Single cell analysis of Monolayer and Organoid Primary Prostate Human Epithelial Cells Derived from the same patient

ABSTRACT: Single human primary prostate epithelial cells grown as a monolayer (2D) or as organoids (3D) were separated, collected and prepped for RNA-seq using the 10x Genomics Chromium Genome Reagent kit v2 Chemistry. 3,500-5,000 cells were collected from each sample and sequenced at a depth of ~45,000 genes per cells on a 2x150nt lane in a HiSeq 4000. CellRanger alignment was performed to produce the RAW data files.

At day 8 and day 14 of culture, organoids were dissociated to single cells, and collected & prepped for RNA-seq using the 10x Genomics Chromium Genome Reagent kit v3 Chemistry. ~5,000 cells were collected from each sample and sequenced at a depth of ~50,000 genes per cells on a 2x150nt lane in a NovaSeq 6000. Monolayer cells transcriptome of human embryonic stem cell differentiation

Project description:We examined the toxic effects of environmental pollutants on embryonic stem cell induced monolayer differentiation by RNA sequencing. RNA extraction was performed on monolayer cells exposed to multiple compounds during monolayer differentiation. The toxic effect of the compound on early embryonic development was obtained by analyzing the difference in RNA expression. Our study provides data closer to the toxic effects of human exposure to neonicotinoids, organophosphate esters and synthetic phenolic antioxidants.

Gene expression profiles in human duodenal organoid-derived monolayer

Project description:The human small intestine is the key organ for absorption, metabolism, and excretion of orally administered drugs. To preclinically predict these reactions in drug discovery research, a cell model that can precisely recapitulate the in vivo human intestinal monolayer is desired. Here, we developed a monolayer platform using human biopsy-derived duodenal organoids for application to pharmacokinetic studies. The human duodenal organoid-derived monolayer was prepared by a simple method in 3–8 days. It consisted of polarized absorptive cells and had a barrier function. It showed much higher cytochrome P450 (CYP) 3A4 and carboxylesterase (CES) 2 activities than Caco-2 cells. It also showed efflux activity of P-glycoprotein (P-gp) and inducibility of CYP3A4. Finally, its gene expression profile was closer to the adult human duodenum, compared to the profile of Caco-2 cells. Based on these findings, this monolayer assay system using biopsy-derived human intestinal organoids is likely to be widely adopted.

Human fetal yolk sac scRNA-seq data (sample ID: F158 for Haniffa Lab; 16099 for HDBR)

Project description:Investigating the blood, immune and stromal cells present in a human fetal embryo in a world first single cell transcriptomic atlas. The embryo was dissected into 12 coronal sections, yolk sac, and yolk sac stalk. Live single cells sorted, with cell suspension then undergoing 10x chromium 5 prime scRNA-seq. This accession contains the yolk sac and yolk sac stalk data from this embryo. A matched accession contains the coronal section data. Lane "WS_wEMB12142156" (from yolk sac) was excluded from downstream analysis due to low fraction reads in cells post-CellRanger QC. Termination procedure for this embryo was medical. The F158_[features...barcodes...matrix].[tsv...mtx].gz files attached to this accession represent raw count data from all the 10x lanes in this accession combined, and as output from CellRanger filtered matrices (CellRanger version 6.0.1 using human reference genome GRCh38-2020-A). One set of count matrices relates to the yolk sac data, and one set of count matrices relates to the yolk sac stalk data.
