Single-cell RNA-seq of human peripheral blood NKT cells

ABSTRACT: NKT cells are potent immune regulators and skew immune responses toward either inflammation or tolerance through quickly secreting either T helper (Th)1-, Th2-, Th17- or regulatory T-associated cytokines upon activation. Although the thymic development and functional differentiation of NKT cells is well defined in mice, it has not yet been studied in detail in humans.

Natural killer T-cell characterization through gene expression profiling

Project description:Natural killer T (NKT) cells are a distinct lymphocyte lineage thought to operate primarily at the interface between the innate and adaptive immune response. Yet, their unique role in the immune system remains elusive. Whilst NKT cells show high similarities to other cells of the innate and adaptive immune system, they express unique functional features such as rapid, concomitant production of Th1 and Th2 cytokines upon TCR ligation. In order to portray gene expression of NKT cells and to analyze their complete functional potential, we performed comparative microarray analyses of naive NKT cells, naive NK cells as well as naive conventional CD4+ T cells (Th, CD4+CD25–) and naive regulatory CD4+CD25+ T cells (Treg ). Furthermore, we compared the gene expression profiles of naive versus alpha-galactosylceramide activated NKT cells to elucidate the gene set rapidly expressed upon activation. We describe profound gene expression differences between the different cell types as well as between naive and activated NKT cells allowing the identification of a unique gene expression profile of NKT cells. In addition to known NKT cell specific markers, a high number of genes were expressed and detected which had not been attributed to NKT cells. Notably, our analyses reveals that NKT cells are not only of Th1 and Th2 type but also fulfil criteria of Th17 cells. Hence, our data provide new insight into the genetic décor of NKT cells which will facilitate a better understanding of their versatile role during the immune response. Gene expression comparison of wild-type and IL15ko thymic NKT cells

Project description:Semi-invariant natural killer T (NKT) cells are thymus-derived innate lymphocytes that modulate microbial and tumour immunity as well as autoimmune diseases. These immunoregulatory properties of NKT cells are acquired during their development. Much has been learnt regarding the molecular and cellular cues that promote NKT cell development, yet how these cells are maintained in the thymus and the periphery and how they acquire functional competence are incompletely understood. We found that IL-15 induced several Bcl-2 family survival factors in thymic and splenic NKT cells in vitro. Yet, IL15-mediated thymic and peripheral NKT cell survival critically depended on Bcl-xL expression. Additionally, IL-15 regulated thymic developmental stage 2 (ST2) to ST3 lineage progression and terminal NKT cell differentiation. Global gene expression analyses and validation revealed that IL-15 regulated Tbx21 (T-bet) expression in thymic ST3 NKT cells. The loss of IL15-dependent T-bet expression resulted in poor expression of IFN-γ and several NK cell receptors in NKT cells. Taken together, our findings reveal a critical role for IL-15 in NKT cell survival, which is mediated by Bcl-xL, and effector differentiation, which is regulated by T-bet. Gene expression was measured in NKT cells sorted from pooled thymi of wild-type (3 replicates) or IL-15 deficient (2 replicates) mice.

RNAseq analysis of mature thymic NKT cells and immature thymic DN1eP cells

Project description:We report the identification of immature thymic CD4(-),CD8(-) double-negative (DN)1e cells with the NKT cell lineage potential. We also analyzed the gene expression profiles of DN1e thymocytes compared with those of mature thymic NKT cell developmental stages termed NKT stage-1, 2, and -3, which are characterized by differential expression levels of NK1.1 and CD44 antigens in C57BL/6 mouse strain. Next generation sequencing of total transcriptomes using total RNA isolated from FACS sorted ex vivo thymic DN1eP (Lin-/CD44+/CD25-/CD24low/CD5+/CD27+/Ly108-/CXCR3+) fraction, and mature thymic alphaGalCer-loaded CD1d dimer+TCRbeta+ NKT cell developmental stage-1 (CD44-/NK1.1-), stage-2 (CD44+/NK1.1-), and stage-3 (CD44+/NK1.1+) cells.

Their functional characteristics are distinct from conventional T cells, and are induced by a transcriptional program initiated by positive selection on CD4+CD8+ (double positive, DP) thymocytes. Here we examined transcriptional events in four immature thymic NKT cell subsets in a novel Vα14 TCR transgenic strain bearing greatly expanded numbers of CD24+CD44- NKT cells. The role of CD103 was further investigated by RNA microarray comparing CD103 negative versus positive NKT cells. Project description:We sought to identify genes regulated by the transcription factor Th-POK (Zbtb7b) in liver Va14i NKT cells, by RNA microarray analysis of global gene expression in Va14i NKT cells from mice homozygous for the Th-POK-inactivating hd point mutation as compared with the same cell population isolated from heterozygous or wild-type age-matched mice. Two sample set pairs of hd/hd and either hd/+ or +/+ age-matched Va14i NKT cells were prepared via magnetic selection and cell sorting, and total RNA prepared using a Qiagen Rneasy mini kit. IVT probe generation and hybridization to Affymetrix Mouse Genome 430 2.0 arrays was carried out by the Veterans Medical Research Foundation GeneChipTM Microarray located at UCSD.

Project description:We report the application of single-molecule-based sequencing technology for mapping the Egr2 transcriptional program in developing thymic NKT. We found that Egr2 controls the induction of genes required for NKT development. Examination of developing NKT cells and thymocytes receiving a strong TCR signal in vivo by injecting 500ug anti-TCRb antibody.
