Genome-wide maps of chromatin state in iBMDM (immortalized bone-marrow-derived macrophages) cells without or with virus infection.

ABSTRACT: iBMDM cells were infected with VSV (Vesicular Stomatitis Virus) or HSV-1 (Herpes Simplex Virus 1) for 8 hours, followed by CHIP-seq analysis with H3K27AC antibody (Abcam, ab4729). We find that chromatin state changed with virus infection, some enhacer and superenhancer were induced to promote anti-viral gene expression. Conclusions: virus infection induce enhancer and superenhancer activation.

Project description:The purpose of this study was to determine which genes are differentially regulated virus infection in RAW264.7 cells. Cells were infected with Vesicular Stomatitis Virus (VSV) or herpes simplex virus 1 (HSV-1) for 6h. Then the differentially regulated genes were analyzed, focusing on F-box proteins and E3 ubiquitin ligases. RAW264.7 cells were infected with Vesicular Stomatitis Virus (VSV, MOI=1) or herpes simplex virus 1 (HSV-1, MOI=5) for 6h. Equal amounts of RNA were assayed for gene expression using Affymetrix mouse 430 2.0 arrays.

A quantitative proteomic profile revealed the crucial roles of lysosome in the microbial infection

Project description:Lysosome played vital roles for both innate and adaptive immunity. It has been widely accepted that lysosome functioned more than a digestive organelle. However, it was still largely unknown for the proteome changes of lysosome on various microbes, and the understanding of lysosomal proteome from the purified lysosome is another obstacle that needs to be resolved. Here, we performed a proteomic study on the enriched lysosomes from THP1 cells after infected by Listeria monocytogenes (L. m), Herpes Simplex Virus 1 (HSV-1) and Vesicular Stomatitis Virus (VSV). Combining with the GO analysis, we identified 284 lysosomal related proteins from the totally identified 4560 proteins. We also constructed the protein-protein interaction networks for the changed proteins and revealed the core lysosomal proteins in responding for diverse microbial infections. From this study, we not only revealed that lysosome responded in a different manner for the bacterial or virus infection, but also proposed a new way for the proteome research for the enriched organelles.

Comprehensive proteome analysis reveals the central role of macrophage lysosomes in regulating immune responses

Project description:Phagocytosis and autophagy in macrophages have been shown to be essential to both innate and adaptive immunity. Lysosomes are the main catabolic subcellular organelles responsible for degradation and recycling of both extracellular and intracellular material, which are the final steps in phagocytosis and autophagy. Lysosomes are critical for the correct function of macrophages; however, the molecular mechanisms underlying lysosomal functions after infection remain to be fully clarified. In this study, we conducted a quantitative proteomics analysis of the changes in constitution and glycosylation of proteins in lysosomes derived from murine RAW 264.7 macrophage cells treated with different types of pathogens comprising examples of bacteria (Listeria monocytogenes, L. m), DNA viruses (Herpes simplex virus type-1, HSV-1) and RNA viruses (vesicular stomatitis virus, VSV). In total, 3,704 lysosome-related proteins and 264 glycosylated proteins were identified. Bioinformatic analysis showed lysosomes initiated distinct pathways according to the type of pathogens and function via integrated signaling of the innate and adaptive immune systems. Fluctuations in the glycosylation of several lysosomal proteins were also determined. Immunofluorescence assays showed that autophagy was increased following infection with all three types of pathogens, while only L. m infection stimulated lysosomal biosynthesis. Combined with more detailed immunoblotting and immunofluorescence analyses, these results suggest that macrophage lysosomes function as a signaling center in regulating immune responses to microbial infection.
