Sex-specific small RNA profiling and target gene expression in dioecious and monoecious Pistacia chinensis

ABSTRACT: Pistacia chinensis Bunge is known as dioecious, but we have found wild monoecious individuals. In order to screen the candidate genes which may influence the sex expression or floral phenotypic differences of P. chinensis, the inflorescence buds for different sex types associated with the sex differentiation were selected and tested for small RNA sequencing. Sex-specific differentially expressed small RNA were discovered, combined with real-time PCR data, the regulation patterns of various sex types were first revealed. Our study represents the first detailed analysis of small RNA sequencing, providing more clues for understanding the mechanism of sex determination on P. chinensis.

Project description:Atractylodes macrocephala is a traditional Chinese medicine in China. It is widely used in clinic and the market demand is great. The quality difference between A. chinensis(Bunge) Koidz and A. japonica Koidz.ex Kitam is great, which seriously affects its clinical curative effect. Determination of Atractylosin by High-performance liquid chromatography. Transcriptomics coupled with Metabonomics for elucidating differences between the components in A. chinensis(Bunge) Koidz and A. japonica Koidz.ex Kitam. It was found that ACS, ACC, PAL and NOS were the key genes and metabolites related to the synthesis of atractylodes macrocephala. The decrease of salicylic acid content in A. chinensis(Bunge) Koidz may lead to the decrease of its ability to mediate the elicitor of endophytic fungi, resulting in the down-regulation of the expression of TGAL4 transcription factor and the up-regulation of DOGL3 transcription factor in A. chinensis(Bunge) Koidz cells, which may affect the accumulation of Atractylosin. The study above provides a theoretical basis for elucidating the biosynthesis pathway of atractylosin in A. chinensis(Bunge) Koidz.

RNA-seq of Taxus chinensis cells

Project description:We reported the application of high-throughput sequencing technology (RNA-seq) for the transcriptome of T. chinensis cells and the transcriptional alternatives of that responded to MeJA were comprehensively and quantitatively assessed with high-throughput sequencing technology (RNA-seq). By sequencing > 29 million reads (200 bp in length) of cDNA from each of MeJA-treated T. chinensis cells at 16 h (T16) and the control (T0), we identified 46,581 transcripts and uncovered 13,469 genes differentially expressed in response to MeJA. We provided functional clues for understanding the regulation mechanisms of MeJA-mediated defense responses and taxol biosynthesis.

Transcriptomics of C. chinensis and E. ulmoides treated aged C. elegans

Project description:The nematode Caenorhabditis elegans was treated with extracts of the Traditional Chinese Medicine plants Cuscuta chinensis and Eucommia ulmoides from the L4 stage. In aged worms (on the 7th and 12th day of adulthood) different health parameters were determined. Besides the prolongation of lifespan, we found that C. chinensis improved the swimming behavior, pharyngeal pumping rate, stress resistance, mechanosensation and memory of aged C. elegans. Furthermore, the extract treatment reduced the autofluorescence, which is a known biomarker of ageing. Thus, we concluded that C. chinensis is an overall healthspan enhancer. In contrast, the E. ulmoides extract specifically enhanced the lifespan and stress resistance of aged C. elegans, but did not improve any other health aspect. To reveal the mechanism behind the healthspan enhancing effects of C. chinensis, the transcriptome of treated and untreated C. elegans on the 12th day of adulthood was analysed. For comparison purposes, E. ulmoides treated nematodes were included in the analysis.

Genome-wide identification and expression analysis of MADS-box family genes in litchi (Litchi chinensis Sonn.) and their involvement in floral organogenesis II

Project description:Litchi possesses unique ﬂower morphology and adaptive reproduction strategies. Although previous attention has been intensively devoted to the mechanisms underlying its floral induction, the molecular basis of flower organ development remains largely unknown. MADS-box genes are promise candidates for this due to their significant roles in various aspects of inflorescence and flower organogenesis. Here, we present a detailed overview of phylogeny and expression profiles of 101 MADS-box genes that were identified in litchi. These LcMADSs are unevenly located across the 15 chromosomes, and can be divided into type I and type II genes. Fifty type I MADS-box genes are sub-divided into Mα, Mβ and Mγ subgroups, while fifty-one type II LcMADSs consist of 37 MIKCC -type and 14 MIKC*-type genes. Both two types of LcMADS genes mainly contain ABA and MeJA response elements. Tissue-specific and development-related expression analysis reveals that LcMADS51 could be positively involved in litchi carpel formation, while six MADS-box genes including LcMADS42/46/47/75/93/100 play a possible role in stamen development. GA is positively involved in the sex determination of litchi flowers by regulating the expression of LcMADS75 (LcAP1) and LcMADS51 (LcSTK). However, JA probably plays a negative role in litchi flower development.

Comparative TMT-based quantitative proteomic analysis of the Tachaea chinensis isopod during parasitism

Project description:Parasitic isopods perforate and attach to the host integument via the mandibles, then feed on hemolymph and exudate from the wounds. Such isopods attack a variety of commercially important fish and crustacean hosts. Like other hematophagous parasites, isopods employ biomolecules that inhibit host blood conglutination and defense. In the present study, a tandem mass tag-based quantitative proteomic approach was used to identify differentially expressed proteins in Tachaea chinensis parasites of shrimp, by comparing parasitic (fed) and pre-parasitic (unfed) individuals. We identified 888 proteins from 1510 total peptides, with a significant difference in 129 between the fed and unfed groups. Among these, 37 were upregulated and 92 were downregulated in unfed T. chinensis. This indicates that T. chinensis may require more energy before parasitism during its search for a host. In addition, as is the case for other blood-sucking parasites, it might secrete antihemostatic, anti-inflammatory and immunomodulatory molecules to facilitate blood meal acquisition. Our study is the first to use a TMT-based proteomic approach to analyze the proteome of isopod parasites, and our results will facilitate our understanding of the molecular mechanisms of isopod parasitism on crustaceans.

A Y-chromosome-encoded small RNA acts as sex determinant in persimmons

Project description:In plants, multiple lineages have evolved sex chromosomes independently, providing a powerful comparative framework, but few specific determinants controlling the expression of a specific sex have been identified. We investigated sex-determinants in Caucasian persimmon, Diospyros lotus, a dioecious plant with heterogametic males (XY). Male-specific short nucleotide sequences were used to define a male determining region. A combination of transcriptomics and evolutionary approaches detected a Y-specific sex-determinant candidate, OGI, that displays male-specific conservation among Diospyros species. OGI encodes a small RNA targeting the autosomal MeGI gene, a homeodomain transcription factor regulating anther fertility in dosage-dependent fashion. This identification of a feminizing gene suppressed by a Y-chromosome-encoded small RNA contributes to our understanding of the evolution of sex chromosome systems in higher plants.
