Transcriptomic changes upon overexpression of S. cerevisiae Ppz1 protein phosphatase

ABSTRACT: Overexpression of the protein phosphatase Ppz1 is toxic for yeast cells as it blocks cell cycle progression from G1 to S phase. To identify relevant changes caused by Ppz1 overexpression we have constructed a strain (ZCZ01) in wich the PPZ1 promoter has been replaced by the GAL promoter. Cell grown on raffinose were shifted to galactose and samples were taken after 30, 120 and 240 min and changes in mRNA levels analyzed by RNA-seq.

Project description:Over-expression of Ppz1 is deleterious for yeast cells. Recent studies in our laboratory demonstrated that the over-expression of a catalytically impaired version of Ppz1 (Ppz1R451L) is not toxic, suggesting that the excess of Ppz1 phosphatase activity was responsible for toxicity, possibly due to changes in yeast phosphoproteome. Because the molecular basis of this toxicity are still unknown, a global yeast phosphoproteomic assay was designed to gain insight into this phenomenon. To identify revelant changes cuased by Ppz1 overexpression we have constructed a strain (ZCZ01) in which the PPZ1 promoter has been replaced by the GAL promotrer. Cell grown on raffinose were shifted to galactose and samples were taken after 30, 60, 120 and 240 min and changes in proteome and phosphoproteome were analyzed by LC-MS/MS.

Global transcriptomic analysis of the Raffinose Utilization in Lactobacillus salivarius Ren

Project description:This study was aimed to further illustrate the expression files of REN between glucose and raffinose in MRS broth. Transcriptomic analysis combined with mutants of the key genes based on homologous recombination technology indicated that galA1 gene cluster plays an important role in raffinose metabolism. Gene rafP and galA1 are responsible for raffinose transport and α-galactoside hydrolysis, followed by galactose hydrolysis by galKTE and sucrose hydrolysis by scrB. Lactobacillus salivarius Ren expanded the carbon utilization spectrum to adapt the fluctuating carbohydrate sources in the environment and shifted its carbohydrate metabolism to mixed-acid fermentation and then generated extra energy to bacterial growth when exposed to raffinose.

Transcription profiling of Saccharomyces cerevisiae nmd2::HIS3 GAL-NMD2 strain

Project description:The goal of this set of experiments was to identify transcripts that are differentially expressed upon reactivation of NMD in an nmd2::HIS3 strain by galactose-induced expression of the NMD2 gene. Experiment Overall Design: Yeast strains harboring nmd2::HIS3 and the GAL1-NMD2 allele on a plasmid or the empty vector were grown in SC-medium containing raffinose but lacking uracile. Genome-wide expression profiles of the GAL-NMD2 and nmd2 deletion strains were analyzed over a 60-minute time course after adding galactose to the cell cultures. Four independent replicates were carried out for this experiment.

Genomic Run On (GRO): determination of the nascent transcriptional rates in a series of Hrp1 mutants.

Project description:The goal of the project was to check the differential effect on transcription rate of a sudden degron-induced depletion of Hpr1 protein and its comparison towards the effect of a constitutive absence of Hpr1 protein in a deletion strain. Cells were grown in YP-Raffinose + 0.1 mM CuSO4 at 26ÂºC to 0.5 OD600. At that cells were spun-down and changed to YP-Galactose without CuSO4 for 30 min at 26ÂºC. Then cells were shifted to 37ÂºC to induce degron-mediated proteolysis and recovered after 30 min. Samples include wt, hpr1delta and hpr1-degron after 0 or 30 min growth at 30ÂºC.

Depletion and reconstitution of 5S RNP complexes in early pre60S ribosomes

Project description:We purified pre60S ribosomes from yeast using Nsa1-FtpA as bait in Tandem Affinity Purification experiments. We tested the depletion of RPF2, using a Galactose-depletion system, to obtain ribosomal particles depleted of 5S RNP complexes. Sample A1: Control group (wild type strain) grown in YPGal; Sample A2: Control group (wild type strain) grown in YPGlu; Sample A3: Control group (Gal::HA-RPF2 strain) grown in YPGal; and Sample A4: Test group (Gal::HA-RPF2) shifted from YPGal to YPGlu for 6 hours to achieve 5S RNP depletion. Sample N1: Purified pre-60S Nsa1-associated with 5S RNP depleted after Sucrose gradient separation; Sample N2: Purified pre-60S Nsa1-associated with 5S RNP reconstituted after Sucrose gradient separation.

Transcription profiling of wild type, GALT-deficient and GALT-deficient-revertant yeast grown on media with galactose or glucose

Project description:To better understand the pathophysiology of galactose-1-phosphate uridyltransferase (GALT) deficiency in humans, we studied the mechanisms by which a GALT-deficient yeast survived on galactose medium. Under normal conditions, GALT-deficient yeast cannot grow in medium that contains 0.2% galactose as the sole carbohydrate, a phenotype of Gal(-). We isolated revertants from a GALT-deficient yeast by direct selection for growth in galactose, a phenotype of Gal(+). Comparison of gene expression profiles among wild-type and revertant strains on galactose medium revealed that the revertant down-regulated genes encoding enzymes including galactokinase, galactose permease, and UDP-galactose-4-epimerase (the GAL regulon). By contrast, the revertant strain up-regulated the gene for UDP-glucose pyrophosphorylase, UGP1. There was reduced accumulation of galactose-1-phosphate in the galactose-grown revertant cells when compared to the GALT-deficient parent cells.

TrAEL-seq for CUP1 locus

Project description:1) The Pgal-3HA cup1 yeast strain, in which all CUP1 ORFs are replaced with 3HA and all CUP1 promoters are replaced by GAL1-10 promoters (PMID: 28654659, which carries ~17 tandem repeats of the modified Pgal-3HA cup1 repeat) undergoes extensive CNV when shifted to galactose. Here we use TrAEL-seq to look for replication fork stalling in this strain with and without induction. 2) We also profile the impact on replication of integrating an ARSH4 origin upstream of the RSC30 gene (so outside the CUP1 locus), using the 3xCUP1 strain which carries 3 repeats of CUP1 (PMID: 28654659). The origin was integrated with a URA3 marker, the control strain has the URA3 marker but no origin.

Partial replacement of glucose with galactose in the post-weaning diet positively affects markers of liver health

Project description:Previous research showed a beneficial programming effect of replacting glucose in the post-weaning diet with galactose on later life adiposity. Here, we studied the direct effect of the diets in the postweaning phase in female mice. In this study, female mice were fed a glucose diet (32 en% glucose; GLU) or a glucose+galactose diet (16 en% glucose and 16 en% galactose; GLU+GAL) postweaning for three weeks, from postnatal day (PN) 21 till PN42. We observed lower circulating insulin levels and lower hepatic triglyceride levels in the females on the GLU+GAL diet. The body weight, fat mass, liver weight and liver glycogen content did not differ between the groups. We next studied hepatic gene expression profiles, because of the altered hepatic triglyceride levels and since the liver is considered the primary site of galactose metabolism. However, detailed analyses including pathway analysis, showed mainly inflammation being reduced by the GLU+GAL treatment. This was confirmed by qPCR of liver tissues and focussed serum protein analysis.
