Genome-wide maps of chromatin state in HeLa cells.

ABSTRACT: We report a series of ChIP-Seq results in HeLa cells. Briefly, we performed ChIP-Seq experiments with antibodies specific for Snail, MTA1, and PRMT5 in HeLa cells. We found that Snail, MTA1, and PRMT5 had similar binding motifs. This study gave us a new understanding of the role of Snail in chromatin status and gene transcription.

Project description:We report a series of ChIP-Seq results in MDA-MB-231 cells. Briefly, we performed ChIP-Seq experiments with antibodies specific for PHF20L1, MTA1, EZH2, H3K27me2, H3K27me3 and H3K27ac in normal or knockdown of PHF20L1 MDA-MB-231 cells . We found that knockdown of PHF20L1 reduced the enrichment of MTA1, EZH2, H3K27me2, and H3K27me3 on the PHF20L1 target gene, and the enrichment of H3K27ac increased. This study gave us a new understanding of the role of PHF20L1 in chromatin status and gene transcription.

Genome-wide maps of chromatin state in LbetaT2 cells or in the pituitary tissues of wild-type and Foxk2 knockout mice.

Project description:First, we report a series of ChIP-seq results in LbetaT2 cells. Briefly, we performed ChIP-seq experiments with antibodies specific for Foxk2, Sin3a, Tet1 and Uhrf1 in LbetaT2 cells. We found that a total of 343 different promoters including Nab2 that are co-targeted by Foxk2, Sin3a, Tet1 and Uhrf1. Next, hMeDIP-seq and ChIP-seq experiments with antibodies specific for 5hmC and H3K18ub in the pituitary tissues of wild-type and Foxk2 knockout mice were performed. The results showed that compared to the wild-type mice, knockout of Foxk2 reduced the enrichment of 5hmC and H3K18ub on the Foxk2 target gene.This study revealed a critical switch control of FOXK2 for GnRH pulse frequency-dependent LH production and gave us a new understanding of the role of Foxk2 in chromatin status and gene transcription.

Project description:To investigate functional associations between SIRT1 and CUL4B, we used ChIP-seq to analyze genome-wide SIRT1/CUL4B complex transcriptional targets. ChIP experiments were performed first in PANC-1 cells using antibodies against SIRT1 or CUL4B. Next, SIRT1- or CUL4B-associated DNA was amplified using non-biased conditions, labeled, and sequenced. Using Illumina HiSeq2000, we found lots of SIRT1- and CUL4B-specific binding peaks, respectively, representing the ChIP-seq peak. We found that strong enrichment on the promoters of selected genes involved in classical pathways. This study gave us a new understanding of the role of SIRT1/CUL4B in chromatin status and gene transcription.

Genome-wide maps of chromatin state in LATS2-knockout HeLa-S3 cell

Project description:Chromatin modifying activities for construction of appropriate epigenetic landscapes by polycomb repressive complex 2 (PRC2) play an essential role in development and tumorigenesis. However, the spatiotemporal mechanisms by which PRC2 achieves diverse epigenomes for specific tissue or cellular contexts remain poorly understood. Here, we discovered that LATS2 knockout causes dysregulation of PRC2 and subsequent transcriptome changes for differentiation in both mouse and human cells. LATS2 depletion dependent dysregulation of PRC2 also effects H3K4me3 and forms negative feedback loop for maintenance of PRC2. Further analyses reveal that LATS2 on chromatin binds to EZH2 and LATS2 has ability to phosphorylate PRC2 in vitro. These LATS2 dependent H3K27me3 targets are highly induced during neurogenesis, and statistical analysis of glioblastoma multiforme reveals that LATS2-high cases show more dedifferentiated transcriptome and poor prognosis with silencing of H3K27me3 targets. These observations suggest that LATS2-mediated epigenome coordination is pivotal for development and disease, including cancer. Examination of 2 different histone modifications in parental wild-type HeLa-S3 and LATS2-knockout KO cells using Illumina HiSeq 2000.
