis of the floral organ ABCDE model-related genes in male and female flowers revealed that AcMADS4, AcMADS56, and AcMADS70 were significantly expressed in female flowers. It indicated that those genes may play an important role in the sex differentiation of kiwifruit. This work provided a comprehensive analysis of the AcMADS-box genes and may help facilitate our understanding of the sex differentiation regulatory mechanism in kiwifruit.

Comparison of male and female floral organs

Project description:We conducted micro-array analysis to quantify the global transcriptome variations in floral organs of a male and female tree allowing for identification of sex-linked transcripts. We used RNA samples from male floral buds in August and female floral buds in Spetemeber. Bud scale were removed. While the sampling time differed, the developmental stage of the floral organs was similar between the male and female.
