HDAC10 deletion in Treg

ABSTRACT: HDAC10–/– (B6N(Cg)-Hdac10tm1.1(KOMP)Mbp/J) and wild type (WT) CD4+CD25+ Treg were isolated and RNA procured. Single strand cDNA was generated, fragmented and labeled, and hybridized to Affymetrix GeneChip Mouse Gene 2.0 ST Arrays for microarray analysis.

Global gene expression across a range of tissues

Project description:The aim of this study is to survey global gene expression across a range of mouse tissues. Biotinylated cRNA was synthesized from total RNA, then fragmented and hybridized to Affymetrix Mouse Genome 430 2.0 GeneChip arrays at the Siteman Cancer Center Gene Chip Core Facility (Washington University, St Louis, Missouri) according to manufacturer's protocols. Project description:We applied Affymetrix GeneChip technology for expression profiling of CD4+CD25+ (Treg) T cells versus their naive CD4+CD25- controls to obtain more information about the underlying molecular mechanisms involved in Treg specific immune suppression Experiment Overall Design: Expression profiles from: Experiment Overall Design: [1] human Treg cells obtained from peripheral blood by cell sorting were compared to their naive controls. RNAs were prepared from pools of ten individual healthy donors, labeled in two independend labeling reactions and hybridized onto two GeneChips of the same lot. Experiment Overall Design: [2] mouse Treg cells obtained from spleen by cell sorting of Balb/c mice were compared to their naive controls. RNAs were prepared from pools of three individual Balb/c mice, labeled in three independend labeling reactions and hybridized onto three GeneChips of the same lot. Experiment Overall Design: The differences in gene expression were used to unravel molecular mechanisms that help to explain the suppressive and anergic phenotypes of Treg cells after antigen activation.

Gene expression profile of Cxcl12-DsRed+ stromal cells from E15.5, P5, and P10 livers.

Project description:The study is designed to identify transcriptional differences of CD45-Ter119-Cxcl12-DsRed+ stromal cells at different develomental stages. 50,000 CD45-Ter119-Cxcl12-DsRed+ stromal cells from freshly prepared livers of E15.5, P5 and P10 Cxcl12DsRed/+ mice were sorted into Trizol by flow cytometry. Total RNA was isolated and amplified with the WT-Ovation Pico RNA Amplification system (Nugen) as the manufacturer’s instructions. Sense strand complementary DNA was generated using the WT-Ovation Exon Module (Nugen). Then, cDNA was fragmented and labelled using FL-Ovation DNA Biotin Module V2 (Nugen). The labelled cDNA was hybridized to Affymetrix Mouse Gene ST 1.0 chips following the manufacturer's instructions.

The direction of cross affects obesity after puberty in male but not female offspring

Project description:We investigated parent-of-origin and allele-specific expression effects on obesity and hepatic gene expression in reciprocal crosses between the Berlin Fat Mouse Inbred line (BFMI) and C57Bl/6NCrl (B6N). We sequenced mRNA extracted from liver tissue of 10 M. Musculus individuals. 4 liver samples were collected from 10 week old inbred strains (1 male and 1 female Berlin Fat Mouse Inbred line (BFMI), 1 male and 1 female C57Bl/6NCrl (B6N)) and 6 liver samples collected from 10 week old F1 males using a reciprocal cross design (3 paternal BFMI (patBFMI) vs 3 maternal BFMI (matBFMI)). Reciprocal crosses were generated from the Berlin Fat Mouse Inbred line BFMI860-12/Hber (BFMI) and C57BL/6NCrl (B6N). Seven BFMI males were mated with seven B6N females and six B6N males with six BFMI860 females to generate 48 F1 animals (deemed patBFMI and matBFMI, respectively). Each reciprocal F1 offspring groups consisted of 12 males and 12 females. From these animals three F1 males from three BFMI females and three F1 males from three B6N females were used for RNA-seq measurements. One high fat diet raised male and female from each inbred parental strain (BFMI and B6N) were used as parental strain control animals and measured via RNA-seq as well.

Liver transcriptome analysis comparing gene expression between Esr1 knockout mice and wild type littermates

Project description:The overall purpose of the study is to understand the origin of the different DNA methylation patterns in mice with different sex phenotypes. Specifically, we look at the roles of three factors associated with sex hormone signaling, including estrogen receptor alpha (ESR1), during development in mouse liver. In order to do that, we compare the transcriptomes of male and female B6N(Cg)-Esr1^tm4.2Ksk/J mice (ESR1 KO) mice and wild type (WT) control littermates, and identify differentially expressed genes. Those genes will then be compared to the differential methylation data obtained using pyrosequenceing.

Expression data from sorted Treg cells from WT or motheaten mice

Project description:The importance of regulatory T cells (Treg) for immune tolerance is well recognized, yet the signaling molecules influencing their suppressive activity are relatively poorly understood. We identified the cytoplasmic tyrosine phosphatase SHP-1 as a novel ‘endogenous brake’ and modifier of the suppressive ability of Treg cells; consistent with this notion, loss of SHP-1 expression strongly augments the ability of Treg cells to suppress inflammation in a mouse model. Specific harmacological inhibition of SHP-1 enzymatic activity via the cancer drug sodium stibogluconate (SSG) potently augmented Treg cell suppressor activity both in vivo and ex vivo. We evaluated the gene expression profiles of sorted T reg cells (CD4+CD25+) from wild type (wt) mice and mice that were heterozygous (he) or homozygous (me) for SHP-1 knockout (motheaten phenotype). T reg (CD4+CD25+) cells were isolated form wild type (WT) mice and that were heterozygous (he) or homozygous (me) for SHP-1 knockout (motheaten phenotype); totalRNA was isolated using Arcturus reagents; aRNA was generated and amplified using Arcturus reagents; and labeled product was hybridized to Affymetrix chips to asses gene expression patterns.

Effects of Treg depletion in dystrophic muscle.

Project description:CD4+Foxp3+ regulatory T cells (Tregs) accumulate in skeletal muscle from dystrophin-deficient mdx mice. Analysis of global gene expression in muscles from mdx mice treated with anti-CD25 compared with muscles from mdx mice treated with control antibody revealed that Tregs partially protect mdx mice from muscle pathology and promote muscle repair/regeneration. Mdx mice received 2 ip injections of 100 mg of anti-CD25 mAb (clone PC61) or rat IgG (Jackson Immunoresearch) at days 17 and 20 of age. Muscles were dissected 7 days after the last injection.
