Project description:We conducted iTRAQ analyses using soluble proteins extracted from roots of non-transformant rice (NT) and previously generated HRZ-knockdown (HRZi) lines (Kobayashi et al., 2013 Nat Commun 4: 2792) cultivated under Fe-sufficient and Fe-deficient conditions. We identified and quantified 3,033 and 3,525 proteins in replicate 1 and 2, respectively, which totaled 4,884 proteins including 1,698 overlapping proteins between the two replicate experiments.

Transcriptomic changes in maize roots in response to Fe deficiency

Project description:Iron deficiency is a yield-limiting factor and a worldwide problem for crop production in many agricultural regions, particularly in aerobic and calcareous soils. Graminaceous species, like maize, improve Fe acquisition through the release of phytosiderophores (PS) into the rhizosphere and the following uptake of Fe(III)-PS complexes through specific transporters. Transcriptional profile obtained by roots 12-d-old maize plants under Fe starvation for 1 week (Fe-deficient; 19-d-old plants) were compared with the transcriptional profile obtained by roots of 12-d-old maize plants grown in a nutrient solution containing 100 μM Fe-EDTA for 1 week (Fe-sufficient; 19-d-old plants).

Project description:We reported the flg22-triggered immune responses in roots affect the iron deficiency responses and may link to the function of FLS2 and IMA1 in the root. To identify the underlying mechanism of how the root transcriptome profiles respond to +Fe, +Fe+flg22, -Fe, -Fe+flg22 respectively, and if the flg22 responses is dependent on the function of FLS2 and IMA1 in the root, we performed an mRNA-seq experiments in Col-0, fls2 and UBQ10::mCitrine-IMA1 with different treatments. The differentially expressed genes in response to +Fe, +Fe+flg22, -Fe, -Fe+flg22 were analyzed. It has 36 samples in total, with 3 biogical replicates for each condition and each genotype.

Expression analysis of the effect of protoplasting and FACS sorting in roots exposed to iron deficiency (-Fe)

Project description:In order to estimate the effects of protoplasting and FACS sorting procedures on -Fe regulated gene expression we generated expression profiles for whole roots that had been treated with -Fe for 24 hours and for roots that were protoplasted and FACS sorted after the initial 24 hour -Fe treatment. Little is known about how developmental cues affect the way cells interpret their environment. Here we characterize the transcriptional response of different cell layers and developmental stages of the Arabidopsis root to high salinity and find that transcriptional responses are highly constrained by developmental parameters. These transcriptional changes lead to the differential regulation of specific biological functions in subsets of cell-layers, several of which correspond to observable physiological changes. We show that known stress pathways primarily control semi-ubiquitous responses and use mutants that disrupt epidermal patterning to reveal cell-layer specific and inter-cell-layer effects. By performing a similar analysis using iron-deprivation we identify common cell-type specific stress responses and environment-independent biological functions that define each cell type.
