ABSTRACT: To evaluate the effect of technical repetition on gene expression measurements, we repeated the laboratory protocol at 6 different steps. Information was used to select probesets with a high technical reproducibility for the development of gene signatures.

BEARscc: robustness of single-cell clusters determined using simulated technical replicates

Project description:Technical variance is a major confounding factor in single-cell RNA sequencing, not least because measurements on the same cell are not replicable. We developed BEARscc, a tool that simulates experiment-specific technical replicates based on a probabilistic model of technical variance trained on RNA spike-in measurements. We demonstrate that the tool improves the unsupervised classification of cells and aids the interpretation of single-cell RNA-seq experiments.

Project description:ra03-05_clubroot - clubroot catma-2 - Characterisation of the transcriptional changes (host genes up- and down-regulated) during the P. brassicae / A. thaliana interaction. - The objective was to identify the genes up and down-regulated between susceptible and partially resistant plants. The Arabidopsis accession Bur-0 shows partial resistance against the isolate eH of P. brassicae, whereas it is susceptible against the isolate e2. The transcriptome patterns of Bur-0 plants inoculated either by isolate e2 or isolate eH were compared at one week after inoculation. A similar comparison was done on roots. RNA expression data from Halobacterium NRC-1 in response to oxic/anoxic transitions, verification experiment

Project description:In order to ensure the reproducibility of the transcriptional response of Halobacterium NRC-1 to oxic/anoxic transitions, we repeated global mRNA measurements for the oxygen time series data in GSE5924, except that cultures were equilibrated to high oxygen for 12 hours prior to the start of the experiment rather than low oxygen. The results of these data suggest that there is good (~60%) reproducibility between datasets, and that Halobacterium responds robustly to oxic/anoxic transitions. Keywords: time series

Protocol Dependence of Sequencing-based Gene Expression Measurements

Project description:RNA samples from human tissues (brain and liver) and cell lines (K562 and HL60) were used to assess RNA fragmentation, RNA fractionation, cDNA synthesis, and single versus multiple tag counting. Technical replicates and different cDNA synthesis protocols were compared. Though protocols employing polyA RNA selection generate the highest number of non-ribosomal reads and the most precise measurements for coding transcripts, such protocols were found to detect only a fraction of the non-ribosomal RNA in human cells. PolyA RNA excludes thousands of annotated and even more unannotated transcripts, resulting in an incomplete view of the transcriptome. Ribosomal-depleted RNA provides a more cost-effective method for generating complete transcriptome coverage. Expression measurements using single tag counting provided advantages for assessing gene expression and for detecting short RNAs relative to multi-read protocols. Detection of short RNAs was also hampered by RNA fragmentation.
