Transcriptomics analysis of wild type and Wdr26 knockout MEL cells

ABSTRACT: Wdr26 is a gene induced during red cell development. In order to understand the function of wdr26 during erythropoiesis, we analyzed the transcriptomes of wild type and Wdr26-knockout mouse eythroleukemia (MEL) cells. We found that loss of Wdr26 did not cause a global increase in the expression of genes that encode nuclear proteins.

Effect of MEL-18 knockdown on estrogen-sensitive MCF7 breast cancer cells

Project description:Gene expression analysis of MEL-18-silenced MCF7 cell lines. MEL-18 is a component of the polycomb repressive complex (PRC)-1, which is a critical epigenetic modulator of stem cell regulation and normal and cancerous development. Accumulating studies have suggested that MEL-18 might act as a tumor suppressor in several human tumors, including breast cancer. Results provide insight into the functional role of MEL-18 in estrogen-dependent breast cancer. MCF7 cells stably infected with lentiviruses encoding either control (shCon) or MEL-18 shRNA (shMEL) were cultured in phenol-red free DMEM supplemented with 10% FBS for 48 h. Total RNA was isolated from the cultures using Trizol reagent. For each of the 2 conditions, 2 biological replicates were included. In total, 4 microarray samples were analyzed; 2 controls and 2 shRNA MEL-18 knockdowns. All labeling, hybridization and scanning steps were performed according to the manufacturers’ instructions.

Deep proteomic analysis of murine erythroid differentiation

Project description:Deciphering cellular proteomes is critical for our understanding of erythropoiesis. To better comprehend commonly used models of erythropoiesis, we obtained absolute quantification of proteins expressed in cultured primary murine bone-marrow derived erythroblasts throughout erythroid differentiation. These data were compared to proteomes from Friend murine erythroleukemia (MEL), G1ER, and MEDEP cells. Overall, more than 7200 proteins were quantified in at least one of these models of murine erythropoiesis. Protein expression during differentiation of MEDEP cells was most similar to that of differentiating primary murine erythroid cells, while proteomes of Friend MEL and G1ER cells were more distantly related. Comparison of the proteomes of murine and human erythroblasts revealed species-linked variability, but these differences were not as dramatic as those observed comparing human and murine transcriptomes during erythroid differentiation. To functionally validate the differences between transcriptional and translational control, heme synthesis was inhibited in MEDEP cells and the effects on the transcriptome and the proteome examined. While heme deficiency had minimal global effect on the cellular proteome, globin proteins were significantly down regulated, supporting observations heme regulation of globin synthesis is tightly regulated at the protein level to avoid deleterious over production of globin chains. As predicted, heme deficiency led to up regulation of -aminolevulinic acid synthase 2 (Alas2) protein. Interestingly, Alas1 was upregulated at both the transcriptional and protein levels. Characterization of cellular proteomes during erythropoiesis has potential to yield insight into mechanistic principles of human disease, as well as reveal novel therapeutic targets.

Transcriptome profiling of MDA-MB-231 cells following the MEL-18 phosphorylation at T334

Project description:RNA-sequencing analysis of MEL-18 WT- or MEL-18 T334A-overexpressing MDA-MB-231 cell lines. MEL-18, a core component of polycomb-repressive complex (PRC)-1, has been known to be phosphorylated at multiple residues in vitro; however, its functional roles in mammalian cells and human cancer remains largely unknown. Here, we examined the effect of MEL-18 phosphorylation at T334 site on polycomb-mediated epigenetic silencing in human breast cancer. Our results demonstrated that the phosphorylation of MEL-18 at T334 alters its genomic distribution and transcriptional activity that reflects functional change of MEL-18 in modulating breast tumour progression.
