Project description:Type-I (α/β) and -II (γ) interferons (IFN), through an incompletely understood combination of redundant and unique mechanisms, are essential for host resistance to viral infection. We report a requirement for the Atg5-Atg12/Atg16L1 autophagosome elongation complex in IFNγ-mediated control of murine norovirus in macrophages. We use microarrays to compare transcriptional changes induced in control and Atg5 deficient macrophages by IFNγ treatment. Bone marrow derived macrophages were generated from Atg5flox/flox and Atg5flox/flox+LysM cre mice and treated with media alone or 100U/ml of IFNγ for 14 hrs. RNA was extracted using Trizol (Invitrogen) and 10 µg of RNA hybridized to Affymetrix microarrays.

Abstract:
The present work exemplifies how parameter identifiability analysis can be used to gain insights into differences in experimental systems and how uncertainty in parameter estimates can be handled. The case study, presented here, investigates interferon-gamma (IFNγ) induced STAT1 signalling in two cell types that play a key role in pancreatic cancer development: pancreatic stellate and cancer cells. IFNγ inhibits the growth for both types of cells and may be prototypic of agents that simultaneously hit cancer and stroma cells. We combined time-course experiments with mathematical modelling to focus on the common situation in which variations between profiles of experimental time series, from different cell types, are observed. To understand how biochemical reactions are causing the observed variations, we performed a parameter identifiability analysis. We successfully identified reactions that differ in pancreatic stellate cells and cancer cells, by comparing confidence intervals of parameter value estimates and the variability of model trajectories. Our analysis shows that useful information can also be obtained from nonidentifiable parameters. For the prediction of potential therapeutic targets we studied the consequences of uncertainty in the values of identifiable and nonidentifiable parameters. Interestingly, the sensitivity of model variables is robust against parameter variations and against differences between IFNγ induced STAT1 signalling in pancreatic stellate and cancer cells. This provides the basis for a prediction of therapeutic targets that are valid for both cell types.

Project description:While it is clear that T cell derived IFNγ has to act on tumor stroma cells for rejection of solid tumors, it is not clear which tumor stroma cells are targets. We studied how IFNγ affects gene expression in tumor blood vessels in vivo. To study the effect on endothelial cells, we either used a model of ectopic IFNγ (MCA313 tumors) or IFNγ-GFP fusion protein (J558L tumors) expression in tumors, or we used T cell derived IFNγ in large vascularized 16.113 tumours. Tumors were grown in mice that were expressing the IFNγ receptor ubiquitously (J558L tumors + IFNγ-GFP treatment and 16.113 tumors + T cell treatment) or in some experiments the IFNγ-receptor was expressed exclusively in endothelial cells (MCA313 tumor + IFNγ treatment). We compared RNA expression profiles from mouse endothelial cells exposed to IFNγ (IFNγ-GFP) or not exposed to IFNγ (IFNγ-GFP). Endothlial cells were drived from tumors (or in one experimantal situation -J558L- as a control also from kidney)

Project description:Methyl-CpG-binding protein 2 (MECP2) is a transcriptional regulator critical for synaptic function. Dysfunction of synapses, in turn, as well as microglia-mediated neuroinflammation belong to the earliest pathological events in Alzheimer’s disease (AD). Functional versatility of MECP2, including its affinity for different binding partners, transcriptional regulation of different gene sets, and effects on neuronal plasticity, are modulated by post-translational modifications, such as phosphorylation. To characterize expression changes through blocking of MECP2 S80 and S423 phosphorylation in neuron-BV2 co-cultures upon induction of neuroinflammation, mouse primary cortical neurons were transduced with MECP2-WT and MECP2-S80A and MECP2-S423A phopsho-variants. Neuroinflammation was induced with LPS/IFNγ and the samples were subjected to RNA sequencing. In neurons co-cultured with BV2 cells, blocking of MECP2 S423 phosphorylation increased the expression of several genes important for neuron and synapse maintenance and protection upon inflammatory stress conditions. Blocking of S80 phosphorylation did not lead to major global expression changes.The results suggest that MECP2 S423 phosphorylation might play a role in activation of neuronal gene expression conveying neuroprotection under neuroinflammation related stress conditions.

Project description:To compare the miRNA profiles in exosomes derived from optineurin gene knockdown (Optn-KD)BV2s cells and wild type (WT) BV2 cells, BV2 cells were divided into two groups, Optn-KD group or WT group. We treated the Optn-KD group with Optn siRNA for 24 hours. Then, MiRNA profiles for each group were examined by Illumina HiSeq4000. We found differentiated miRNA profiles in the two groups. Compared with WT BV2 cell-derived exosomes, 4 miRNAs (miR-125b-5p, miR-351-5p, miR-505-5p, miR-novel-chr8_37700) were up-regulated and 2 miRNAs (miR-574-5p, miR-99b-5p) were down-regulated in Optn-KD BV2 cell-derived exosomes. This study provides a framework for characterizing the exosomal-miRNAs in Optn-KD BV2 cells.
